Project description:Wheat streak mosaic virus (WSMV) and Triticum mosaic virus (TriMV) are type members of Tritimovirus and Poacevirus genera, respectively, in the family Potyviridae, and are transmitted by wheat curl mites. Co-infection of these two viruses causes synergistic interaction with increased virus accumulation and disease severity in wheat. In this study, we examined the effects of synergistic interaction between WSMV and TriMV on endogenous small (s) RNAs and virus-specific small interfering RNAs (vsiRNAs) in susceptible (Arapahoe) and temperature-sensitive resistant (Mace) wheat cultivars at 27C and 18C. Single- and double-infections in wheat caused a shift in the profile of endogenous sRNAs from 24 nt being the most predominant in healthy plants to 21 nt in infected wheat. Additionally, we report high-resolution vsiRNA maps of WSMV and TriMV in singly- and doubly-infected wheat cultivars Arapahoe and Mace at 18C and 27C. Massive amounts of 21 and 22 nt vsiRNA reads were accumulated in Arapahoe at both temperatures and in Mace at 27C but not at 18C. The plus- and minus-sense vsiRNAs were distributed throughout the genomic RNAs in Arapahoe at both temperature regimens and in Mace at 27C, although some regions of genomic RNAs serve as hot-spots with an excessive number of vsiRNAs. The positions of vsiRNA peaks were conserved among wheat cultivars Arapahoe and Mace, suggesting that Dicer-like enzymes of susceptible and resistant wheat cultivars are similarly accessed the genomic RNAs of WSMV and TriMV. Additionally, several cold-spot regions were found in the genomes of TriMV and WSMV with no or a few vsiRNAs, indicating that certain regions of WSMV and TriMV genomes are not accessible to Dicer-like enzymes. The high-resolution map of endogenous and vsiRNAs from wheat cultivars synergistically infected with WSMV and TriMV at two temperature regimens form a foundation for understanding the virus-host interactions, effect of synergistic interactions on host defense mechanisms, and virus resistance mechanisms in wheat. Small RNA was sequenced from two wheat cultivars (Mace and Araphahoe), at two temperatures 18C and 27C, for healthy (control/uninfected), infected with wheat streak mosaic virus (WSMV), infected with Triticum mosaic virus (TriMV), and a double-infecttion of WSMV and TriMV.

Project description:To better understand the regulatory mechanisms of water stress response in wheat, the transcript profiles in roots of two wheat genotypes, namely, drought tolerant 'Luohan No.2' (LH) and drought susceptible 'Chinese Spring' (CS) under water-stress were comparatively analyzed by using the Affymetrix wheat GeneChip®. A total of 3831 transcripts displayed 2-fold or more expression changes, 1593 transcripts were induced compared with 2238 transcripts were repressed, in LH under water-stress; Relatively fewer transcripts were drought responsive in CS, 1404 transcripts were induced and 1493 were repressed. Comparatively, 569 transcripts were commonly induced and 424 transcripts commonly repressed in LH and CS under water-stress. 689 transcripts (757 probe sets) identified from LH and 537 transcripts (575 probe sets) from CS were annotated and classified into 10 functional categories, and 74 transcripts derived from 80 probe sets displayed the change ratios no less than 16 in LH or CS. Several kinds of candidate genes were differentially expressed between the LH and CS, which could be responsible for the difference in drought tolerance of the two genotypes. Two common wheat (Triticum aestivum L.) cultivars, Luohan No.2 (LH) and Chinese Spring (CS), were used for this study. Seedlings at the two leaf stage were stressed by cultured in PEG solutions for 6h, and some other seedlings were cultured in tap water as control. Root samples of LH and CS at 6h after the stress treatment and untreated control were prepared for microarray analysis.

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to compare NGS-derived Triticum aestivum transcriptome (RNA-seq) profiling methods and to evaluate genotypes associated with resistance against the Wheat dwarf virus. Methods: Triticum aestivum mRNA profiles of genotypes associated with resistance against the Wheat dwarf virus were generated by deep sequencing, in four replicates, using Illumina. The sequence reads that passed quality filters were analyzed at the transcript isoform level with two methods: Burrows–Wheeler Aligner (BWA) followed by ANOVA (ANOVA) and TopHat followed by Cufflinks. qRT–PCR validation was performed using TaqMan and SYBR Green assays. Conclusions: Our study represents the first detailed analysis of Triticum aestivum transcriptomes, with biologic replicates, generated by RNA-seq technology. The optimized data analysis workflows reported here should provide a framework for comparative investigations of expression profiles. Our results show that NGS offers a comprehensive and more accurate quantitative and qualitative evaluation of mRNA and miRNA content within a cell or tissue. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biologic functions.

Project description:During a proof-of-concept study, virome of millet, grown as weed was determined by small RNA HTS. As a result, from the pools of 20 randomly collected millet samples collected at two locations, we identified the presence of three viruses, two of them first time in Hungary. Based on our results we could only suspect that these viruses: wheat streak mosaic virus (WSMV), barley stripe mosaic virus (BYSMV) and barley virus G (BVG) could have been overwintered in millet or other monocotyledonous weeds growing at these fields. As a follow-up research, in the summer of 2021, we collected symptomatic leaves of several monocotyledonous plants at the same fields. This time the sampling was done in July. From the samples, small RNA HTS was carried out.

Project description:Millet is a dangerous weed in Hungary. Lack of seed dormancy helps it to spread easily and be present at maize, wheat and other crop fields. Our previous report revealed the possibility that millet can also play a role as a virus reservoir. In that study we detected the presence of several viruses in millet using DAS ELISA. Because serological methods can only detect the presence of the investigated particular pathogens, we suspected that other, previously unknown viruses can also be present in this weed. To investigate this theory, we randomly sampled two locations and collected millets showing stunting, chlorosis, and striped leaves and investigated the presence of viruses using small RNA HTS as a diagnostic method. Our result confirmed the widespread presence of wheat streak mosaic virus at both locations. Moreover, barley yellow striate mosaic virus and barley virus G were also identified, which have not been described from Hungary before. As these viruses can cause severe diseases on wheat, their presence on a weed mean a potential infection risk. Our study indicates that the presence of millets on the fields needs a special control in order to prevent emergence of new diseases at crop fields.

Project description:This study evaluated the level of genetic variation among 543 wheat associations differing in K-deficiency tolerance at seedling and adult plant stages. Two of the 543 wheat associations, i.e. KN9204 and BN207, were identified as extreme K-deficiency tolerant and sensitive cultivars, respectively. We further conducted transcriptomic and metabolomics analyses using the roots of KN9204 and BN207 under normal or K-deficient conditions.Integrated analysis of gene expression and metabolite profiles revealed that dramatically more genes including those involved in ion homeostasis, cellular reactive oxygen species (ROS) homeostasis and glutamine synthetase pathways were induced in KN9204 as compared with BN207 under K-deficient conditions, which might indicate their unique roles in regulating plant K-starvation tolerance. These findings provided a better understanding of molecular responses of root adaptive strategies to K deprivation in wheat.

Project description:In this study, we used dual RNA-sequencing to profile FHB-resistant AC Emerson, FHB-moderately AC Morley, and FHB-susceptible CDC Falcon winter wheat cultivars prior to and in response to Fusarium graminearum at 7 days post inoculation. Differential expression analyses revealed distinct defense responses between resistant and susceptible wheat cultivars including increased mechanical defense through lignin biosynthesis and increased deoxynivalenol (DON) detoxification through UDP-glycosyltransferase activity in resistant cultivars. Further, differential expression analysis in F. graminearum challenging these distinct cultivars revealed changes genes involved in trichothecene mycotoxin biosynthesis.
