Project description:Macrolide resistance, increasingly identified in Streptococcus pneumoniae and a wide range of other Gram-positive bacteria, is often due to efflux pumps encoded by the mef/mel(msr) operon found on discrete mobile genetic elements. The regulation of mef/mel(msr) in these elements is not well understood. We defined the promoter controlling the mef(E)/mel operon in S. pneumoniae, identified cis-acting 5′ regulatory elements and determined the mechanism of macrolide-inducible expression of the efflux pump. The mef(E)/mel transcriptional start site was a guanine 327 bp upstream of the mef(E) start codon. Consensus pneumococcal promoter -10 (5′-TATACT-3′) and -35 (5′-TTGAAC-3′) boxes separated by a 17 bp spacer were identified 7 bp upstream of the start site. Analysis of the predicted secondary structure of the 327 bp 5’ region identified four pairs of inverted repeats R1-R8 predicted to fold into stem-loops, a small leader peptide (MTASMRLR) required for macrolide induction and a Rho-independent transcription terminator involving the R5/R6 stem loop. Mutational analyses of the regulatory region identified transcriptional attenuation as the model for the inducible expression of macrolide efflux, which was confirmed by RNA-Seq expression data. The 327 bp region 5’ of mef(E) was highly conserved in other mef/mel(msr)-containing genetic elements complexes including Tn1207.1 and the 5612IQ complex in pneumococci and Tn1207.3 in Group A streptococci. Transcriptomic comparison of wild-type and ptvR deletion mutant of Streptococcus pneumoniae D39

Project description:Reversible or phenotypic tolerance to antibiotics within microbial populations has been implicated in treatment failure of chronic infections and development of persister cells. However, the molecular mechanisms regulating phenotypic drug tolerance are largely unknown. In this study, we identified a four-gene operon in Streptococcus pneumoniae that contributes to phenotypic tolerance to vancomycin (ptv). RNA-Seq, qRT-PCR, and luciferase reporter experiments revealed that transcription of the ptv operon (consisting of ptvR, ptvA, ptvB and ptvC) is induced by pneumococcal exposure to vancomycin. Further investigation showed that the transcription of the ptv operon is repressed by PtvR, a PadR-family repressor; transcriptional induction of the ptv operon by vancomycin is achieved by transcriptional de-repression of this locus. Importantly, de-repression of ptvABC significantly enhanced the levels of vancomycin-tolerant pneumococci. Gene fusion and deletion analyses revealed that PtvA, PtvB and PtvC are membrane-associated proteins, and all required for the PtvR-regulated phenotypic tolerance to vancomycin. Finally, gel-shifting test with recombinant PtvR uncovered that PtvR represses the transcription of the ptv operon by binding to two palindromic sequences of the ptv promoter. Together, the ptv locus represents a novel inducible system for pneumococcal response to stressful conditions, including those caused by antibiotics.

Pivotal Roles for Ribonucleases in Streptococcus pneumoniae Pathogenesis

Project description:RNases perform indispensable functions in regulating gene expression in many bacterial pathogens by processing and/or degrading RNAs. Despite the pivotal role of RNases in regulating bacterial virulence factors, the functions of RNases have not yet been studied in the major human respiratory pathogen Streptococcus pneumoniae (pneumococcus). Here, we sought to determine the impact of two conserved RNases, the endoribonuclease RNase Y and exoribonuclease polynucleotide phosphorylase (PNPase), on the physiology and virulence of S. pneumoniae serotype 2 strain D39. We report that RNase Y and PNPase are essential for pneumococcal pathogenesis as both deletion mutants showed strong attenuation of virulence in murine models of invasive pneumonia. Genome-wide transcriptomic analysis revealed that nearly 200 mRNA transcripts were significantly up-regulated, whereas the abundance of several pneumococcal sRNAs, including the Ccn (CiaR Controlled Noncoding RNA) sRNAs, were altered in the ∆rny mutant relative to the wild-type strain. Additionally, lack of RNase Y resulted in pleiotropic phenotypes that included defects in pneumococcal cell morphology and growth in vitro. In contrast, Dpnp mutants showed no growth defect in vitro, but differentially expressed a total of 40 transcripts including the tryptophan biosynthesis operon genes and numerous 5’-cis-acting regulatory RNAs, a majority of which were previously shown to impact pneumococcal disease progression in mice using the serotype 4 strain TIGR4. Altogether our data suggest that RNase Y exerts a global impact on pneumococcal physiology, while PNPase-mediates virulence phenotypes, likely through sRNA regulation.
