Project description:Infancy and childhood are critical life stages for the generation of immune memory for protection against pathogens. This process has been challenging to elucidate in humans as most memory T cells reside in tissues. Here, we define localization, and developmental pathways of memory T cells in mucosal sites, lymphoid tissues, and blood from pediatric donors aged 0-10 years. We reveal that memory T cells preferentially localize in mucosal sites during infancy and accumulate more rapidly over childhood compared to blood and lymphoid organs. Mucosal memory T cells in infancy exhibit stem-like transcriptional profiles, but progressively adopt signatures of mature tissue resident memory T cells over childhood. Our results show that exposures during the formative years establish the landscape of immunity through tissue-specific generation and adaptation of memory T cells

Project description:Long-lived, tissue-resident memory B cells (BRM) are established in the lungs of mice after pulmonary influenza infection. Influenza-specific BRM were localised within inducible bronchus-associated lymphoid tissues (iBALT) and displayed phenotypic and transcriptional signatures reminiscent of tissue-resident T cells, distinct from classical memory B cells in the blood or secondary lymphoid sites.

Project description:Tissue resident memory T cells (TRM) mediate optimal protection to site-specific pathogens in mouse models and are key targets for vaccines. In humans, the existence and defining properties of Positive remain unclear. Here, we performed in-depth transcriptome profiling and phenotypic and functional analyses of circulating and resident memory CD4+ and CD8+T cells from lungs, spleens, blood and intestines of 72 individuals, revealing a core gene set conserved between tissues, species, and T cell lineages. Human Positive exhibit increased expression of specific adhesion and regulatory molecules, increased capacity for pro-inflammatory and regulatory cytokine production, and downregulation of molecules controlling responses to chemokines, tissue egress, and cell cycle control compared with circulating Negative cells. We further identify subsets of genes exhibiting tissue-specific expression patterns for mucosal and lymphoid sites. Our results indicate that human Positive constitute a subset distinct from circulatory Negative, with important implications for promoting anatomic localization of memory responses.

Project description:Memory T and B cells in lymphoid and mucosal tissues maintain long-term protection, though their generation following vaccination remains challenging to assess in humans. Here, we investigated immune memory generated to COVID-19 mRNA vaccines across blood, lymphoid organs, and lungs from 42 vaccinated organ donors aged 23-86, of whom 57% were previously infected with SARS-CoV-2. Using high-dimensional profiling, we reveal that Spike (S)-reactive memory T cells distribute in lymphoid organs and lungs, variably express tissue resident markers based on infection history, and exhibit site-specific compositions of effector and regulatory memory T cells. S-reactive B cells are mostly class-switched memory cells localized to lymphoid organs correlating with circulating antibodies. Importantly, tissue memory T cells are more stably maintained post-vaccination and over age and exhibit a bias towards regulatory cell functional profiles compared to circulating populations. Our results show that mRNA vaccines can induce heterogeneous memory populations across sites for protection and controlling immune pathology.

Project description:This study examines the extent to which memory CD4+ T cells share immunosurveillance strategies with CD8+ resident memory T cells (TRM). After acute viral infection, memory CD4+ T cells predominantly utilized residence to survey nonlymphoid tissues, albeit not as stringently as observed for CD8+ T cells. In contrast, memory CD4+ T cells were more likely to be resident within lymphoid organs than CD8+ T cells. Migration properties of memory-phenotype CD4+ T cells in non-SPF parabionts were similar, generalizing these results to diverse infections and conditions. CD4+ and CD8+ TRM shared overlapping transcriptional signatures and location-specific features, such as granzyme B expression in the small intestine, revealing tissue-specific and migration property-specific, in addition to lineage-specific, differentiation programs. Functionally, mucosal CD4+ TRM reactivation locally triggered both chemokine expression and broad immune cell activation. Thus, residence provides a dominant mechanism for regionalizing CD4+ T cell immunity, and location enforces shared transcriptional, phenotypic, and functional properties with CD8+ T cells.

Project description:Tissue resident memory T cells (TRM) predominate in barrier sites and mediate protective immunity, while their role in lymphoid tissues is undefined. Here we analyzed memory CD8+ T cells in different lymphoid compartments including bone marrow, spleen, and lymph nodes (LN) relative to lung within diverse individuals. We identify an organ-specific subset in human LN (TLN) not found in blood or other tissues, expressing high levels of TCF-1 and transcriptionally enriched for markers of quiescence, self-renewal and follicular-helper cells. High dimensional CyTOF analysis reveals TLN as intermediate in differentiation between naive and TRM cells, with circulating memory T cells the most differentiated. TLN exhibit higher TCR diversity, lower in vivo turnover, yet higher proliferative responses compared to memory cells in other lymphoid or mucosal sites. These findings establish human LN as reservoirs for diverse memory T cells poised for high expansion and TLN as important targets for in vivo immunotherapies.

Project description:Regulatory T (Treg) cells can facilitate transplant tolerance and attenuate autoimmune- and inflammatory diseases. Therefore, it is clinically relevant to stimulate Treg cell expansion and function in vivo and to create therapeutic Treg cell products in vitro. We report that TNF receptor 2 (TNFR2) is a unique costimulus for naïve, thymus-derived (t)Treg cells from human blood that promotes their differentiation into non-lymphoid tissue (NLT)-resident effector Treg cells, without Th-like polarization. In contrast, CD28 costimulation maintains a lymphoid tissue (LT)-resident Treg cell phenotype. We base this conclusion on transcriptome and proteome analysis of TNFR2- and CD28-costimulated CD4+ Treg cells and conventional T (Tconv) cells, followed by bioinformatic comparison with published transcriptomic Treg cell signatures from NLT and LT in health and disease, including autoimmunity and cancer. These analyses illuminate that TNFR2 costimulation promotes Treg cell capacity for survival, migration, immunosuppression and tissue regeneration. Functional studies confirmed improved migratory ability of TNFR2-costimulated tTreg cells. Flow cytometry validated the presence of the TNFR2-driven Treg cell signature in effector/memory Treg cells from the human placenta as opposed to blood. Thus, TNFR2 can be exploited as driver of NLT-resident Treg cell differentiation for adoptive cell therapy or antibody-based immunomodulation in human disease.

Project description:Tissue-resident memory T cells (TRM) accelerate pathogen clearance through rapid and enhanced functional responses in situ. In humans, TRM cells are prevalent in diverse anatomic sites throughout the human lifespan, yet mechanisms for long-term maintenance are unknown. Here, we identify subpopulations of human TRM in mucosal and lymphoid sites based on differential efflux of mitochondrial dyes, with distinct transcriptional profiles, turnover, and functional capacities. TRM are enriched in efflux(+) populations compared with circulating memory CD8+T cells. Compared to efflux- TRM, efflux(+) TRM showed transcriptional and phenotypic features of quiescence including reduced turnover, decreased expression of exhaustion markers, and increased proliferative capacity and signaling to homeostatic cytokines. Moreover, efflux(+) and efflux(-) TRM subsets both maintain TRM characteristics when activated, while efflux(+) TRM produce IL-17 and efflux(-) produce higher levels of IFN-γ and IL-2. Our results suggest a model for cooperative maintenance of T cell immunity in tissues through interplay of subsets with complementary capacities for longevity and effector function.

Using single-cell RNA-sequencing (scRNA-seq) and genetic reporter mice, we identified discrete lineages of intestinal antigen-specific CD8+ T cells, including a Blimp1hiId3lo tissue-resident effector cell population most prominent in the early phase of acute viral and bacterial infections, and a molecularly distinct Blimp1loId3hi tissue-resident memory population that subsequently accumulated at later infection timepoints. These distinct Trm populations where characterized by unique transcriptional programs including differential roles for transcriptional regulators Blimp1, T-bet, Id2, and Id3 in supporting and maintaining intestinal Trm heterogeneity during infection. Extending our analysis to malignant tissue, we also identified discrete populations of effector-like and memory-like CD8+ T cell populations with tissue-resident gene-expression signatures within tumors that shared features of terminally-exhausted and progenitor-exhausted T cells, respectively. Clarification of CD8+ T cell ontogeny and heterogeneity in non-lymphoid tissues holds broad implications for enhancing vaccination and immunotherapy approaches.
