Project description:We compared lncRNA expression data in tumor tissues from 9 patients and 3 healthy tissues by using an HlncOA 1.0 array. Data show that 185 lncRNAs, including 90 upregulated and 95 downregulated lncRNA transcripts, were significantly dysregulated in glioblastoma tissues. Then, 8 dysregulated lncRNAs were validated in another 50 samples of specimens using quantitative real-time polymerase chain reaction assays（qRT-PCR）. We predicted lncRNA-miRNA-mRNA networks by co-expressing lncRNA and mRNA with altered miRNA. Bioinformatic analysis was used to predict possible pathways in which these networks might be involved. Finally, we analyzed interactions between validated lncRNAs and their potential cancer-related miRNA targets to identify the potential roles of lncRNAs in glioblastomas.

The long non-coding RNA HOTAIRM1 promotes tumor aggressiveness and radiotherapy resistance in glioblastoma

Project description:Glioblastoma is the most common malignant primary brain tumor. Clinically relevant biomarkers are restricted to isocitrate dehydrogenase (IDH) gene 1 or 2 mutation and O6-methylguanine DNA methyltransferase (MGMT) promoter methylation. Long non-coding RNA (lncRNA) alterations may contribute to glioblastoma pathogenesis and potentially serve as novel biomarkers. The clinical significance of HOXA Transcript Antisense RNA, Myeloid-Specific 1 (HOTAIRM1) was analyzed in multiple glioblastoma gene expression data sets for associations with prognosis and IDH mutation and MGMT promoter methylation status. The role of HOTAIRM1 in glioblastoma biology and radiotherapy resistance was characterized in vitro and in vivo. We identified HOTAIRM1 as a candidate lncRNA whose up-regulation is significantly associated with shorter survival of glioblastoma patients independent from IDH mutation and MGMT promoter methylation. Glioblastoma cell line models uniformly showed reduced cell viability, less invasive growth and diminished colony formation capacity upon HOTAIRM1 down-regulation. Integrated proteogenomic analyses and determination of reactive oxygen species (ROS) levels revealed impaired mitochondrial function and increased ROS levels upon HOTAIRM1 knock-down. HOTAIRM1 knock-down decreased expression of transglutaminase 2 (TGM2) as a candidate protein implicated in mitochondrial function, and knock-down of TGM2 mimicked the phenotype of HOTAIRM1 down-regulation in glioblastoma cells. Moreover, HOTAIRM1 modulates radiosensitivity of glioblastoma cells in vitro and in vivo. Our data support a role for HOTAIRM1 as a driver of biological aggressiveness, radioresistance and poor outcome in glioblastoma. Targeting HOTAIRM1 may be a promising new therapeutic approach.

Here, we report proteomes from 3 paired of tumor tissues and NATs of glioblastoma (GBM) patients using liquid chromatography with tandem mass spectrometry (LC-MS/MS)-based label-free quantification. This dataset provides a resource of paired GBM and normal tissues to identify novel tumor-specific oncogenes or tumor-suppressor genes.

Expression data from glioblastoma tissue and matched adjacent normal tissue

Project description:Glioblastoma (GBM) is the most common and lethal primary malignancy of the central nervous system in adult. In order to improve the diagnosis, prevention and treatment of GBM, the details of molecular mechanisms underlying the tumorigenesis and development needs to be clarified. This is a nalysis of glioblastoma tissues and matched adjacent normal brain tissues from 3 patients. Results provide insight into molecular mechanisms underlying the non-coding and coding genes interactions in glioblastoma. 3 human GBM tissues and the matched adjacent normal brain tissues were analyzed using microarray. The aberrant lncRNAs, miRNAs and mRNAs between the 2 groups were detected.

Project description:Glioblastoma is the most aggressive and lethal malignant brain tumor. miRNA expression profiling could be useful in improving the classification of tumors and predicting their behavior. In this study, the miRNA expression patterns in glioblastoma tumor tissues and adjacent normal tissues were identified through expression profiling of a patient with glioblastoma. The results will hopefully enhance our understandings of the epigentic changes in glioblastoma progression and provide candidates for miRNAs-based targeting tharapy. A paired miRNAs tumor tissues and adjacent tissues of a glioblastoma patient was used in this study. miRNAs were isolated using miRNeasy FFPE Kit (Qiagen). Profiling was established by applying the Agilent human miRNA Microarray (8 M-CM-^W 60K, v16.0) (Agilent Technologies).

Methods: RNA-seq of ribosomal RNA-depleted total RNA were performed to screen differential expressed mRNAs, long chain non-coding RNAs between paired gastric cancer tissues and adjacent normal tissues.For the linear RNA was digested with 3 U of RNase R per µg of RNA. Results: A total of 83672 mRNAs, 105998 long chain non-coding RNAs, 25441 distinct circRNAs were identified in these samples, and 13929 of these circRNAs were identified as novel circRNAs.
