Project description:We explored genomics, transcriptomics (mRNA and sRNA) and metabolomics of maize parent lines as predictors for agronomic performance of single-cross hybrids. Our results indicate that the merit of any individual predictor is trait dependent and that combining predictors has advantages for application across traits. We conclude that downstream “omics” can complement genomics for hybrid prediction and thereby contribute to more efficient selection of hybrid candidates.

Project description:We examined the mode-of-action of synergistic drug combinations by microarray analysis. We focused on the drug combination of capsaicin and mitoxantrone, which were the top predicted drug pair identified by SyndrumNET. Combination therapy can offer greater efficacy on medical treatments. However, the discovery of synergistic drug combinations is challenging. We propose a novel computational method, SyndrumNET, to predict synergistic drug combinations by network propagation with trans-omics analyses. The prediction is based on the topological relationship, network-based proximity, and transcriptional correlation between diseases and drugs. SyndrumNET was applied to analyzing six diseases including asthma, diabetes, hypertension, colorectal cancer, acute myeloid leukemia (AML), and chronic myeloid leukemia (CML), and it outperformed the previous methods in terms of high accuracy. We performed in vitro cell survival assays to validate our prediction for CML. Of the top 17 predicted drug pairs, 14 drug pairs successfully exhibited synergistic anticancer effects. Our mode-of-action analysis also revealed that the drug synergy of the top predicted combination of capsaicin and mitoxantrone was due to the complementary regulation of 12 pathways, including the Rap1 signaling pathway. The proposed method is expected to be useful for various complex diseases.

Project description:Drought severely limits global rice production, and exploiting heterosis offers a promising route to improve drought resistance. However, the molecular mechanisms underlying drought resistant heterosis remain largely unknown. Here, we integrated multi-omics analyses of the flag leaves of elite hybrid rice Hanyou73 (HY73) and its parental lines, Hanhui3 (HH3) and Huhan7B (HH7B), during grain filling under drought. We uncover a non-additive effect (NAE)-driving carbon metabolic reprogramming fundamental to HY73’s superior performance under drought. Proteomic and metabolomic profiling revealed that HY73 preferentially channels photosynthetic carbon into a hybrid-specific monosaccharides–acetyl-CoA–lipid (MOS–AcCoA–Lipid) shunt, effectively diverting carbon into fatty acyls (FA) and prenol lipids (PR) that serve as vital energy reserves, membrane stabilizers, and precursors for hormone biosynthesis. Importantly, NAE-driving AcCoA accumulation correlates with elevated lysine acetylation (Kac) in HY73, establishing a bridge between metabolic flux and post-translational regulation. Acetylomic analyses pinpointed acetylation at lysine 155 (K155ac) on OsPGM3, a previously uncharacterized cytosolic phosphoglucomutase, as a pivotal regulatory switch. CRISPR/Cas9-mediated gene editing and biochemical assays demonstrated that drought-induced deacetylation activates OsPGM3, ensuring sufficient glucose-6-phosphate (G6P) for the lipid shunt while maintaining stable glucose-1-phosphate (G1P)-mediated sucrose export vital for yield potential. Thus, K155ac precisely fine-tunes OsPGM3 activity, acting as a post-translational checkpoint responsive to drought-induced carbon shifts. Together, our findings establish a hybrid-specific NAE–carbon flux–Kac regulatory axis that precisely balances drought adaptation with yield maintenance, offering new targets for breeding climate-resilient hybrid rice.

Project description:Non-additive gene regulation has been recently suggested as an important factor promoting phenotypic variation and plasticity. In order to obtain a description of gene expression status at an early stage of ear development in a maize (Zea mays L.) F1 hybrid as relative to its parental inbreds, we compared gene expression profiles in immature ears of elite inbred lines B73 and H99 to one of their F1 hybrids (B73xH99) using cDNA microarray technology. Results show several genes expressed at a significantly different level between both inbred lines and their hybrid. In addition, gene expression non-additivity in the hybrid was detected on a broad scale, consisting of both dominance and over-dominance components, indicating that complex non-additive interactions at the molecular level exist in the developing ear of the studied maize hybrid. Non-additively regulated genes belong to a wide range of molecular functions, indicating that several regulatory and metabolic patterns are possibly affected during ear development in the investigated hybrid. We discuss the possibility that observed gene expression non-additivity in immature ear might be an early molecular manifestation of hybrid vigor, the most exploited factor for maize agronomic improvement.

Project description:Genomic imbalance refers to the more severe phenotypic consequences of changing a single chromosome compared to changing the whole genome set. Previous genome imbalance studies in maize have identified gene expression modulation in aneuploids of single chromosome arms. Here, the modulation of gene expression in more complex aneuploids, e.g. monosomy of one chromosome arm and trisomy of another. To determine the extent that combination aneuploids were additive, multiplicative, or rebalanced in terms of their effect on gene expression. A series of genetic crosses was performed to produce one, two, and three copies of one arm with independent one, two, and three copies of the other arm in each of the three genotypes for the opposite arm. In total, 31 combinations were analyzed. By examining RNA modulation, we discovered that cis genes on varied chromosome arms are generally more dosage-compensated in aneuploid combinations than in single aneuploidy even though some showed a clear dosage effect. For genes on the unvaried chromosomes (trans), there is greater modulation in most of the aneuploidy combinations. Finally, 22 of the 31 combinations were found to have an altered transcriptome size, suggesting that extensive stoichiometric changes of genomic regions upsets global mRNA transcription. Overall, these results have important implications for understanding the role of genomic stoichiometry for mechanisms of gene expression, the evolution of dosage-sensitive duplicated genes, the evolution of sex chromosomes, the rapid growth adaptation of aneuploid cancer cells, and the diploid of quantitative traits.

Project description:Heterosis is an important biological phenomenon; however, the role of small RNA (sRNA) in heterosis of hybrid rice remains poorly described. Here, we performed sRNA profiling of F1 super-hybrid rice LYP9 and its parents using high-throughput sequencing technology, and identified 355 distinct mature microRNAs and trans-acting small interfering RNAs, 69 of which were differentially expressed sRNAs (DES) between the hybrid and the mid-parental value. Among these, 34 DES were predicted to target 176 transcripts, of which 112 encoded 94 transcription factors. Further analysis showed that 67.6% of DES expression levels were negatively correlated with their target mRNAs either in flag leaves or panicles. The target genes of DES were significantly enriched in some important biological processes, including the auxin signalling pathway, in which existed a regulatory network mediated by DES and their targets, closely associated with plant growth and development. Overall, 20.8% of DES and their target genes were significantly enriched in quantitative trait loci of small intervals related to important rice agronomic traits including growth vigour, grain yield, and plant architecture, suggesting that the interaction between sRNAs and their targets contributes to the heterotic phenotypes of hybrid rice. Our findings revealed that sRNAs might play important roles in hybrid vigour of super-hybrid rice by regulating their target genes, especially in controlling the auxin signalling pathway. The above finding provides a novel insight into the molecular mechanism of heterosis. We constructed six sRNA sequencing libraries and six mRNA sequencing libraries of flag leaves and panicles of the super-hybrid rice Liangyou-pei9 (LYP9) combination at the grain-filling stage. The above hybrid rice combination includes F1 hybrid LYP9 and its parental lines including the male-sterile line Peiai64s (PA64s) and the restorer line 93-11.
