Project description:Alternative splicing of pre-mRNA is a prominent mechanism to generate protein diversity, yet its regulation is poorly understood. Here, we demonstrate a direct role for histone modifications in alternative splicing. We find distinctive histone modification signatures which correlate with splicing outcome in a set of human genes. Modulation of histone modifications causes splice site switching. The mechanism for histone-mediated splice site selection involves a histone mark which is read by a chromatin protein, which in turn recruits a splicing regulator. These results outline an adaptor system for reading of histone marks by the pre-mRNA splicing machinery. To obtain an estimate of how many PTB-dependent alternative splicing events are regulated by SET2/MRG15-mediated recruitment of PTB, we carried out a genomewide comparative analysis of alternative splicing in hMSC cells depleted of either SETD2, MRG15 or PTB using specific siRNAs, or mock-depleted using a control siRNA.

Project description:Alternative mRNA splicing can be used by a cell to regulate gene expression and to generate transcriptomic diversity. Most cases of alternative splicing studied to date are triplet in nature, meaning that both isoforms retain the same translational reading frame. Indeed, non-triplet alternative splicing is sometimes considered evidence of splicing errors or splicing noise. Nevertheless, some examples of functionally important non-triplet alternative splicing exist. We set out to determine the global prevalence, regulation, and function of non-triplet alternative splicing in vivo in C. elegans. We performed RNA-Seq on NMD-deficient mutants and bioinformatically categorized the molecular consequences of non-triplet alternative splicing into three categories: NMD-sensitive isoforms, alternative C-terminal length isoforms, and dual-coding isoforms. We identify hundreds of non-triplet alternative splicing events across these three categories. Genetic and molecular analysis reveals cases of developmental regulation, splicing factor autoregulation, cell-specific splicing patterns, and multiple non-triplet alternative splicing events with physiologically important functions. Together these experiments reveal the importance of non-triplet alternative splicing, a large but underappreciated class of alternative splicing events, for regulating gene expression and generating protein-coding diversity

Project description:We provide data showing alternative splicing regulation by Muscleblind proteins in MEFs. MEFs lacking functional Muscleblind (DKO MEFs) were stably reconstituted with Muscleblind proteins from Homo sapiens, Ciona intestinalis, Drosophila melanogaster, Caenorhabditis elegans or Trichoplax adhaerens and splicing regulation was explored using RNA-seq analysis followed by MISO (Mixture of Isoforms). Alternative splicing was accessed using RNA-sequencing data from five DKO MEF lines reconstituted with different GFP-tagged Muscleblind homologs or GFP alone and compared to RNA-seq data from three WT MEF lines and three control DKO MEFs (no Muscleblind reconstitution). A total of 12 samples were used for high-throughput sequencing.

Project description:Abstract: Alternative splicing (AS) plays a major role in the generation of proteomic diversity and in gene regulation. However, the role of the basal splicing machinery in regulating AS remains poorly understood. Here we show that the core snRNP protein SmB/B’ self-regulates its expression by promoting the inclusion of a highly-conserved alternative exon in its own pre-mRNA that targets the spliced transcript for nonsense-mediated mRNA decay (NMD). Depletion of SmB/B’ in human cells results in reduced levels of snRNPs and in a striking reduction in the inclusion levels of hundreds of alternative exons, with comparatively few effects on constitutive exon splicing levels. The affected alternative exons are enriched in genes encoding RNA processing and other RNA binding factors, and a subset of these exons also regulate gene expression by activating NMD. Our results thus demonstrate a role for the core spliceosomal machinery in controlling an exon network that appears to modulate the levels of many RNA processing factors. HeLa cells were transfected with a control non-targeting siRNA pool (siNT), or with siRNA pools designed to knockdown SmB/B' or SRSF1 (also known as SF2/ASF/SFRS1). Sequence reads were aligned to exon-exon junction sequences in a database of EST/cDNA-mined cassette-type alternative splicing events. Project description:Obesity is characterized by dysregulated adipogenesis leading to increased number and/or size of adipocytes. Understanding the molecular mechanisms governing regulation of adipogenesis is therefore key to designing therapeutic interventions against obesity. In our study, we analyzed 3’-end sequencing data generated from sequencing of human preadipocytes and adipocytes, as well as data available in publicly available databases, to propose mechanisms of molecular regulation of adipogenesis. We discovered lncRNAs that have not been previously characterized but may be key regulators of both brown and white adipogenesis. We also demonstrated possible mechanisms of direct or indirect regulation of adipogenesis through alternative splicing. Finally, we show that usage of alternative polyadenylation sites of key adipogenesis genes leads to isoform diversity, which can have significant biological consequences on differentiation efficiency. Therefore, our research reveals potential therapeutic avenues for obesity through manipulation of long non-coding RNA levels, alternative splicing as well as the usage of alternative polyadenylation sites.

In this study, we reveal that alternative RNA splicing is hyperactivated in small cell lung cancer (SCLC), particularly in the classic neuroendocrine subtypes, and is associated with poor prognosis. ASCL1, a defining transcription factor of SCLC, directly binds to and upregulates the expression of most splicing factors, including PRMT5. Elevated levels of these splicing factors correlate with an increase in skipped exon (SE) and mutually exclusive exon (MXE) events. Notably, the skipped exons in SCLC exhibit strong immunogenicity and are associated with immune suppression. Genetic or pharmacological inhibition of PRMT5 significantly suppresses SCLC progression both in vitro and in vivo. Transcriptome analyses demonstrate that PRMT5 deficiency reduces the prevalence of SEs and MXEs and thus maintains exons with high immunogenicity. Consistent with these findings, GSK3368715, a clinically safe PRMT5 inhibitor, synergizes with anti-PD1 antibody to treat SCLC by repressing alternative RNA splicing and enhancing immune responses. Taken together, we propose that hyperactive alternative RNA splicing, which excludes exons with strong immunogenicity, serves as a key mechanism for immune escape in SCLC, which highlights a potential therapeutic vulnerability for this aggressive disease.
