Expression data among esophageal cancer cell sublines with different migration ability

Project description:Cellular directed migration is critical to invasion-metastasis cascade of cancer cells. We used in vitro transwell model to screen two esophageal cancer cell lines (KYSE30/180) and obtained two pairs of subpopulations with distinct motility ability. Then we used microarrays to detail the differentially expressed genes and microRNAs between these two cell sublines (30U/D and 180U/D) to identify those responsible for ESCC motility. KYSE30/180 cells were subject to four successive selections using transwell (CORNING, USA). Subpopulations penetrated through membrane (D) or not (U) were harvested respectively for RNA extraction and hybridization on Affymetrix genome and LC Sciences microRNA microarrays simultaneously.

A Long Noncoding RNA Acts as a Tumor Suppressor in Esophageal Squamous Cell Carcinoma

Project description:Many long noncoding transcripts are involved in cancer progression. Here, we utilized high-throughput microarray to compare the transcriptome alterations between the KYSE30 cells overexpressing an empty vector and Epist, thus identified 95 and 99 down-regulated and up-regulated genes, respectively. Expression levels of several previously reported genes implicated in cancer development and progression were altered, such as DDIT3, GATA6, UPP1, FAT3. These genes are involved in tumorigenesis through diverse mechanisms. The present study reveals that Epist functions as a tumor suppressor in Esophageal Squamous Cell Carcinoma. KYSE30 cells overexpressing an empty vector were compared to KYSE30 cells overexpressing Epist. Three biological replicates of each condition were analysed on Agilent microarray.

Differential gene expression between BGC-823/NC and BGC-823/MTA2, SGC-7901/NC and SGC-7901/shMTA2 cells

Project description:Metastasis associated 1 family, member 2 (MTA2) gene is classified to metastasis associated gene family. We have previously reported that MTA2 gene was overexpressed in gastric cancer tissues, correlating with tumor invasion, lymph node metastasis, and advanced TNM stage. MTA2 knockdown significantly inhibited gastric cancer cell invasion and metastasis. Yet, its molecular mechanisms are still unclear. The aim of this study is to investigate the molecular mechanisms of MTA2 in regulating malignant behaviors of gastric cancer. This experiment captures the expression data between BGC-823/NC and BGC-823/MTA2, SGC-7901/NC and SGC-7901/shMTA2 cells using Whole human genome microarray 4×44K (Design ID: 014850, Agilent technologies).

Transcriptomes Analysis of LHX2-knockdown in KYSE30 and KYSE510 cells

Project description:Purpose: To fully realize the potential molecular mechanism that LHX2 promotes ESCC progression Methods: Total RNA of LHX2-knockdown KYSE30/KYSE510 and control cells was extracted with TRIzol Reagent. RNA libraries were constructed using an Illumina TruSeq RNA Sample Preparation kit according to the manufacturer’s protocol. A total of 150 base paired-end reads were sequenced using the Novaseq 6000 S4 platform. Results: We identified 26008 transcripts in KYSE30 control and KYSE30 LHX2-knockdown cells ,and 25561 transcripts in KYSE510 control and KYSE510 LHX2-knockdown cells. Conclusions: Our study represents the analysis of LHX2-knockdown ESCC cells, generated by RNA-seq.

RNA sequencing analysis of OTUD6B-knockdown KYSE30 and KYSE450 cells

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are using RNA sequencing analysis to test the effects of OTUD6B-knockdown on the mRNA of KYSE30 and KYSE450 cells. Methods: KYSE30 and KYSE450 cells were transfected with negative control or siOTUD6B for 48 hours in 1640 medium plus 10% serum. Three independent replicates were plated, transfected in parallel for each negative control and siOTUD6B. Results: Log-fold changes of mRNAs between negative control and siOTUD6B group were selected with a significance threshod of p<0.05. Conclusions: Our study determined the mRNA changes of OTUD6B-knockdown KYSE30 and KYSE450 cells.
