Project description:We sequenced 17’628 cells coming from three key developmental stages of chicken autopod patterning. We identified 23 cell populations with distinct transcriptional profiles, including essential populations like the apical ectodermal ridge. We also inferred gene co-expression modules that coincide with distinct tissue types across developmental time, and used them to track patterning-relevant cell populations of the forming digits. The supplementary file contains processed UMI count matrices, which also include meta data of each cell, e.g. cluster.

The mRNA-Seq data of human-Zic3 overexpression in chicken limbs

Project description:We observed Zic3 highly expressed in the anterior regions of limb buds in all investigated tetrapods. To investigate the function of the Zic3 in limbs, we overexpressed the human-Zic3 gene in the lateral plate mesoderm (LPM) of developing chicken hindlimbs at HH10 using the RCAS avian retrovirus. Subsequently, the embryos were allowed to incubate until HH30. Autopod and zeugopod regions were dissected and subjected to transcriptome sequencing (mRNA-Seq), with the corresponding positions from individuals injected with the empty RCAS vector serving as controls. The results of the differential analysis and enrichment analysis revealed the regulatory network of Zic3 and various regulatory pathways that may be affected.

Global comparative transcriptome analysis of cartilage formation in vivo

Project description:We set out to characterize the gene expression changes which take place during chondrogenesis in the developing mouse limb. RNA derived from pre-condensed mesenchyme, mesenchymal condensations, and cartilage anlagen representing the earliest stages of tibial and fibular development was analysed by whole genome microarray analysis, and revealed 931 genes differentially expressed in these tissues. Among them were 892 genes not previously identified during the initation of chondrogenesis, including members of the Bmp, Wnt, Gdf, Sox, and Fox gene families. These microarray data were validated by qPCR, in situ hybridisation, and analysis of numerous genes already implicated in chondrogenesis in the scientific literature. 231 sections from a total of four 11.5dpc mouse hind limbs, three 12.5dpc mouse hind limbs, and four 13.5dpc mouse hind limbs (all from separate mice) were microdissected, and tissues from each time point were pooled. Thus, this experiment consisted of one replicate only.
