Project description:We performed a genome-wide profiling of miRNAs and mRNA, DNA sequencing of human whole blood sample to identify miRNAs responsive to P.falciparum (P.f) infection and/or associated with parasite load. We identified a set of 72 miRNAs that are positively or negatively associated with parasitemia. We also performed expression quantitative trait loci of miRNAs(miR-eQTL) of P.f infected individuals. The miR-eQTL dataset allowed us to determine relevant genetic variant responsible for miRNAs expression differences between P.f infected individuals and find novel malaria-associated miRNAs

Project description:To date, total mRNA analysis throughout intraerythrocytic development of the malaria parasite, Plasmodium falciparum, has only revealed abundance profiles of each gene at a given time. Here, we establish a new methodology in Plasmodium falciparum that enables biosynthetic labeleing and capture of sub-population mRNA. As a proof of principle for this novel method, we examine the mRNA dynamics of early gametocyte commitment. Plasmodium falciparum strains 3D7, E5, and F12 were highly synchronized and, at 36 hours post invasion, incubated with 40um 4-TU for 12 hours followed immediately by Trizol total RNA extraction. Total RNA from each timepoint was then biotinylated via a thiol-group on any transcript that incorporated a thiol-modified UTP. Biotinylated transcripts were then separated from total RNA by Streptavidin magnetic beads resulting in a Labeled sample. Any mRNA that was not bound to the beads resulted in an Unlabeled sample. Every 12 hours, two samples were analyzed by Agilent P. falciparum DNA microarray, Unlabeled and Labeled, resulting in 48 individual DNA microarrays (4 for each sample type).

Comparative gene expression analysis of chloroquine sensitive and resistant strains of Plasmodium falciparum using RNA-Seq

Project description:Drug resistance in Plasmodium falciparum is an important public health burden since it reverses the malaria control achieved so far. Understanding the mechanism of drug resistance will help us to develop novel drug/vaccine targets for malaria treatment. In the present study, we have used the whole transcriptome sequencing to characterize the transcriptional difference between chloroquine sensitive and resistant P. falciparum strains (3D7 and Dd2). The differential gene expression between these strains was analyzed to understand their phenotypic properties like drug sensitivity, immune evasion and pathways involved.

The RNA Structurome in the Asexual Blood Stages of Malaria Pathogen Plasmodium falciparum

Project description:Plasmodium falciparum is a deadly human pathogen responsible for the devastating disease called malaria. In this study, we measured the differential accumulation of RNA secondary structures in coding and noncoding transcripts from the asexual developmental cycle in P. falciparum in human red blood cells. Our comprehensive analysis that combined high-throughput nuclease mapping of RNA structures by duplex RNA-seq, SHAPE-directed RNA structure validation, immunoaffinity purification and characterization of antisense RNAs collectively measured differentially base-paired RNA regions throughout the parasite’s development. Our mapping data not only aligned to a diverse pool of RNAs with known structures but also enabled us to identify new structural RNA regions in the malaria genome. On average, approximately 71% of the genes with secondary structures are found to be protein coding mRNAs. The mapping pattern of these base-paired RNAs corresponded to all regions of protein-coding mRNAs, including the 5’ UTR, CDS and 3’ UTR as well as the start and stop codons. Histone family genes which are known to form secondary structures in their mRNAs and transcripts from genes which are important for transcriptional and post-transcriptional control, such as the unique plant-like transcription factor family, ApiAP2, DNA/RNA binding protein, Alba3 and proteins important for RBC invasion and malaria cytoadherence also showed strong accumulation of duplex RNA reads in various asexual stages in P. falciparum. Intriguingly, our study determined a positive relationship between mRNA structural contents and translation efficiency in P. falciparum asexual blood stages, suggesting an essential role of RNA structural changes in malaria gene expression programs.
