Project description:Extracellular matrix remodelling of cardiac tissue is a key contributor to age-related cardiovascular disease and dysfunction. Such remodelling is multifaceted including changes to the biochemical composition, architecture and mechanics, clouding our understanding of how and which extracellular matrix properties contribute to a dysfunctional state. Here we describe a decellularized extracellular matrix-synthetic hydrogel hybrid scaffold that independently confers two distinct matrix properties-ligand presentation and stiffness-to cultured cells in vitro, allowing for the identification of their specific roles in cardiac ageing. The hybrid scaffold maintains native matrix composition and organization of young or aged murine cardiac tissue, whereas its mechanical properties can be independently tuned to mimic young or aged tissue stiffness. Seeding these scaffolds with murine primary cardiac fibroblasts, we identify distinct age- and matrix-dependent mechanisms of cardiac fibroblast activation, matrix remodelling and senescence. Importantly, we show that the ligand presentation of a young extracellular matrix can outweigh the profibrotic stiffness cues typically present in an aged extracellular matrix in maintaining or driving cardiac fibroblast quiescence. Ultimately, these tunable scaffolds can enable the discovery of specific extracellular targets to prevent ageing dysfunction and promote rejuvenation.

Project description:In the endometrium, growth factors and the extracellular matrix (ECM) contribute to gene expression profiles of cells and tissues, as well as to associated morphological changes and their maintenance. Here, we report the effects of growth factors and ECM on the gene expression profiles of three-dimensionally (3D) cultured bovine uterine gland fragments. Bovine uterine gland fragments cultured in Matrigel (M) in the presence of epidermal growth factor (EGF) exhibited altered expression of genes associated with cell proliferation and ECM ligand–receptor interactions compared with those cultured in the absence of EGF. In contrast, under EGF-supplemented conditions, bovine uterine gland fragments cultured in Matrigel mixed with type I collagen showed minimal changes in gene expression compared with those cultured without type I collagen. Collectively, these data show that growth factors and ECM differentially influence gene expression profiles in 3D-cultured bovine uterine gland fragments, with growth factors exerting a more pronounced effect than ECM.

Transcriptomic profiling of astrocytes under three extracellular acidification conditions

Project description:Extracellular acidosis is a common feature of multiple pathological microenvironments, such as ischemia, tumors, inflammation, metabolic dysregulation, and tissue injury. Astrocytes are central regulators of brain homeostasis and are highly responsive to changes in extracellular pH. However, transcriptomic resources comparing different experimentally induced acidotic conditions in astrocytes remain limited. Here, we generated an RNA sequencing dataset for the mouse astrocyte cell line C8-D1A exposed to three extracellular acidification-related conditions, including lactic acid treatment, 15% CO2 exposure, and NaHCO3-low medium, together with untreated controls. This dataset captures both shared and condition-specific transcriptomic responses of astrocytes under distinct extracellular acidification paradigms. Functional enrichment analyses highlighted biological pathways related to stress response, metabolism, inflammatory signaling, and cellular adaptation to extracellular acidification. This RNA-seq dataset provides a useful resource for studying astrocyte responses to different forms of extracellular acidotic stress and may facilitate the identification of common and distinct molecular programs associated with acidification-relevant cellular states.

Project description:Profiling of transcriptional changes in rat astrocytes when co-cultured with neurons: comparison of astrocytes cultured alone with astrocytes co-cultured with mouse hippocampal neurons. Co-cultured astrocytes are isolated using cold jet, a novel tool for these neuron-glia cultures. Over the last decade, the importance of astrocyte-neuron communication in neuronal development and synaptic plasticity has become increasingly clear. Since neuron-astrocyte interactions represent highly dynamic and reciprocal processes, we hypothesized that at least part of the involved astrocyte genes may be regulated as a consequence of their interactions with maturing neurons. In order to identify such neuron-induced astrocyte genes in vitro, we tested the effectiveness of the ‘cold jet’, a new method for separation of neurons from co-cultured astrocytes. The cold jet method is performed under ice-cold conditions and avoids protease-mediated isolation of astrocytes or time-consuming centrifugation, yielding intact astrocyte mRNA with approximately 90% of neuronal RNA removed. Using this method, we executed genome-wide profiling in which RNA derived from astrocyte-only cultures was compared with astrocyte RNA derived from differentiating neuron-astrocyte co-cultures. Data analysis revealed changes in expression of a large number of mRNAs and biological processes, including novel findings. Thus, cold jet is an efficient method to separate astrocytes from neurons in co-culture, and in this study reveals that neurons induce robust gene-expression changes in co-cultured astrocytes.
