Project description:Chloroplast function requires the coordinated action of nuclear- and chloroplast-derived proteins, including several hundred nuclear-encoded pentatricopeptide repeat (PPR) proteins that regulate plastid mRNA metabolism. Despite their large number and importance, regulatory mechanisms controlling PPR expression are poorly understood. Here we show that the Arabidopsis NOT4A ubiquitin-ligase positively regulates the expression of PROTON GRADIENT REGULATION 3 (PGR3), a PPR protein required for translating several thylakoid-localised photosynthetic components and ribosome subunits within chloroplasts. Loss of NOT4A function leads to a strong depletion of cytochrome b6f and NDH complexes, as well plastid 30S ribosomes, which reduces mRNA translation and negatively impacts photosynthetic capacity, causing pale-yellow and slow-growth phenotypes. Quantitative transcriptome and proteome analyses reveal that PGR3 is misregulated in not4a. We show that the molecular not4a defects mimic those of a pgr3 mutant, and that normal plastid function is restored through transgenic PGR3 expression. Our work identifies NOT4A as crucial for ensuring robust photosynthetic function during development and stress-response, through promoting PGR3 production and chloroplast translation.

Abstract:
The scope and breadth of genome-scale metabolic
reconstructions have continued to expand over the last decade.
Herein, we introduce a genome-scale model for a plant with
direct applications to food and bioenergy production (i.e.,
maize). Maize annotation is still underway, which introduces
significant challenges in the association of metabolic
functions to genes. The developed model is designed to meet
rigorous standards on gene-protein-reaction (GPR) associations,
elementally and charged balanced reactions and a biomass
reaction abstracting the relative contribution of all biomass
constituents. The metabolic network contains 1,563 genes and
1,825 metabolites involved in 1,985 reactions from primary and
secondary maize metabolism. For approximately 42% of the
reactions direct literature evidence for the participation of
the reaction in maize was found. As many as 445 reactions and
369 metabolites are unique to the maize model compared to the
AraGEM model for A. thaliana. 674 metabolites and 893 reactions
are present in Zea mays iRS1563 that are not accounted for in
maize C4GEM. All reactions are elementally and charged balanced
and localized into six different compartments (i.e., cytoplasm,
mitochondrion, plastid, peroxisome, vacuole and extracellular).
GPR associations are also established based on the functional
annotation information and homology prediction accounting for
monofunctional, multifunctional and multimeric proteins,
isozymes and protein complexes. We describe results from
performing flux balance analysis under different physiological
conditions, (i.e., photosynthesis, photorespiration and
respiration) of a C4 plant and also explore model predictions
against experimental observations for two naturally occurring
mutants (i.e., bm1 and bm3). The developed model corresponds to
the largest and more complete to-date effort at cataloguing
metabolism for a plant species.

Project description:In this data-rich era, the promise of systems biology is to learn gene regulatory networks controlling key agricultural traits. However, validating these networks in crops remains challenging. By integrating gene regulatory network and machine learning, we functionally validated network regulons predicting nitrogen use efficiency (NUE) in Arabidopsis and maize. Our time-course nitrogen response transcriptome analysis uncovered a conserved N-response cascade between maize and Arabidopsis. Using Dynamic Factor Graph, we inferred N-regulated gene regulatory networks (N-GRNs) in maize and validated TF-target interactions for 23 maize TFs with the TARGET, a cell-based TF-perturbation assay. We pruned the N-GRNs by Precision-Recall analysis. Combining these data, we uncovered a previously unknown role for KNOTTED1 in the dynamic N-signaling network. We learned gene-to-NUE trait models across 16 maize varieties using XGBoost trained on N-response genes conserved model-to-crop. Integrating NUE importance scores within our GRN, we ranked maize TFs by their NUENet scores. In a model-to-crop approach, we validated orthologous N-regulated TF-targets for the top-ranked maize NUENet TFs (MYB34/R424 targets) and the orthologous Arabidopsis TF (AtDIV123 targets) using the cell-based TARGET assay. The genes in this orthologous model-to-crop NUENet regulons were superior at predicting NUE traits in XGBoost models learned in both maize and Arabidopsis. Thus, our model-to-crop approach combining GRNs, machine learning, and orthologous network modules offers a strategic framework for crop trait improvement.

Project description:We report the application of RNA-seq technology for highthroughput profiling of photosynthetic and non-photosynthetic seeds of Arabidopsis chlorophyll synthase mutant seeds. By generating over 21 GB of sequence data from these seeds, we showed that genes involved in oil accumulation in non-photosynthetic seeds were significantly induced compared to photosynthtic seeds. Additionally we found that genes involved in the plastidal oxidative pentos phosphate pathway were significantly upregulated in the non-photosynthetic seed opposite to photosynthetic seeds. Overall our RNA-seq analysis revealled the genes and pathway interaction underpinining oil accumulation in non-photosynthetic seeds.

Project description:The mechanism by which plants regulate channeling of photosynthetically derived electrons into different areas of chloroplast metabolism remains obscure. In higher plants, these electrons are made accessible to stromal enzymes, or cyclic electron flow, as reduced ferredoxin (Fd), or NADPH. We investigated how the specific loss of an Arabidopsis (Arabidopsis thaliana) ferredoxin:NADPH reductase (FNR) isoprotein affected channeling of photosynthetic electrons into NADPH and Fd dependent metabolism. Affymetrix gene chip comparison of transcript changes in these mutants against two different ecotype backgrounds indicates that stress signaling is perturbed, and experiments revealed that the mutants are more susceptible to oxidative stress. Anthers were dissected and staged to be 1500 μm in length (+/- 100 μm) and samples were compared between mutants and fertile siblings on an Agilent 4x44 custom microarray. Analysis included MS32 which is another basic helix-loop-helix factor that acts later during tapetal differentiation.

Project description:Paramutations represent directed and meiotically-heritable changes in gene regulation leading to apparent violations of Mendelian inheritance. Although the mechanism and evolutionary importance of paramutation behaviors remain largely unknown, genetic screens in maize (Zea mays) identify five components affecting 24 nucleotide RNA biogenesis as required to maintain repression of a paramutant purple plant1 (pl1) allele. Currently, the RNA polymerase IV largest subunit represents the only component also specifying proper development. Here we identify a chromodomain helicase DNA-binding 3 (CHD3) protein orthologous to Arabidopsis (Arabidopsis thaliana) PICKLE as a second component maintaining both pl1 paramutation, and normal somatic development. In addition, genetic tests show this protein contributes to proper male gametophyte function. The similar mutant phenotypes documented in Arabidopsis and maize implicate some evolutionarily-conserved gene regulation while developmental defects associated with the two paramutation mutants are largely distinct. Our results show that a CHD3 protein responsible for normal plant ontogeny and sperm transmission also maintains meiotically-heritable epigenetic regulatory variation for specific alleles. This finding implicates an intersection of RNA polymerase IV function and nucleosome positioning in the paramutation process.

Project description:Most endogenous siRNAs in Arabidopsis are dependent on RNA-DEPENDENT RNA POLYMERASE 2 (RDR2) for their biogenesis. Recent work has demonstrated that the maize MEDIATOR OF PARAMUTATION1 (mop1) gene is a predicted ortholog of the Arabidopsis RDR2 gene. The mop1 gene is required for establishment of paramutation and maintenance of transcriptional silencing of transposons and transgenes, suggesting the potential involvement of small RNAs. We analyzed small RNAs in wildtype maize and in the isogenic mop1-1 loss-of-function mutant using Illumina’s sequencing-by-synthesis (SBS) technology, which allowed us to characterize the complement of maize small RNAs to considerable depth. Similar to rdr2 in Arabidopsis, in mop1-1, the 24 nt (nucleotide) endogenous heterochromatic short-interfering siRNAs were dramatically reduced resulting in an enrichment of miRNAs and trans-acting siRNAs (ta-siRNAs). In contrast to the Arabidopsis rdr2 mutant, the mop1-1 plants retained a highly abundant heterochromatic ~22 nt class of small RNAs. These data suggest that maize, unlike Arabidopsis, has a second mechanism for heterochromatic siRNA production. The enrichment of miRNAs and loss of 24 nt heterochromatic siRNAs in mop1-1 should be advantageous for miRNA discovery as the maize genome becomes more fully sequenced.
