Project description:Plant species have evolved specialized cell types and regulatory programs. To understand this diversity, we profiled tomato cell type translatomes and chromatin accessibility. While cell type expression signatures are diverse, some genes exhibit robust cell type expression across time and environments. Using xylem differentiation as a model, newly described, repurposed and conserved genes illustrate this spatial variation. Data integration into regulatory networks demonstrates the function of molecularly uncharacterized cell types. Analyses of rice, tomato and Arabidopsis tissues suggest that root meristems are more conserved, while other cell types/tissues exhibit species-specific genes and processes. Several transcriptional properties observed in animals were also observed in plants and suggest cross-kingdom higher-order organizational properties. These data serve as a community resource, paving the way for engineering resilient crops.

A high-resolution temporal atlas of the SARS-CoV-2 translatome and transcriptome

Project description:COVID-19 is caused by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), which infected >200 million people resulting in >4 million deaths. However, temporal landscape of the SARS-CoV-2 translatome and its impact on the human genome remain unexplored. Here, we report a high-resolution atlas of the translatome and transcriptome of SARS-CoV-2 for various time points after infecting human cells. Intriguingly, substantial amount of SARS-CoV-2 translation initiates at a novel translation initiation site (TIS) located in the leader sequence, termed TIS-L. Since TIS-L is included in all the genomic and subgenomic RNAs, the SARS-CoV-2 translatome may be regulated by a sophisticated interplay between TIS-L and downstream TISs. TIS-L functions as a strong translation enhancer for ORF S, and as translation suppressors for most of the other ORFs. Our global temporal atlas provides compelling insight into unique regulation of the SARS-CoV-2 translatome and helps comprehensively evaluate its impact on the human genome.

Rice root response atlas

Project description:Rice has evolved regulatory programs and specialized cell types that allow the plant to withstand different environments. To understand how rice root systems cope with water stresses, we profiled translatomes (ribosome-associated mRNAs) and accessible chromatin of developmentally-defined root cell populations from well-watered and drained control (aerobic control), water deficit, waterlogged, fully submerged plants and recovery conditions. Whereas, the waterlogging responses are limited to specific root domains, water deficit and submergence signatures are extensive, and mostly reversible after 1 day of recovery, relative to control roots. Root systems were also evaluated in rice cultivated in a paddy field. Specific responses include a halt in the cell-cycle and DNA synthesis-related genes translation in meristematic tissue under submergence and exo/endodermis suberin-related pathways bolstering under water deficit. Chromatin accessibility and translatome data integration was used to generate inferred regulatory networks that are dynamically regulated by changing water availability. The data collection is further enriched by translatome and chromatin accessibility data for the root systems of plate-grown seedlings (7 day old) and those cultivated in a paddy field (49 day old). An atlas of eight cell population translatomes for field-grown plants exhibited robust cell type expression. Collectively, these data for specific cell populations at multiple developmental ages and in multiple environments including growth two limiting water stresses will serve as a community resource.

A transcriptome atlas of rice cell types uncovers cellular, functional and developmental hierarchies

Project description:Whole-genome transcriptional profiles of rice cell types, isolated by laser-capture microdissection. The first comprehensive multi-organ cell type transcriptome atlas from a plant, with 40 distinct cell types from several developmental stages of seeds, shoots and roots, reveals cell-specific promoter motifs, interaction partner candidates, hormone response centers, and other previously unrecognized cellular properties and patterns. Microarray experiments for 40 cell types and two organs were organized using a common reference statistical design, to assure data for all cells could be normalized for cross-comparison. In this design, the hybridization for each cell type sample included a second probe made from an RNA sample that served as a Common Reference, identically aliquoted from a single preparation, for all hybridizations, and including dye swaps for the two probe labels. The Common Reference RNA for all hybridizations was prepared from rice suspension cultures, selected as an undifferentiated cell type that expresses a relatively high percentage of its genome. Although this is an abundant source of RNA, the Common Reference RNA was amplified and labeled in identical fashion to other probes. At least four independent biological replicates for each cell type were collected and profiled; only microarray data sets with r >= 0.9 were retained. A dye swap was included, in which each cell type sample and the Common Reference were labeled with Cy3 and Cy5, respectively, on the two replicates and the reverse for two replicates.
