Project description:Transfer RNAs are the fundamental adapter molecules of protein synthesis and the most abundant and heterogeneous class of noncoding RNA molecules in cells. The study of tRNA repertoires remains challenging, complicated by the presence of dozens of post transcriptional modifications. Nanopore sequencing is an emerging technology with promise for both tRNA sequencing and the detection of RNA modifications; however, such studies have been limited by the throughput and accuracy of direct RNA sequencing methods. Moreover, detection of the complete set of tRNA modifications by nanopore sequencing remains challenging. Here we show that recent updates to nanopore direct RNA sequencing chemistry (RNA004) combined with our own optimizations to tRNA sequencing protocols and analysis workflows enable high throughput coverage of tRNA molecules and characterization of nanopore signals produced by 43 distinct RNA modifications. We share best practices and protocols for nanopore sequencing of tRNA and further report successful detection of low abundance mitochondrial and viral tRNAs, providing proof of concept for use of nanopore sequencing to study tRNA populations in the context of infection and organelle biology. This work provides a roadmap to guide future efforts towards de novo detection of RNA modifications across multiple organisms using nanopore sequencing.

Project description:RNA modifications play a crucial role in gene regulation, yet understanding their transcriptome-wide landscape and biogenesis mechanisms remains challenging. Traditional next-generation sequencing (NGS) methods detect RNA modifications based on the aggregation of short-reads, overlooking the nature of RNA as multiple transcripts from one gene. Third-generation sequencing (TGS) platforms provide direct RNA sequencing at the resolution of individual RNA molecules, offering the promise of detecting RNA modifications and RNA processing events simultaneously. In this study, we introduce SingleMod, a deep learning model tailored for precise m6A modification mapping on individual RNA molecules using nanopore direct RNA sequencing (DRS). We systematically dissect the transcriptome-wide m6A landscape at single-molecule and single-base resolution, refining our understanding of the genomics of m6A and revealing an additive mode through which m6A shapes the epitranscriptome. Through comparative analyses across diverse species, we quantitatively elucidate three distinct m6A distribution patterns that suggest diverse biogenesis mechanisms. This study pioneers single-molecule epitranscriptome exploration across multiple species, deepening our understanding of m6A, including its genomics, biogenesis, mechanisms, and biological implications.

Project description:Long-read nanopore sequencing has emerged as a potent tool for studying RNA modifications. However, the detection of N4-acetylcytidine (ac4C) based on nanopore sequencing remains largely unexplored. Here, we introduce ac4Cnet, a deep learning frame utilizing Oxford Nanopore direct RNA sequencing to accurately identify ac4C sites. Our methodology involves training ac4Cnet capable of distinguishing ac4C from unmodified cytidine and 5-methylcytosine (m5C), as well as estimating the modification rate at each ac4C site. We demonstrate the robustness of our approach through validations on independent in vitro datasets and a human cell line, highlighting its versatility and potential for advancing the study of ac4C modifications.

Project description:Current methods for determening RNA structure with short-read sequencing cannot capture most differences between distinct transcript isoforms. Here, we present RNA structure analysis using nanopore sequencing (PORE-cupine),which combines structure probing using chemical modifications with direct long-read RNA sequencing and machine learning to detect secondary structures in cellular RNAs. PORE-cupine also captures global structural features, such as RNA binding protein (RBP) binding sites and reactivity differences at single nucleotide variants (SNVs). We show that shared sequences in different transcript isoforms of the same gene can fold into different structures, highlighting the importance of long-read sequencing for obtaining phase information. We also demonstrate that structural differences between transcript isoforms of the same gene lead to differences in translation efficiency. By revealing isoform-specific RNA structure, PORE-cupine will deepen our understanding of the role of structures in controlling gene regulation.

We coupled the SHAPE compound NAI-N3 with direct RNA sequencing to identify structure modifications along a single RNA molecule (sm-PORE-cupine). Using a combination of base mapping and direct signal alignment, we boosted the percentage of mappable RNA molecules from direct RNA sequencing. Using Bernoulli Mixture Model (BMM) clustering, we show that we can separate RNA structure ensembles from ligand-bound and unbound riboswitches accurately, identify isoform-specific structure ensembles along the SARS-CoV-2 genome, and determine RNA structure ensembles in the transcriptome of a eukaryote, C. albicans, at yeast (30°C) and hyphae (37°C) states. We observed that RNAs are more structurally homogenous at 37°C compared to 30°C, are more variable in vivo than in vitro, and show higher homogeneity in 3’UTRs than in the coding region. We also identified structure ensembles that are associated with changes in translation efficiency and decay in C. albicans at 30°C and 37°C and validated translational changes using reporter assays. Our work shows that single-molecule RNA structure probing using direct RNA sequencing can be applied to diverse transcriptomes to study the complexity and function of RNA structures.
