The Transcriptome of HIV-1 Infected Intestinal CD4+ T cells Exposed to Enteric Bacteria

Project description:The gastrointestinal tract is a major site of early HIV-1 replication and death of CD4+ T cells. As HIV-1 replicates in the gut, the protective epithelial barrier gets disrupted, leading to the entry of bacteria into the underlying tissue and the bloodstream, leading to inflammation and clinical complications even in HIV-1-infected patients taking antiviral drugs. Counteracting these pathogenic processes may require in-depth understanding of the molecular pathways that HIV-1 and microbes utilize to infect, functionally alter and/or kill CD4+ T cells. However, to date, the nature of the genes altered by relevant HIV-1 strains and bacteria in intestinal CD4+ T cells remains unclear. Here, we obtained the first gene expression profiles of transmitted/founder (TF) HIV-1 (CH40-T2A-eGFP) infected gut CD4+ T cells infected with HIV-1 in the context of microbes found in the GI tract of HIV-1 infected patients. Our findings reveal common and distinct signaling pathways altered by HIV-1 depending on the presence of microbes that may shed light on infection, inflammation and CD4+ T cell depletion in HIV-1 infected individuals. In-depth understanding of these molecular programs may inform potential ways to counteract pathogenic outcomes initiated and/or sustained by HIV-1 infection in the GI tract.

Cloning and Variation of Ground State Intestinal Stem Cells

Project description:Despite major advances with embryonic and induced pluripotent stem cells or lineage-committed, p63-expressing stem cells of stratified epithelia, we know less about the indigenous stem cells of the gastrointestinal tract, pancreas, liver, and other columnar epithelia which collectively resist cloning in their elemental states. Here we demonstrate the cloning of highly immature epithelial stem cells from defined regions of the human intestine and colon. We show that single cell-derived pedigrees can be propagated indefinitely while often sustaining minimal copy number and sequence variation. Despite prolonged cultivation, these pedigrees from disparate regions of the intestinal tract respond to identical differentiation signals by formation of epithelia with eponymous structural and gene expression features. These data suggest developmental patterning of cell-autonomous commitment programs in stem cells that enforce specialization along the gastrointestinal tract and predict the utility of these cells in disease modeling and regenerative medicine.

An image-based transcriptomic atlas of the mouse gut reveals spatial, regional, and microbiota-dependent fine-tuning

Project description:The gastrointestinal tract (GI) is a remarkably complex environment comprising a diverse array of cell types, microbes, and bioactive small molecules. To shed new light on how the gut is organized and senses its environment, we constructed a spatially resolved single-cell atlas of the mouse lower digestive tract using MERFISH with a specific focus on the thousands of receptors involved in small molecule sensation and microbial pattern recognition. We identified expected and novel cell types and charted their spatial organization across four GI regions. In addition, we discovered receptor expression gradients and heterogeneity cued by spatial location, and overall revealed divergent sensing capabilities across gut cell types, regions, and spatial contexts. In addition, we charted the remodeling of these features that occurs in the absence of the microbiome. Our atlas opens a new window into the molecular and cellular organization of gut sensation, which, given the pharmacological relevance of many receptors, may provide a clinically relevant resource.
