Project description:PARP1 (Poly adenosine diphosphate ribose polymerase 1) is a ribozyme activated by a broken single-stranded DNA. Recent studies implicate PARP1 not only binds DNA but also be an RNA-binding protein. PARP1 participate in the regulation of renal ischemia-reperfusion injury through binding RNAs, but the mechanism is not clear. Reduced levels of PARP1 led to a significant decrease in cell proliferation and necrosis in the renal ischemia-reperfusion injury cells. In this study, RNA‑seq analysis of the transcriptomes of HK-2 cells with PARP1 knockdown, revealed that genes related extracellular matrix organization and immune response were under global transcriptional regulation.

Project description:To exploit the potential function of PARP1 during renal IRI by binding target RNA to regulate its expression, we obtained PARP1 bound peaks in proximal tubular epithelial cell (HK-2) by iRIP-seq for the first time, which showed that the bind peaks of PARP1_IP group is more enriched at GGUAA-rich motifs and PARP1 preferentially bound to the downstream of TSS (transcription start site) and upstream of TTS (transcription termination site). iRIP-seq analysis was used to decipher RBP binding sites and revealed the RNA that interacts with PARP1 within the genome of HK-2 cells.

Correspondingly, previous studies demonstrated tubular regeneration in mice after massive kidney injury and linked mouse Sox9+ renal progenitor cells to this process. Here we show that renal progenitor cells can be cloned from renal needle biopsy sample of CKD patients. Progenitor cells can readily assembly into “kidney organoids” expressing proximal/distal tubular cell markers in 3D culture.

mTORC1 maintains renal tubular homeostasis and is essential in response to ischemic stress

Project description:The mechanistic target of rapamycin mTORC1 is a key regulator of cell metabolism and autophagy. Despite widespread clinical use of mTOR inhibitors, the role of mTORC1 in renal tubular function and kidney homeostasis remains elusive. By utilizing constitutive and inducible deletion of conditional Raptor alleles in renal tubular epithelial cells, we discovered that mTORC1 deficiency caused a marked concentrating defect, loss of tubular cells and slowly progressive renal fibrosis. Transcriptional profiling revealed that mTORC1 maintains renal tubular homeostasis by controlling mitochondrial metabolism and biogenesis as well as transcellular transport processes involved in counter-current multiplication and urine concentration. Although mTORC2 partially compensated the loss of mTORC1, exposure to ischemia and reperfusion injury exaggerated the tubular damage in mTORC1-deficient mice, and caused pronounced apoptosis, diminished proliferation rates and delayed recovery. These findings identify mTORC1 as an essential regulator of tubular energy metabolism and as a crucial component of ischemic stress responses. Pharmacological inhibition of mTORC1 likely affects tubular homeostasis, and may be particularly deleterious if the kidney is exposed to acute injury. Furthermore, the combined inhibition of mTORC1 and mTORC2 may increase the susceptibility to renal damage. Raptor fl/fl*KspCre and Raptor fl/fl animals were sacrificed at P14 before the development of an overt functional phenotype. Kidneys were split in half and immediately snap frozen in liquid nitrogen.

Modeling hereditary distal renal tubular acidosis using patient-derived iPSCs with WDR72 mutations

Project description:Distal renal tubular acidosis (dRTA) is a rare genetic disorder characterized by impaired urine acidification. The WDR72 gene has recently been implicated in dRTA, though its precise functional mechanisms remain unclear. In this study, we generated induced pluripotent stem cell (iPSC) from a patient with WDR72 mutations to model the disease. Upon differentiation into renal tubular epithelial cells, the wild-type and mutant cells (variants c.1777A>G and c.2522T>A) were analyzed for RNA expression, protein localization, and H+-ATPase trafficking. The results indicated no significant changes in these parameters, with the mutant protein retaining its role in acid-base homeostasis. Transcriptomic analysis revealed the top 10 differentially expressed genes (DEGs) were predominantly associated with the collagen-containing extracellular matrix, suggesting a potential link between WDR72 function and extracellular matrix composition. These findings highlight the value of iPSC-derived cellular models in advancing personalized research on dRTA.
