Project description:In the present study we have isolated and characterized cancer stem cells and non-cancer stem cells (bulk tumor cells) from high grade human colorectal cancer cell line HCT116 and low grade human colorectal cancer cell line HT29. For this study, cancer stem cells and non-cancer stem cells (bulk tumor cells) were isolated from HCT116 and HT29 human colorectal cancer cell line. For isolating cancer stem cells by FACS, CD44 and CD166 tagged with V450 and PE respectively were used. CD44+CD166+ was the cancer stem cell population and CD44-CD166- was designated as the non-cancer stem cell (bulk tumor cells) population for this study. RNA was isolated from the isolated cell populations and microarray was done to study the whole genome transcriptomic changes.

Project description:Colorectal cancer stands as one of the four most lethal malignancies globally, ranking second among women and third among men in terms of prevalence. The m6A RNA methylation process, mediated by various m6A regulatory genes, has been implicated in promoting the development and progression of tumors. However, the understanding of its involvement in colorectal cancer remains limited. Therefore, RNA sequencing (RNA-seq) was performed in HT29 and HCT116 cells following FTO knockout, as it functions as an oncogene and is one of the m6A erasers.

Project description:Purpose: To explore the effect of POLR1D on colorectal cancer cell lines HT29 and SW480. Methods: Whole transcriptome profiles of POLR1D knock down and AllStars Negative Control transfected colorectal cancer cell line (ie. HT29 and SW480) were generated by whole transcriptome sequencing, in replicate, using the Illumina NextSeq 550. The sequence reads that passed quality filters were analyzed at the gene level with Kallisto followed by DESeq2. Results: 45 genes showed consistent change after silencing of POLR1D, which included 2 genes that are well-known to be involved in the cell growth-related pathway, ie. VEGFA and EREG. Conclusions: POLR1D can infulence cell proliferation through VEGFA and EREG related pathway.

Characterization of Macrophage Galactose-type Lectin (MGL) ligands in colorectal cancer cell lines

Project description:Background The Ca2+-dependent C-type lectin receptor Macrophage Galactose-type Lectin (MGL) is highly expressed by tolerogenic dendritic cells (DC) and macrophages. MGL exhibits a high binding specificity for terminal alpha- and beta-linked GalNAc residues found in Tn, sTn and LacdiNAc antigens. These glycan epitopes are often overexpressed in colorectal cancer (CRC), and, as such, MGL can be used to discriminate tumor from the corresponding healthy tissues. Moreover, the high expression of MGL ligands is associated with poor disease-free survival in stage III of CRC tumors. Nonetheless, the glycoproteins expressed by tumor cells that are recognized by MGL have hitherto remained elusive. Methods Using a panel of three CRC cell lines (HCT116, HT29 and LS174T), recapitulating CRC diversity, we performed FACS staining and pull-down assays using a recombinant soluble form of MGL (and a mutant MGL as control) combined with mass spectrometry-based (glyco)proteomics. Results HCT116 and HT29, but not LS174T, are high MGL-binding CRC cell lines. On these cells, the major cell surface binding proteins are receptors (e.g. MET, PTK7, SORL1, PTPRF) and integrins (ITGB1, ITGA3). From these proteins, several N- and/or O-glycopeptides were identified, of which some carried either a LacdiNAc or Tn epitope.
