Single cell characterization of the immune microenvironment of melanoma brain and leptomeningeal metastases

Project description:Melanoma brain metastases (MBM) and leptomeningeal metastases (LMM) are two manifestations of melanoma CNS metastasis with vastly different survival outcomes. Using single cell RNA-Seq analysis we uncovered a unique, immune-suppressed T-cell landscape in the LMM microenvironment distinct from that of brain and skin metastases. An LMM patient with an unusually long survival demonstrated an immune repertoire that was distinct from those of poor survivors and more similar to CSF from non-LMM patients. Upon response to PD-1 therapy, this extreme responder showed increased levels of T-cells and dendritic cells in their CSF, whereas poor survivors showed little improvement in their T-cell responses. In MBM patients, systemic therapy was associated with increased immune infiltrate, with similar T-cell transcriptional diversity noted between skin metastases and MBM - suggestive of immune cell trafficking into the brain. A correlation analysis across the entire immune landscape identified the presence of a rare population of dendritic cells (DC3s) that correlated with increased overall survival and positively regulated the immune environment through modulation of activated T-cells and MHC expression. Our study provides the first atlas of two distinct sites of melanoma CNS metastases and identifies rare populations of cells that underlie the biology of this devastating disease.

Immunosuppressive microenvironment restrains chemotherapy efficacy in liver metastases of triple-negative breast cancer

Project description:This study investigates the role of the immune microenvironment in the efficacy of chemotherapy for triple-negative breast cancer (TNBC) liver metastases compared to primary tumors. Using mouse models, we assessed chemotherapeutic efficacy and characterized intratumoral T lymphocytes and macrophages via RNA sequencing, immunohistochemistry, and flow cytometry. We found that liver metastases had a less effective response to chemotherapy compared to subcutaneous tumors, linked to reduced CD8+ T cell infiltration and macrophage activation. Chemotherapy induced an immunosuppressive shift, with neutrophil extracellular traps (NETs) accumulating in liver metastases and macrophages and T cells showing impaired functionality in the primary tumors. Combining macrophage activators or NETs inhibitors with chemotherapy improved outcomes. Our findings highlight the importance of tumor site-specific immune microenvironmental differences in chemotherapy responses and suggest that targeted therapies could enhance chemotherapy efficacy.

The murine metastatic microenvironment of experimental brain metastases in breast cancer differs by host age in vivo: A proteomic study.

Project description:Breast cancer in young patients is known to exhibit more aggressive biological behavior and is associated with a less favorable prognosis than the same disease in older patients, owing in part to an increased incidence of brain metastases, the mechanistic explanations behind which remain poorly understood. We recently reported that young mice, compared to older mice, showed about a three-fold increase in the development of brain metastases in mouse models of triple-negative and luminal B breast cancer. Here we have performed a quantitative mass spectrometry-based proteomic analysis to identify proteins contributing to age-related disparities in the development of breast cancer brain metastases. Using a mouse model of brain-tropic (MDA-MB-231BR) triple-negative breast cancer, we harvested subpopulations of tumor metastases, the tumor-adjacent metastatic microenvironment, and uninvolved brain tissues via laser microdissection followed by quantitative proteomic analysis using high resolution mass spectrometry to characterize differentially abundant proteins contributing to age-dependent rates of brain metastasis.

Immune suppressive microenvironment in brain metastatic non-small cell lung cancer: comprehensive immune microenvironment profiling of brain metastases versus paired primary lung tumors (GASTO 1060).

Project description:Lung cancer is one of the most common causes of brain metastases and is always associated with poor prognosis. We investigated the immunophenotypes of primary lung tumors and paired brain metastases, as well as immunophenotypes in the synchronous group (patients with brain metastases upon initial diagnosis) and metachronous group (patients developed brain metastases during the course of their disease). RNA sequencing of eighty-six samples from primary lung tumors and paired brain metastases of 43 patients was conducted to analyze the tumor immune microenvironment. Our data revealed that matched brain metastases compared with primary lung tumors exhibited reduced tumor infiltrating lymphocytes (TILs), a higher fraction of neutrophils infiltration, decreased scores of immune-related signatures, and a lower proportion of tumor microenvironment immune type I (high PD-L1/high CD8A) tumors. Additionally, we found a poor correlation of PD-L1 expression between paired brain metastases and primary lung tumors. In addition, gene set enrichment analysis (GSEA) showed that some gene sets associated with the immune response were enriched in the metachronous group, while other gene sets associated with differentiation and metastasis were enriched in the synchronous group in the primary lung tumors. Moreover, the tumor immune microenvironment between paired brain metastases and primary lung tumors displayed more differences in the metachronous group than in the synchronous group. Our work illustrates that brain metastatic tumors are more immunosuppressed than primary lung tumors, which may help guide immunotherapeutic strategies for NSCLC brain metastases.

Project description:We searched for three NSCLC patients with brain metastases in the First Affiliated Hospital of Nanjing Medical University. After obtaining informed consent, the lung cancer brain metastasis surgical specimens and lung carcinoma in situ puncture specimens were collected from the three patients. The histopathological characteristics were examined using hematoxylin and eosin (H&E) staining. We searched for three pairs of differentially expressed RNAs in brain metastasis tissues and lung carcinoma in situ tissues by ceRNA microarray.

The single cell transcriptional landscape of human lung adenocarcinoma (primary tumours and metastases)

Project description:By transcriptionally profiling single cells from patients spanning different stages of lung adenocarcinoma progression, we provide evidence of epithelial regeneration in untreated primary tumours and a continuum of phenotypic states spanning key stages of embryonic development and lung morphogenesis in metastases. We transcriptionally profiled 41,384 single cells obtained from fresh surgical human samples taken from non-tumour-involved lung (n = 4), primary lung adenocarcinomas (n = 8; 7 untreated and 1 post neo-adjuvant chemotherapy), as well as brain (n = 3), bone (n = 1), and adrenal (n = 1) lung adenocarcinoma metastases. These samples were derived from patients spanning various stages of tumour progression without enrichment for a specific cell type, such that the entire tumour and its microenvironment were sampled in an unbiased manner. Data from all patients were merged to create a global cell atlas of the normal lung, primary tumours, and metastases.
