Transcriptomic analyses between Lycium barbarum and Lycium ruthenicum

Project description:Lycium barbarum, a member of the Solanaceae family, has been used for more than 2000 years in the traditional Chinese medicine. L. ruthenicum, endemic to northwestern China, is also used as medicine and has had a great influence on the development of Minority Medicine. Previous studies revealed there are many differences between two species, including morphological and phytochemical differences. However, the molecular mechanism of formation of its fruit and associated medicinal and nutritional components is unexplored. In the present studies, for transcriptomic analyses, fruits from 5 developmental stages L. barbarum and L. ruthenicum were collected. KEGG analyses for the DEGs between L. barbarum and L. ruthenicum, revealed that molecular mechanism of fruit formation were distinct obviously during the development process. Moreover, we found that multiple DEGs enriched in “Phenylpropanoid biosynthesis (ID: ko00940”, “Flavonoid biosynthesis” (ID: ko00941) were up-regulated in L. ruthenicum at different developmental stages of fruit. It suggested that biotic and abiotic stress might be responsible for high abundance of antioxidant capacities in L. ruthenicum.

Project description:In this project we aimed to establish a proteome-based pipeline for a non-model Baikal endemic amphipod species Eulimnogammarus cyaneus (Dybowsky, 1874). We used next-generation transcriptome sequencing to create a database for protein identification and investigated the proteome of E. cyaneus with LC-MS with particular emphasis on sexual dimorphism and response to acute thermal stress. We were able to characterize ca. 1000 protein groups and found male- and female-specific proteins, as well as proteins specific for thermal stress conditions.

Centromere evolution in Brachypodium genomes with different polyploid levels

Project description:Centromeric repetitive DNA sequences are highly variable during evolution, which are the hub for genome stability in almost all the eukaryotic organisms. However, how centromeric repeat sequences diverge rapidly among closely related species and populations, and how polyploidy contributed to the diversity of centromere among co-evolved subgenomes are largely unknown. Here, we applied the Brachypodium system to investigate the track of centromere evolution within this taxa, and their adaptation to alloploidization process. Subgenome divergent centromeric satellite repeat were discovered in tetraploid B. hybridum, and this divergent was originated form their two diploid progenitors. Furthermore, differential sequences influence the association sites with CENH3 nucleosomes on the monomer satellite repeats, and positioning of CENH3 nucleosomes on the satellite DNA are stable in each subgenome after alloploidization. Only minor intrasubgenomic variations were observed on these satellite repeats from diploid to tetraploid in B. hybridum, and no evident intersubgenomic transfer of centromeric satellite repeats after alloploidization. Pan-genome analysis reveals that the general principle of centromere dynamic within the populations in Brachypodium genomes with different polyploidy level. Our results provide an unprecedented information regarding the genomic and functional diversity of centromeric repeat DNA during evolution.
