Project description:The transcription factor IRF4 is crucial for the fate determination of pro-inflammatory T helper (Th)17 and the functionally opposing group of immunomodulatory regulatory T (Treg) cells. However, molecular mechanisms of how IRF4 steers diverse transcriptional programs in Th17 and Treg cells are far from being definitive. To unveil IRF4-driven lineage determination, we integrated data derived from affinity-purification and full mass spectrometry-based proteome analysis with chromatin immune precipitation sequencing. This allowed the characterization of subtype-specific molecular programs and the identification of IRF4 interactors in the Th17/Treg context. Our data reveal that IRF4-interacting transcription factors are recruited to IRF composite elements for the regulation of cell type-specific transcriptional programs as exemplarily demonstrated for FLI1, which in cooperation with IRF4 promotes Th17-specific gene expression. Inhibition of FLI1 markedly impaired Th17-differentiation. The present ‘omics’ dataset provides a valuable resource for studying IRF4-mediated gene regulatory programs in pro- and anti-inflammatory immune responses.

Project description:Engineering mammalian cells to execute complex genetic programs remains a significant challenge in synthetic biology. Synthetic gene circuits typically implement sophisticated programs through cascaded computational layers, but these architectures require numerous orthogonal parts, increase genetic payload, and deplete cellular resources, which limits functionality and scalability. We developed a modular design framework to engineer scalable gene circuits that execute complex functions within fewer computational layers. The platform integrates a toolkit to generate orthogonal trans-splicing-based AND gates, native-synthetic hybrid promoters for tunable regulation, and synthetic microRNAs that implement inhibitory logic. Using this approach, we engineered a three-input combinatorial logic gate, a half adder, a full adder, and a dynamic 3-to-1 multiplexer with a dedicated Selector Overload Status output, activated only when both selector inputs are activated. By minimizing computational layers while maintaining function, this strategy addresses scalability barriers in gene circuit engineering and expands opportunities for clinically relevant programmable therapies, biotechnology, and fundamental biology.

Project description:The design of synthetic cis-regulatory elements (CREs) offers a route to engineer context-specific transcriptional programs, while efficient optimization of functional synthetic CREs remains challenging. Here, we present GO-CRE (Guided Optimization of CRE), a reinforcement learning guided framework built on a hybrid Transformer-Mamba2 architecture for efficient iterative CRE design. Across K562, HepG2, and SK-N-SH cells, GO-CRE drives CRE generation along directional trajectories in a reconstructed sequence-grammar landscape, revealing a staged process of in silico directed evolution. We resolve this process into three phases—search, commitment, and optimization. Productive trajectories in K562 and HepG2 progress through all three phases and converge on optimized regulatory programs, whereas SK-N-SH trajectories become trapped in local sequence-grammar basins. In HepG2, tuning k-mer composition redirects evolution away from low-complexity traps toward functional motif programs that retain HNF, FOXA, and related regulatory features. Generated synthetic CREs retain sequence diversity while converging on lineage-aligned grammar features. Lentiviral massively parallel reporter assays validate target-selective activity in K562 and HepG2 and show HepG2-generated CREs exceed endogenous CREs on average, whereas the strongest sequences perform comparably. Together, these findings establish GO-CRE as an interpretable framework for RL-guided directed evolution of synthetic CREs.

Project description:One of the major challenges in genomics is to build computational models that accurately predict genome-wide gene expression from the sequences of regulatory elements. Promoters play a key role in gene regulation, yet their regulatory logic remains incompletely understood. Here, we present PARM, a cell-type specific deep learning model trained on specially designed massively parallel reporter assays that query human promoter sequences. PARM is computationally light-weight and reliably predicts autonomous promoter activity across the genome from DNA sequence alone, in multiple cell types. PARM can also design purely synthetic strong promoters. We leveraged PARM to systematically identify transcription factor (TF) binding sites that likely to contribute to the activity of each natural human promoter, and to detect the rewiring of these regulatory interactions upon various stimuli to the cells. We also uncovered and experimentally confirmed striking positional preferences of TFs that differ between activating and repressive regulatory functions, as well as a complex grammar of motif-motif interactions. Our approach provides a foundation towards a deeper understanding of the dynamic regulation of human promoters by TFs.

Project description:Flexible regulation of gene expression is essential and highly sought for synthetic biology and biotechnology. Designing regulators with specific functions remains a challenge due to the limited understanding of specific regulatory mechanisms. We design and synthesize 23,640 B-cell-specific promoters, following the design-build-test-learn pipeline in synthetic biology. Synthetic promoters exhibit B-cell-specific expression and lead to diverse expression patterns in B-cells. By conducting MPRA testing, we uncovered the factors that influence promoter strength, including core motifs and motif syntax, which shape B-cell-specific promoter strength. Finally, we developed a deep leaning model capable of predicting promoter activity directly from the sequence, and to predict promoter activity for 26,193 variants identified in the global population, indicating that polymorphisms in IgV gene promoters can influence gene expression. Our work helps to decipher the regulatory code in immunoglobulin genes and offers thousands of non-repetitive promoter elements for B-cell engineering.

Project description:Primary cutaneous T-cell lymphomas (CTCL) are a heterogeneous group of extranodal non-Hodgkin lymphomas. Outcomes for patients with advanced-stage disease are suboptimal, as few complete and durable responses are achieved with currently available therapeutic agents. However, improved understanding of oncogenic transcriptional programs in malignant T cells and their engagement with the tumor microenvironment (TME) may unveil therapeutic vulnerabilities. Therefore, we have compiled the largest available scRNA-seq CTCL atlas that includes >2 million skin and blood cells from 116 patients. We identified recurrent transcriptional programs in malignant T cells, a subset of which are associated with GATA-3 dependent transcriptional programs, especially in the setting of large cell transformation and advanced-stage disease. Many of the transcriptional programs identified are therapeutically targetable with clinically available agents, including HDAC, XPO1, JAK/CSF1R, and IKZF1/IKZF3 antagonists. The CTCL TME is dominated by infiltrating and exhausted effector and cytotoxic T cells that are restrained by a robust infiltrate of regulatory T cells (8%), transcriptionally polarized monocytes/macrophages (7%), and cancer-associated fibroblasts. Collectively, these findings have significant implications for the rationale design of combinatorial strategies targeting immune checkpoints, including PD-1. We have identified transcriptional programs, driven by oncogenic transcription factors, and constituents of the TME as therapeutic vulnerabilities in CTCL, and hope that the CTCL atlas constructed will provide a valuable resource for future studies exploiting these therapeutic vulnerabilities.
