Project description:The transcription factor IRF4 is crucial for the fate determination of pro-inflammatory T helper (Th)17 and the functionally opposing group of immunomodulatory regulatory T (Treg) cells. However, molecular mechanisms of how IRF4 steers diverse transcriptional programs in Th17 and Treg cells are far from being definitive. To unveil IRF4-driven lineage determination, we integrated data derived from affinity-purification and full mass spectrometry-based proteome analysis with chromatin immune precipitation sequencing. This allowed the characterization of subtype-specific molecular programs and the identification of IRF4 interactors in the Th17/Treg context. Our data reveal that IRF4-interacting transcription factors are recruited to IRF composite elements for the regulation of cell type-specific transcriptional programs as exemplarily demonstrated for FLI1, which in cooperation with IRF4 promotes Th17-specific gene expression. Inhibition of FLI1 markedly impaired Th17-differentiation. The present ‘omics’ dataset provides a valuable resource for studying IRF4-mediated gene regulatory programs in pro- and anti-inflammatory immune responses.

Project description:Flexible regulation of gene expression is essential and highly sought for synthetic biology and biotechnology. Designing regulators with specific functions remains a challenge due to the limited understanding of specific regulatory mechanisms. We design and synthesize 23,640 B-cell-specific promoters, following the design-build-test-learn pipeline in synthetic biology. Synthetic promoters exhibit B-cell-specific expression and lead to diverse expression patterns in B-cells. By conducting MPRA testing, we uncovered the factors that influence promoter strength, including core motifs and motif syntax, which shape B-cell-specific promoter strength. Finally, we developed a deep leaning model capable of predicting promoter activity directly from the sequence, and to predict promoter activity for 26,193 variants identified in the global population, indicating that polymorphisms in IgV gene promoters can influence gene expression. Our work helps to decipher the regulatory code in immunoglobulin genes and offers thousands of non-repetitive promoter elements for B-cell engineering.

Project description:The androgen receptor (AR) is the central determinant of prostate tissue identity and differentiation, controlling normal, growth-suppressive prostate-specific gene expression. It is also a key driver of prostate tumorigenesis, becoming “hijacked” to drive oncogenic transcription. However, the regulatory elements determining the execution of the growth suppressive AR transcriptional program, and whether this can be reactivated in prostate cancer (PCa) cells remains unclear. Canonical androgen response element (ARE) motifs are the classic DNA binding element for AR. Here, we used a genome-wide strategy to modulate regulatory elements containing AREs to define distinct AR transcriptional programs. We find that activation of these AREs is specifically associated with differentiation and growth suppressive transcription, and this can be reactivated to cause death in AR+ PCa cells. In contrast, repression of AREs is well tolerated by PCa cells, but deleterious to normal prostate cells. Finally, gene expression signatures driven by ARE activity are associated with improved prognosis and luminal phenotypes in human PCa patients. This study demonstrates that canonical AREs are responsible for a normal, growth-suppressive, lineage-specific transcriptional program, that this can be reengaged in PCa cells for potential therapeutic benefit, and genes controlled by this mechanism are clinically relevant in human PCa patients.

Project description:Genetically-engineered immune cell therapies have been in development for decades and recently have proven effective to treat some types of cancer. CRISPR-based genome editing methods enabling more flexible and targeted sequence integrations than viral transduction have potential to extend the clinical utility of cell therapies. Realization of this potential depends on improved knowledge of how coding and non-coding sites throughout the genome can be modified efficiently and on improved methods to discover novel synthetic DNA sequences that can be introduced at targeted sites to enhance critical immune cell functions. Here, we developed improved rules for non-viral genome targeting in human T cells and a pooled discovery platform to identify synthetic genome modifications that enhance therapeutically-relevant cell functions. We elucidated the breadth of targetable genomic loci by performing large knockins at 91 different genomic sites in primary human T cells, and demonstrated the power of flexible genome targeting by generating cells with Genetically Engineered Endogenous Proteins (GEEPs) that seamlessly integrate synthetic and endogenous genetic elements to alter signaling input, output, or regulatory control of genes encoding key immune receptors. Motivated by success in introducing synthetic circuits into endogenous sites, we then developed a platform to facilitate discovery of novel multi-gene circuits that reprogram both T cell specificity and function. We knocked-in barcoded pools of large DNA sequences encoding poly-cistronic gene programs. High-throughput pooled screening of targeted knock-ins to the endogenous T cell receptor (TCR) locus revealed a transcriptional regulator and novel protein chimeras that combined with a new TCR specificity to enhance T cell responses in the presence of suppressive conditions in vitro and in vivo. Overall, these pre-clinical studies provide flexible tools to discover complex synthetic gene programs that can be written into targeted genome sites to generate more effective therapeutic cells.

Project description:Transcriptional enhancers act as docking stations for combinations of transcription factors and thereby regulate spatiotemporal activation of their target genes. A single enhancer, of a few hundred base pairs in length, can autonomously and independently of its location and orientation drive cell-type specific expression of a gene or transgene. It has been a long-standing goal in the field to decode the regulatory logic of an enhancer and to understand the details of how spatiotemporal gene expression is encoded in an enhancer sequence. Recently, deep learning models have yielded unprecedented insight into the enhancer code, and well-trained models are reaching a level of understanding that may be close to complete. As a consequence, we hypothesized that deep learning models can be used to guide the directed design of synthetic, cell type specific enhancers, and that this process would allow for a detailed tracing of all enhancer features at nucleotide-level resolution. Here we implemented and compared three different design strategies, each built on a deep learning model: (1) directed sequence evolution; (2) directed iterative motif implanting; and (3) generative design. We evaluated the function of fully synthetic enhancers to specifically target Kenyon cells or glial cells in the fruit fly brain using transgenic animals. We then exploited this concept further by creating “dual-code” enhancers that target two cell types, and minimal enhancers smaller than 50 base pairs that are fully functional. By examining the trajectories followed during state space searches towards functional enhancers, we could accurately define the enhancer code as the optimal strength, combination, and relative distance of TF activator motifs, and the absence of TF repressor motifs. Finally, we applied the same three strategies to successfully design human enhancers, finding highly similar design principles as in Drosophila. In conclusion, enhancer design guided by deep learning leads to better understanding of how enhancers work and shows that their code can be exploited to manipulate cell states.

Project description:Many cancer types are driven by oncogenic transcription factors that act by inducing aberrant gene expression programs. Unfortunately, transcription factors have been notoriously difficult to drug. Alternative approaches would be to inhibit the aberrant transcriptional programs indirectly or to identify synthetic lethal dependencies in the context of the transcription factor abnormality. We screened THZ1, a recently reported CDK7/12/13 transcriptional inhibitor, in a cancer cell line collection to identify biomarkers of response. EWS/FLI-driven Ewing sarcoma cells were identified to be markedly sensitive to this compound. We determined that the primary target of THZ1 in Ewing sarcoma is CDK12 using genetic approaches and a new selective CDK12/13 inhibitor, THZ531.

Project description:Synthetic circuits embedded in host-cells compete with cellular processes for limited intracellular resources. We show how funneling of cellular resources, after global transcriptome degradation by the sequence-dependent endoribonuclease MazF, to a synthetic circuit can increase production. Target genes are protected from MazF activity by recoding the gene sequence to eliminate recognition sites, while preserving the amino acid sequence. The expression of a protected fluorescent reporter and flux of a high-value metabolite are significantly enhanced using this genome-scale control strategy. Proteomics measurements discover a host factor in need of protection to improve resource redistribution activity. A computational model demonstrates that the MazF mRNA-decay feedback loop enables proportional control of MazF in an optimal operating regime. Transcriptional profiling of MazF-induced cells elucidates the dynamic shifts in transcript abundance and discovers regulatory design elements. Together, our results suggest that manipulation of cellular resource allocation is a key control parameter for synthetic circuit design.

Project description:Auxin orchestrates multiple transcriptional programs throughout plant development. In flowering plants, responses to auxin relies on a large multigenic family of transcription factors, the auxin response factors (ARF). While ARF combinations are thought to allow programming specific auxin target gene expression, this hypothesis has not been extensively tested. Here, we used a synthetic-driven reductionist approach to deconvolute the complexity of the ARF-dependent signaling. Synthetic promoters built from cis-elements identified as ARF preferential binding sites allowed us to demonstrate that ARF transcriptional properties are not intrinsic but depend on the cis-elements they bind to. Both in isolated cells and in planta, we show that specificity in transcription is encoded by both combinations of ARFs and of the cis-elements they target. Our results suggest that non-linear interactions between these two control layers constitute a unique regulatory system that can generate a wide diversity of gene expression patterns from the spatial auxin distribution.

Project description:An important and largely unsolved problem in synthetic biology is how to target gene expression to specific cell types. Here, we apply iterative deep learning to design synthetic enhancers with strong differential activity between two human cell lines. We initially train models on published datasets of enhancer activity and chromatin accessibility and use them to guide the design of synthetic enhancers that maximize predicted specificity. We experimentally validate these sequences, use the measurements to re-optimize the predictor, and design a second generation of enhancers with improved specificity. Our design methods embed relevant transcription factor binding site (TFBS) motifs with higher frequencies than comparable endogenous enhancers while using a more selective motif vocabulary, and we show that enhancer activity is correlated with transcription factor expression at the single cell level. Finally, we characterize causal features of top enhancers via perturbation experiments and show enhancers as short as 50bp can maintain specificity.
