Project description:We constructed aquantitative calculation system (organ-specific panels and calculation algorithm) to assess thesimilarity to the human lung, stomach, and heart and confirmed the algorithm using in-houseRNA-seq data (total RNA from 20 tissues). To evaluate our system, we generated hPSC-derived lung organoids, gastric organoids, and cardiomyocytes and detected 33.4%, 51.7%, and 83.4% similarity, respectively, to the corresponding human target organs.

devCellPy: A machine learning-enabled pipeline for automated annotation of complex multilayered single-cell transcriptomic data

Project description:A major informatic challenge in single cell RNA-sequencing analysis is the precise annotation of datasets where cells exhibit complex multilayered identities or transitory states. Here, we present devCellPy a highly accurate and precise machine learning-enabled tool that enables automated prediction of cell types across complex annotation hierarchies. To demonstrate the power of devCellPy, we construct a murine cardiac developmental atlas from published datasets encompassing 104,199 cells from E6.5-E16.5 and train devCellPy to generate a cardiac prediction algorithm. Using this algorithm, we observe a high prediction accuracy (>90%) across multiple layers of annotation and across de novo murine developmental data. Furthermore, we conduct a cross-species prediction of cardiomyocyte subtypes from in vitro-derived human induced pluripotent stem cells and unexpectedly uncover a predominance of left ventricular (LV) identity that we confirmed by an LV-specific TBX5 lineage tracing system. Together, our results show devCellPy to be a powerful tool for automated cell prediction across complex cellular hierarchies, species, and experimental systems.

Production of vascularised kidney organoids with anatomically appropriate tubular organization and connection, solely from embryonic stem cells

Project description:Organoids generated from pluripotent stem cells typically possess accurate micro anatomy but lack the higher order organization of an organ, which limits how well they mimic real organs. In this study we present a method for engineering kidney organoids solely from mouse embryonic stem cells (mESC), with much improved higher-order anatomy. mESC were differentiated to ureteric bud (iUB), nephron (iNP) and stromal lineages (iSP); pure progenitor populations were sorted and their expression profiles were compared to their embryonic day (E) 11.5 and 12.5 counterpart. Results: Comparative analysis showed the similarity of iUB progenitors to both E11.5 and E12.5 UB cells. However, both iNP and iSP were distinct from their ex-fetu counterparts.

In this study, we developed human hepatic endoderm organoids which are expandable and subsequently differentiated human hepatic organoids having metabolic capabilities. To investigate the transcriptome of human hepatic organoids, we performed RNA-sequencing.

Genome-wide identification of miRNAs in C. chinense and C. frutescens

Project description:Profiling of small RNAs identified a total of 359 and 357 conserved; and 490 and 155 novel miRNAs in C. chinense and C. frutescens, respectively. Based on the sequence similarity observed on alignment with already reported plant miRNAs, conserved and novel miRNAs were identified in both the species. The target prediction analysis reveals vital role of miRNAs in regulating genes involved in transcriptions, protein modification, signal transduction and metabolism. Several miRNAs were expressed in a tissue-specific/preferential manner indicating their involvement in tissue/organ development.
