Project description:The project was designed to explore biological rhythms in the hydrothermal vent mussel Bathymodiolus azoricus. The experiment provides the first high-resolution temporal transcriptomes of an hydrothermal species, both in situ and in the laboratory. For each condition, 5 mussels were sampled every 2h 4min for 24h 48min.

RNAseq reveals that Pseudomonas aeruginosa mounts medium-dependent competitive responses when sensing diffusible cues from Burkholderia cenocepacia

Project description:Most habitats on earth are colonized by diverse bacterial communities, offering ample opportunities for inter-species interactions. While competition for space and nutrients might often dominate such interactions, little is known about whether bacteria can sense competitors and mount specific responses to withstand their attacks. The competition-sensing hypothesis proposes that bacteria can do so through nutrient stress and cell damage cues. Here, we conducted a replicated RNAseq-transcriptomic study to test this hypothesis. We exposed Pseudomonas aeruginosa to either its own spent medium or to the supernatant of its competitor Burkholderia cenocepacia. Compared to controls, we detected significant changes in the transcriptome of P. aeruginosa that entail both general responses to spent medium and specific responses to the competitor. Specifically, genes encoding various competitive traits, including the type-VI secretion system, the siderophore pyoverdine, and the toxins phenazines and hydrogen cyanide, were upregulated when exposed to the competitor supernatant. Similarly, several stress response and quorum-sensing regulators were overexpressed. Moreover, we found transcriptional responses to vary as a function of iron availability, whereby metabolically more costly responses were launched under iron rich conditions. Altogether, our results reveal nuanced competitive responses of P. aeruginosa when exposed to B. cenocepacia supernatant, integrating both environmental and social cues.

Regulatory actors and alternative routes for Arabidopsis seed germination are revealed using a pathway‐based analysis of transcriptomic datasets

Project description:Regulation of seed germination by dormancy relies on a complex network of transcriptional and post‐transcriptional modifications during seed imbibition that controls seed adaptive responses to environmental cues. High‐throughput technologies have brought significant progress in the understanding of this phenomenon and have led to identify major regulators of seed germination, mostly by studying the behaviour of highly differentially expressed genes. However, the actual models of transcriptome analysis cannot catch additive effects of small variations of gene expression in individual signalling or metabolic pathways, which are also likely to control germination. Therefore, the comprehension of the molecular mechanism regulating germination is still incomplete and to gain knowledge about this process we have developed a pathway‐based analysis of transcriptomic Arabidopsis datasets, to identify regulatory actors of seed germination. The method allowed quantifying the level of deregulation of a wide range of pathways in dormant versus non‐dormant seeds. Clustering pathway deregulation scores of germinating and dormant seed samples permitted the identification of mechanisms involved in seed germination such as RNA transport or vitamin B6 metabolism, for example. Using this method, which was validated by metabolomics analysis, we also demonstrated that Col and Cvi seeds follow different metabolic routes for completing germination, demonstrating the genetic plasticity of this process. We finally provided an extensive basis of analysed transcriptomic datasets that will allow further identification of mechanisms controlling seed germination.

Competitive Action of Butenolides from Plant-Derived Smoke on the Germination Process of Lettuce

Project description:Sensing environmental cues is essential for plants in order to respond properly to, adapt to and survive changes in the environment and disturbances. Smoke-derived germination active compounds are important cues which provide a strong chemical signal to seeds in the soil seed bank about the available germination niche created by the passage of fire. The germination stimulatory activity can largely be attributed to the presence of the butenolide, 3-methyl-2H-furo[2,3-c]pyran-2-one (karrikinolide; KAR1). More recently, a related fire-borne butenolide, 3,4,5-trimethylfuran-2(5H)-one (inhibenolide A; InhA), was shown to have an inhibitory effect on germination. The aim of this study was to extensively characterize the interaction of these potent smoke-derived compounds in the highly KAR1-sensitive Lactuca sativa cv. ‘Grand Rapids’ achenes.

Plant-specific function of H3K9me3 as a permissive chromatin mark during Arabidopsis seed germination

Project description:Seed dormancy and germination are sequential phases, both tightly regulated by environmental and hormonal cues to ensure germination under favorable conditions. While hormonal and transcriptional regulators are well characterized, the epigenetic mechanisms governing these transitions are less understood. We profiled H3K4me3, H3K27me3, and H3K9me3 in the seeds of Arabidopsis thaliana Columbia-0 and Cape Verde Islands, representing shallow and deep dormancy, respectively, at freshly harvested (FH), after-ripened (AR), and germination-stimulated (GS) states. H3K4me3 and H3K9me3 co-localized in euchromatic, transcriptionally active regions, whereas H3K27me3 occupied repressive domains. Histone methylation landscapes were stable from FH to AR but showed a marked H3K9me3 increase from AR to GS in association with the activation of genes related to translation, energy metabolism, and cell division. Co-marking by H3K4me3 and H3K9me3 correlated with highest transcript levels. During dormancy release, AR-repressed genes, including DOG1, showed targeted reductions in H3K4me3 and H3K9me3 levels. These findings support a plant-specific role of H3K9me3 as an active or permissive chromatin mark promoting transcriptional reprogramming during germination.
