Project description:Purpose: To investigate the effects of phytosterols intake on systematic and tissue specific lipid metabolism in C57BL/6J mice. Methods: Healthy male C57BL/6J mice were randomly divided into control diet group (CS) and phytosterols diet group (PS, 2% phytosterols). After 28 weeks of continuous feeding, livers, lungs were collected for RNA-seq analysis. All samples were paired-end sequenced on the Illumina HiSeq PE150 platform. The sequence reads that passed quality filters were analyzed at the transcript isoform level. RT–qPCR validation was performed using SYBR Green assay. Results: We mapped about 40 million sequence reads per sample to the mouse genome and identified 23,138 transcripts in the liver and 26,388 transcripts in the lung. Approximately 10% of the transcripts showed differentially expressed in the liver and lung between the two dietary groups, with a fold change ≥1.5 and p <0.05. Enrichment analysis revealed changes in lipid metabolic pathways. RT-qPCR confirmed the changes in related genes. Conclusions: Phytosterols supplementation effected tissue specific lipid metabolic regulation in the liver and lung. RNA-seq provided us with data at the transcriptome level in the liver and lung of mice.

Project description:Previous studies of congenic lines of C57BL/6J-DBA/2J mice compared to C57BL/6 mice revealed a 0.23 QTL for sensitivity to methamphetamine on chromosome 11, which contains two protein coding genes, Rufy1 and Hnrnph1. Subsequent transcription activator-like effector nucleases (TALENs)-mediated introduction of frameshift deletions in the first coding exon of one copy of Hnrnph1 of C57BL/6J mice, revealed comparable association to phenotype. Analysis of the transcriptome and splicesome between these Hnrnph1 heterozygous knockouts and C57BL/6J mice revealed genome-wide differentially expression and exon usage of more than 1000 genes in either.

Project description:The present study was conducted to evaluate the effects of the intake of three types of coffee (caffeinated, decaffeinated, and green unroasted coffee) on the livers of C57BL/6J mice fed a high-fat diet, and to extensively elucidate the physiological responses to coffee intake by analysing the findings obtained from a comprehensive transcriptomic analysis using DNA microarrays. The present study was conducted to evaluate the effects of the intake of three types of coffee (caffeinated, decaffeinated, and green unroasted coffee) on the livers of C57BL/6J mice fed a high-fat diet, and to extensively elucidate the physiological responses to coffee intake by analysing the findings obtained from a comprehensive transcriptomic analysis using DNA microarrays. Briefly, 7-week-old male C57BL/6J mice purchased from Charles River Laboratories Japan (Yokohama) were divided into the following five groups. The normal diet group (ND group) was fed D12450B (10 kcal% fat, Research Diets, New Brunswick, NJ, USA). The high-fat diet group (HF group) was fed D12492 (60 kcal% fat, Research Diets, New Brunswick, NJ, USA). The caffeinated coffee group (HFCC group) was fed a high-fat diet containing 2% caffeinated freeze-dried coffee. The decaffeinated coffee group (HFDC group) was fed a high-fat diet containing 2% decaffeinated freeze-dried coffee. The green unroasted coffee group (HFGC group) was fed a high-fat diet containing 2% unroasted caffeinated freeze-dried coffee. The mice had ad libitum access to their diets and drinking water. After 9 weeks, mice were sacrificed and the livers were subjected to the Affymrtix DNA microarray experiment.
