Project description:The spinal locomotor network is frequently used for studies into how neuronal circuits are formed and how cellular activity shape behavioral patterns. A population of dI6 interneurons, marked by the Doublesex and mab-3 related transcription factor 3 (Dmrt3), has been shown to participate in the coordination of locomotion and gaits in horses, mice and zebrafish. Analyses of Dmrt3 neurons based on morphology, functionality and the expression of transcription factors have identified different subtypes. Here we analyzed the transcriptomes of individual cells belonging to the Dmrt3 lineage from zebrafish and mice to unravel the molecular code that underlies their subfunctionalization. Indeed, clustering of Dmrt3 neurons based on their gene expression verified known subtypes and revealed novel populations expressing unique markers. Differences in birth order, differential expression of axon guidance genes, neurotransmitters and their receptors, as well as genes affecting electrophysiological properties, were identified as factors underlying functional diversity. In addition, the comparison between fish and mice populations offers insights into the evolutionary driven subspecialization concomitant with the emergence of limbed locomotion.

Single nucleus transcriptomics of spinal ependymoma subtypes recognizes intratumoral heterogeneity [methylation]

Project description:The two most prevalent types of spinal ependymal tumors are myxopapillary ependymomas (MPE) and spinal ependymomas (SP-EPN). Based on molecular data from bulk tumor samples, we previously identified clinically relevant subtypes with poor (MPE-A; SP-EPN-A) and favorable progression-free survival (MPE-B; SP-EPN-B). However, detailed cellular compositions, molecular heterogeneity, and features of tumor progression are largely unknown. We performed single nucleus transcriptomic sequencing of 25 formalin-fixed and paraffin-embedded spinal ependymal tumors including all MPE and SP-EPN subtypes as well as six paired primary and relapsed MPE-A. Ependymoma subtypes presented with a broad, but comparable tumor microenvironment. Furthermore, neoplastic cells demonstrated inter- and intratumoral heterogeneity regarding cancer cell state composition. Overall, MPE tumors exhibited a significantly higher abundance of the astrocytic state, whereas a ciliated state was more prevalent in SP-EPN. Also, transcriptome-inferred copy number profiles revealed tumor cell clusters with distinct chromosomal alterations across tumors, suggesting subclonal neoplastic growth. Compared to normal human spinal cord cell populations, MPE tumor cells displayed similarities to astrocytes and ependymal cells, whereas SP-EPN exclusively matched ependymal cells. MPE-A demonstrated a distinct profile, being similar to the roof and floor plate of the developing spinal cord. Paired primary and relapsed MPE-A revealed mostly similar histology, epigenetics, copy number profiles, and cellular composition of neoplastic cells. Single nucleus transcriptomic sequencing provides valuable insights into the molecular composition of spinal ependymoma types and subtypes and may pave the way for a better understanding of tumor evolution and identification of therapeutic targets.

Single-cell transcriptomic analysis unveils the diversity within mammalian spinal motor neurons

Project description:Spinal motor neurons (MNs) integrate sensory stimuli and brain commands to generate movements. In vertebrates, the molecular identities of the cardinal MN types such as those innervating limb versus trunk muscles have been well elucidated. Yet the identities of finer subtypes within these cell populations that innervate individual muscle groups remain enigmatic. Using single-cell transcriptomics, we have investigated heterogeneity in mouse MNs and discovered many unreported MN subtypes. Among limb-innervating MNs, we reveal a surprisingly diverse neuropeptide code for delineating putative motor pool identities. Additionally, we have uncovered that axial MNs are subdivided into three molecularly distinct subtypes, defined by mediolaterally-biased Satb2, Nr2f2 or Bcl11b expression patterns with different axon guidance signatures. These three subtypes are present in chicken and human embryos, suggesting a conserved axial MN expression pattern across higher vertebrates. Overall, our study provides a comprehensive molecular resource of spinal MN types and paves the way towards deciphering how neuronal subtypes evolved to accommodate vertebrate motor behaviors associated with different lifestyles.

Transcriptional profiling of astrocyte subtypes in naive mice and during experimental autoimmune encephalomyelitis

Project description:We isolated and gene expression profiled distinct astrocyte subtypes from three central nervous system regions: forebrain, hindbrain, and spinal cord, using a FACS-based protocol. Cell surface expression of Glast/Slc1a3 (G) and Acsa-2/Atp1b2 (A) was used to distinguish subpopulations of astrocytes. Furthermore, we assessed the transcriptome of cultured primary neonatal astrocytes. The local brain environment proved key in establishing different transcriptional programs in astrocyte subtypes. Functional differences between subtypes were also apparent in experimental autoimmune encephalomyelitics (EAE) mice, where these astrocyte subtypes showed distinct responses. While gene expression signatures associated with blood-brain-barrier maintenance were lost during EAE, signatures contributing to neuroinflammation were increased specifically in astrocytes in the spinal cord.

Project description:The spinal cord contains neural networks that enable regionally-distinct motor outputs along the body axis. Nevertheless, it remains unclear how segment-specific motor computations are processed because the cardinal interneuron classes that control motor neurons appear uniform at each level of the spinal cord. V2a interneurons are essential to both fore and hindlimb movements and here we identified two major types that emerge during development: Type-I neurons marked by high Chx10 form recurrent networks with neighboring spinal neurons, and Type-II that downregulate Chx10 and project to supraspinal structures. Type-I and -II V2a interneurons are arrayed in counter-gradients and this network activates different patterns of motor output at cervical and lumbar levels. Single cell RNA-seq revealed Type-I and -II V2a neurons are each comprised of multiple subtypes. Our findings uncover a molecular and anatomical organization of V2a interneurons reminiscent of the orderly way motor neurons are divided into columns and pools.
