Step-wise differentiation of entire complement of spinal sensory interneurons from mouse embryonic stem cells (mESCs) using developmental logic [bulk RNA-seq]

Project description:We directed mESCs towards the neuromesodermal progenitor state (NMPs) that contribute to the spinal cord cells in the embryo. We then tested if ESC-derived NMPs can be directed to generate diverse sensory neuronal subtypes by testing different combinations of growth factors RA and BMP4 which are crucial for providing patterning information during spinal cord development. By bulk-RNA seq analysis of the entire timeline of the mESC differentiation under various conditions, we identified differentiation trajectories that lead to sensory neurons or completely different cardiac cell types under RA/+BMP4 conditions. We also characterized the gene expression changes that occur when cells transition from different states while differentiating into sensory neurons and identified Wnt signaling being a regulator of proliferation working directly downstream of BMP4 signaling in the mESC cultures.

Project description:By utilizing single-cell analysis of neurons that are produced at day 9 of mESC differentiation period (day 9) under the developmentally relevent signals- Retinoic acid and BMP4, we identified that our protocol can generate all major sensory neuron subtypes that are required for relaying sensation like pain, itch, heat and proprioception in the spinal cord. This analysis also identified functional features in each neuronal subtypes, confirming the bonafide status of the in vitro derived sensory neurons.

Project description:Spinal cord injuries (SCI) result in the loss of motor and sensory function. We are working towards restoring sensation by developing directed differentiation protocols to generate dorsal spinal interneurons (dIs; dI1-dI6) from human embryonic stem cells (hESCs). Here, we present an improved method that produces human dIs via a neuromesodermal progenitor state, the physiological intermediate for spinal cord development. We show that retinoic acid (RA), bone morphogenetic protein 4 (BMP4) and growth differentiation factor (GDF) 11 direct dI identity, while GDF11 and extended time in culture promotes posterior spinal identities. Together, these protocols generate the full complement of dorsal subtypes along the entire anterior-posterior axis of the spinal cord. To benchmark in vitro-derived dIs, we constructed a single-cell RNA-Seq atlas of the human embryonic spinal cord and used it to show that hESC-derived dIs closely match their endogenous counterparts. The atlas also reveals that the dI4/dI5 populations dramatically expand in comparison with the other spinal lineages. Moreover, they have mechanosensory circuit signatures linked to autism spectrum disorder, implicating spinal circuits in autistic phenotypes.
