Project description:This study was aimed to do genome-wide identification of fitness factors of ExPEC using an mouse infection model. A transposon (Tn) mutagenesis library (input) containing insertions of 72% of the total chromomose encoded genes was used to infect mouse. Bacteria were then recovered from the brain, lung, and spleen (output libraries) at 12 hours post infection. The genomic DNA was extracted from the input and the output libraries. The genomic fragment flanking the transposon was enriched by PCR which was then sequenced by Illumina sequencing. The insertion sites were then mapped to the genome of ExPEC PCN033 strain to identify differentially depleted genes which are genes potentially involved in fitness during infection.

Targeted site integration in plants using a transposon system [insertion-seq]

Project description:Genome editing tools with high precision are key to develop improved crops but current technologies to place new DNA into specific locations in plant genomes are low frequency and error-prone. Transposable elements (TEs) evolved to insert their DNA seamlessly into genomes, albeit in a quasi-random pattern. We developed a genome engineering tool that controls the TE insertion site and subsequently the delivery of any cargo attached to this TE. Using our tool, we demonstrated sequence-specific targeted delivery (guided by the CRISPR gRNA) of enhancers, an open reading frame and gene expression cassette into the genome of the model plant Arabidopsis, and we translated this technology to the crop soybean. We have engineered a ‘junk’ TE into a useful and accessible toolkit that enables the sequence-specific targeting of custom DNA into plant genomes.

Transposon insertion sequencing (Tn-Seq) to identify fitness determinants during nitrogen starvation, carbon starvation, and transitions between them in Pseudomonas aeruginosa

Project description:We performed Tn-Seq to identify genetic fitness determinants for starvation survival in Pseudomonas aeruginosa. A pooled mutant library of approximately 180,000 randomly inserted transposon mutants was grown into stationary phase in rich medium (lysogeny broth) and an aliquot of this mutant pool was taken for gDNA extraction and high throughput sequencing of the transposon-genome junctions to determine and count the sites of transposon insertion. This culture was then split and starved for either nitrogen or carbon for 48 hours. Additional aliquots were taken and allowed to grow out in LB medium for 2-3 generations before harvesting for gDNA extraction. The remaining cultures were then split and transitioned again into either carbon starvation or nitrogen starvation for 24 more hours, after which final aliquots were taken, allowed 3-4 generations of outgrowth in LB, and harvested for extracting gDNA. All time points were sampled in biological triplicate in two separate experiments, for a total of 6 replicates. Transposon insertion counts per gene were tallied from high-throughput sequencing data and used to calculate changes from one condition to the next, in order to infer mutation impacts on fitness. Genes whose transpsoson insertion counts decreased in a starvation condition were inferred to benefit survival in that starvation condition, while genes whose transposon insertion counts increased were inferred to perform functions that limited fitness in that condition.

Project description:Mammalian chromosomes are partitioned into contact domains that can be conserved as functional units in evolution. Disruptions of domains can result from perturbed CTCF, cohesin, or chromosomal rearrangements. However, to what extent domains can be created de novo has not been explored in depth. Here, using a gain-of-function approach leveraging genome editing and Hi-C, we examined whether, and how, a putative boundary element can function to organize de novo domains in the context of multiple ectopic insertion sites. We subsequently dissected the distinct roles of the CTCF binding site and the transcription start site within the insertion element in changing genome folding.
