Project description:We predicted that eGenes linked to schizophrenia would share substantial downstream transcriptomic changes with a common direction of effect (termed “convergence”). Although convergence has been described in the context of loss-of-function autism spectrum disorder risk genes, these rare mutations almost never co-occur in the same individual. The convergent impact of common variants which are frequently inherited together, and the impacts of which are apparent only in aggregate remain unknown. We targeted twenty-one schizophrenia eGenes in iGLUTs using pooled and arrayed CRISPR-based approaches, significantly perturbing seventeen (CALN1, CLCN3, DOC2A, FES, FURIN, GATAD2A, NAGA, PCCB, PLCL1, THOC7, TMEM219, SF3B1, SNAP91, SNCA, UBE2Q2L, ZNF823, ZNF804A), and resolving convergent impacts robust to experimental and donor effects. To test if convergence influenced the outcome when eGenes were inherited in combination (i.e. if eGene effects sum linearly according to the additive model), we compared manipulation of eGenes one at a time and in groups defined by annotated functions at the synapse (“synaptic”: SNAP91, CLCN3, PLCL1, DOC2A, SNCA), or regulating transcription (“regulatory”: ZNF823, INO80E, SF3B1, THOC7, GATAD2A), or with un-related non-synaptic, non-regulatory biology (“multi-function”: CALN1, CUL9, TMEM219, PCCB, FURIN), and random combinations thereof. Altogether, with broad relevance across complex polygenic disease our work begins to experimentally determine answers to the long-standing question of how risk variants interact in human neurons.

Schizophrenia-associated methylomic variation: molecular signatures of disease and polygenic risk burden across multiple brain regions (striatum LNDBB).

Project description:Genetic association studies provide evidence for a substantial polygenic component to schizophrenia, although the neurobiological mechanisms underlying the disorder remain largely undefined. Building on recent studies supporting a role for developmentally regulated epigenetic variation in the molecular etiology of schizophrenia, this study aimed to identify epigenetic variation associated with both a diagnosis of schizophrenia and elevated polygenic risk burden for the disease across multiple brain regions. Genome-wide DNA methylation was quantified in 262 post-mortem brain samples, representing tissue from four brain regions (prefrontal cortex, striatum, hippocampus and cerebellum) from 41 schizophrenia patients and 47 controls. We identified multiple disease-associated and polygenic risk score-associated differentially methylated positions and regions, many residing in the vicinity of genes previously implicated in schizophrenia including NCAM1, SYNPO, GBP4, PRDM9, GADD45B and DISC1. Our study represents the first analysis of epigenetic variation associated with schizophrenia across multiple brain regions and highlights the utility of polygenic risk scores for identifying molecular pathways associated with etiological variation in complex disease.

Common schizophrenia risk variants are implicated in the function of glutamatergic neurons

Project description:The epigenome of human brain cells encompasses key information in understanding brain function in both healthy and diseased states. To further explore this, we used ATAC-seq to profile chromatin structure in four distinct populations of cells (glutamatergic neurons, GABAergic neurons, oligodendrocytes, and microglia/astrocytes), from three different regions of the brain. Chromatin accessibility was found to vary vastly by cell type and, more moderately, by brain region, with glutamatergic neurons showing the greatest regional variability. Transcription factor footprinting pointed to cell-specific transcriptional regulators and inferred cell-specific regulation of protein coding genes, long intergenic noncoding RNAs, and microRNAs. In vivo transgenic mouse experiments validated the cell type specificity of a number of human-derived regulatory sequences. Open chromatin regions in glutamatergic neurons were enriched for neuropsychiatric risk variants, particularly those associated with schizophrenia. Combining differential chromatin accessibility analysis using ATAC-seq data from bulk tissue increased our statistical power to confirm glutamatergic neurons as the cell type most affected in schizophrenia. Jointly, these findings illustrate the utility of studying the cell type specific epigenome in complex tissues such as the human brain and implicate an association among chromatin accessibility in glutamatergic neurons and genetic risk for schizophrenia.

Gene expression analysis of neurons differentiated from iPS cells generated from the fibroblasts of monozygotic twins discordant for schizophrenia

Project description:Schizophrenia is heterogenious and polygenic disorder, and thus obtaining geneticly close control samples are valuable to increase the effect size. We obtained skin biopsies from five identical twin pairs discordant for schizophrenia and reprogrammed the cells to induced pluripotent stem cells (iPSCs). They are all Finnish/Caucasians, and the study was approved by ethical commitee in Finland. As schizophrenia affects mostly cognitive functions, we differentiated iPSCs to cortical neurons, moslty excitatory glutamatergic neurons and performed RNA sequencing for transcriptomic changes in neurons from patients with schizophrenia.
