Project description:Cichlids fishes exhibit extensive phenotypic diversification and speciation. In this study we integrate transcriptomic and proteomic signatures from two cichlids species, identify novel open reading frames (nORFs) and perform evolutionary analysis on these nORF regions. We embark comparative transrcriptomics and proteogenomic analysis of two metabolically active tissues, the testes and liver, of two cichlid species Oreochromis niloticus (Nile tilapia, ON) and Pundamilia nyererei (Makobe Island, PN). Our results suggest that the time scale of speciation of the two species can be better explained by the evolutionary divergence of these nORF genomic regions.

Chromatin conformation of the Shh locus in limbs.

Project description:Expression of Shh in the limb is dependent on a distant enhancer located 850kb away from the gene promoter. We performed chromatin conformation capture (4C-Seq) analysis of the Shh locus in E11.5 mouse limbs so as to better understand the relationship between this regulatory interaction and the structural organisation of the locus. The experiments were performed on wild-type animals as well as on animals carrying an engineered chromosomal inversion (INV(6-C2) (INV6)) . The different viewpoints used (Shh, ZRS, Nom1, Rbm33, Rnf32) enable to characterize the 3D organisation of the locus in the different contexts. The inversion INV6 disrupts the normal topological organisation of the Shh locus in a compact 3D-domain and prevents the physical and regulatory interaction between Shh and its limb enhancer, even though the genomic distance separating the two elements is reduced compared to WT.

Gene regulation linked to plasticity in queen weight and behavior reveals candidates for supergene-mediated genetic accommodation in the fire ant

Project description:In the fire ant Solenopsis invicta, a chromosomal inversion-derived supergene predicts gyne (pre-reproductive queen) weight and corresponding colony founding behavior. Inversion-carrying gynes are lightweight and depend on assistance from workers, meaning they must initiate reproduction in an already existing social group. Gynes that lack the inversion supergene are heavier and found colonies from scratch, relying on their own nutrient reserves to feed an initial brood. However, plasticity in gyne weight and life history also exists in fire ants, such as queen replacement, an alternative mode of dependent reproduction determined by gyne overwintering status. Like inversion-carrying gynes, overwintered gynes without the inversion supergene exhibit a lightweight phenotype and worker dependence. In gyne brains and ovaries, we compared transcriptional profiles of overwintered and non-overwintered gynes to reveal the gene regulatory changes associated with overwintering. We observed functional enrichment for several biological processes related to metabolism and behavior among these plasticity-associated differentially expressed genes. A comparison to genes differentially expressed by supergene genotype revealed significantly greater overlap than expected by chance in ovarian tissues. Moreover, some plasticity-associated genes were found to exhibit fixed allelic differences between inverted and non-inverted supergene variants that may contribute to observed differences in gene expression and physiology. Overall, our results are consistent with the hypothesis that a supergene modulates variation in social organization, in part, through increased genetic regulation of ancestrally plastic traits.

Ecological transcriptomics of lake-type and riverine sockeye salmon (Oncorhynchus nerka) muscle tissue

Project description:We sampled lake-type and riverine sockeye in the pristine natural habitats of Aniakchak National Monument and Preserve, Alaska USA. Samples were taken on the same day and close proximite in time. We sampled 17 riverine individuals from Albert Johnson Creek and 13 individuals from Surprise Lake. cDNA from a single individual on the Cy5 was compared with a reference of aRNA on the Cy3.
