Project description:To better understand the tumour-modelling efficacy of cell lines, we performed RNA-seq analyses on 2D and 3D cultures of tumourigenic MCF7 and non-tumourigenic MCF10A and augmented our data with published datasets. To our knowledge, this was the first RNA-seq dataset comprising 2D and 3D cultures of MCF7 and MCF10A within the same experiment. We then compared tumourigenesis within cell lines (MCF7-vs-MCF10A) and tumourigenesis within clinical tissues (Luminal A-vs-Normal) from the TCGA-BRCA dataset and considered whether the same cancer-related processes could be observed.

Differential Gene Expression between MCF10A and MCF7 cells

Project description:These RNA-seq data were generated to correlate with genomic interaction data in a related Hi-C analysis. MCF10A is a normal-like mammary epithelial cell line and MCF7 is a transformed estrogen responsive breast cancer cell line derived from a metastatic site; both are commonly used in models of breast cancer progression. Analysis revealed a set of genes related to repression of WNT signalling that were both up-regulated in MCF7 and located in genomic regions that had transitioned from closed to open structure in MCF7. RNA-seq of MCF10A and MCF7 cells. 3 replicates each. Sequencing was strand-specific and conducted on ribo-depleted RNA.

Genomic binding of RUNX1 in MCF10A cells

Project description:The overall goal of this study is to identify the genomic binding of RUNX1 in MCF10A cells. We used ChIPseq (chromatin immunoprecipitation assay followed by deep sequencing) to identify the binding sites of RUNX1 in MCF10A cells. We performed ChIPseq of RUNX1 using parental MCF10A cells and did not identify high confident binding sites. To overcome this hurdle, we first generated a RUNX1 deleted MCF10A cell line using CRISPR-Cas9. We then transduced this RUNX1 KO MCF10A cells with lentiviruses that inducibly expresses RUNX1. After treating RUNX1 inducible MCF10A cells with 1 ug/ml doxycycline for 24 hours, we performed ChIPseq of RUNX1.

Project description:To further understand the differences occurring in MCF10A cells as they polarize and differentiate in the Transwell® model, we performed gene expression profiling with Affymetrix Human Genome U133 Plus 2.0 Arrays. Four experimental time points, were sampled: conventional cultures of MCF10A cells grown on plastic (Monolayer) and MCF10A cells plated on Transwells® sampled at three TEER values, 200-300 Ω cm2 (Base), 1400-1600 Ω cm2 (Midpoint), and 3000-3200 Ω cm2 (Plateau).
