ATAC-seq Analysis of Chromatin Accessibility in p53 Deficient Spermatogonial Stem Cells for High Frequency Transformation into Pluripotent State

Project description:Spermatogonial stem cells (SSCs) could transform into pluripotent state in long term culture without introduction of exogenous factors. And p53 deficiency rescued SSCs from extensive cell apoptosis during transformation induced by rewriting of methylation profiles in SSCs. Notably, p53 is believed as a key bottle-neck for reprogramming. Based on these studies, we compared the difference of chromatin accessibility between SSCs from wild type and p53 deficient SSCs mice using ATAC-seq, to explore the potential mechanism at chromosome level. And RNA-Seq was subsequently exerted to verify the predicted genes and related pathways in SSCs transformation. This result further reveals the role of p53 in regulating SSCs fates, which provide hints new insight for understanding the biological characteristics of germline stem cells, basic and clinic researchand molecular mechanisms of reprogramming and tumorigenesis.

Project description:In colitis, macrophage functionality is altered compared to normal homeostatic conditions. Loss of IL-10 signaling results in an inappropriate chronic inflammatory response to bacterial stimulation. It remains unknown if inhibition of bromodomain and extra-terminal domain (BET) proteins alters usage of DNA regulatory elements responsible for driving inflammatory gene expression. We determined if the BET inhibitor, (+)-JQ1, could suppress inflammatory activation of macrophages in Il10-/- mice. We performed ATAC-seq and RNA-seq on Il10-/- bone marrow-derived macrophages (BMDMs) cultured in the presence and absence of lipopolysaccharide (LPS) with and without treatment with (+)-JQ1 and evaluated changes in chromatin accessibility and gene expression. Treatment with (+)-JQ1 suppressed LPS-induced changes in chromatin at distal regulatory elements associated with inflammatory genes, particularly in regions that contain motifs for AP-1 and IRF transcription factors.

In addition, we also profiled accessibility for WT BMDMs treated with ACBI1, BRM014, BRDK98, or dBrd9 and for Arid1A-/- Pbrm1-/- BMDMs after 0hr, 1hr, or 4hr LipidA stimulation.
