Project description:We have identified and characterized an allelic series of spontaneous Rorb mutations in mice We perform RNASeq to identify gene expression changes associated with Rorb mutations in brain and spinal cord from all five mutant strains. We also perform CNS region-specific RNASeq in the Rorbh5/h5 mutant.

Project description:Rorb is essential for rod photoreceptor development in the mouse retina. Using Affymetrix mouse GeneChips, we have generated expression profiles of the +/+, Rorb-/- , +/+;CrxpNrl and Rorb-/-;CrxpNrl retina at P14 and P28. In this dataset, we include the expression data obtained from retina of wt and mutants. These data are used to obtain 1189 genes that are differentially expressed in Rorb-/- vs wt. Experiment Overall Design: 31 total samples were analyzed

Genome-wide occupancy of RORB in neuroblastoma cells.

Project description:Neuroblastoma (NB), a malignant embryonic tumor arising from primitive neural crest cells, accounts for more than 7% of malignancies and around 15% of cancer-related mortality in childhood. Better elucidating the mechanisms of tumorigenesis and aggressiveness is important for improving the therapeutic efficiencies of NB. To investigate the mechanisms underlying the tumor suppressive functions of RAR-related orphan receptor B (RORB), we employed the Illumina HiSeq X Ten as a discovery platform to analyze the genome-wide occupancy of RORB on target genes in human SK-N-BE(2) cells. The results showed that 1637 target genes were regulated by transcriptional regulator RORB, especially those involved in regulation of NF-κB signaling pathway. Furthermore, we validated the ChIP-seq results by real-time PCR with high identity. Overall, our results provided fundamental information about the genomic enrichment of RORB in human NB cells, and these findings will help us understand the pathogenesis of NB.

Comparative transcriptome analysis of a series of high stepper mutant mice to better understand mutational effect and Rorb function

Project description:To better understand the effects of high stepper (hstp) mutations on expression from the Rorb locus, we performed RNAseq on samples of whole brain from WT, Rorbh1/h1, Rorbh2/h2, and Rorbh4/h4 mice. Abnormal transcripts in Rorbh1/h1 brain, mapping upstream of exon 1, likely result from the >326kb duplication in this region, which is thought to cause the hstp phenotype. A similar yet distinct pattern of aberrant transcripts ~150kb farther upstream in Rorbh2/h2 brain may indicate the presence of a different as-yet-undetermined structural mutation in this line. Comparison of all datasets reveals that the dramatic high stepper gait phenotype can occur despite very few changes to the transcriptome of the brain as a whole.

RORb modulates a gene program that is protective against articular cartilage damage

Project description:Osteoarthritis (OA) is the most prevalent chronic joint disease which increases in frequency with age eventually impacting most people over the age of 65. OA is the leading cause of disability and impaired mobility, yet the pathogenesis of OA remains unclear. Treatments have focused mainly on pain relief and reducing joint swelling. Currently there are no effective treatments to slow the progression of the disease and to prevent irreversible loss of cartilage. Here we demonstrate that stable expression of RORb in cultured cells results in alteration of a gene program that is supportive of chondrogenesis and is protective against development of OA. Specifically, we determined that RORb regulates the balance of FGFRs signaling on FGFR1/FGFR3 that ERK1/2-MAPK signaling was suppressed by FGFR1(cartilage destruction) and AKT signaling was enhanced by FGFR3 (cartilage protection). These results suggest a critical role for RORb in chondrogenesis and suggest that identification of mechanisms that control the expression of RORb in chondrocytes could lead to the development of disease modifying therapies for the treatment of OA

Transcriptomic analysis of neuroblastoma cells in response to RORB over-expression

Project description:Neuroblastoma, the most common extracranial solid malignancy in infants and young children, originates from aberrant neural crest cells and accounts for 10-15% of childhood cancer deaths. However, the underlying mechanisms regulating neuroblastoma progression remain to be determined. To investigate the mechanisms regulating tumorigenesis and aggressiveness, we employed the Illumina HiSeq X Ten as a discovery platform to analyze the transcriptome profiling changes of human neuroblastoma SK-N-BE(2) cells in response to over-expression of RAR-related orphan receptor B (RORB). The results showed that 2027 and 1549 genes were respectively elevated or reduced in SK-N-BE(2) cells following RORB over-expression. Furthermore, we validated the RNA-seq results by real-time RT-PCR with high identity. Overall, our results provided fundamental information about the transcriptomic changes in response to RORB over-expression in human neuroblastoma cells, and these findings will help us understand the pathogenesis of neuroblastoma progression.
