Project description:The efficacy of adoptive T cell therapy is highly dependent on the generation of T cell populations that are able to both provide immediate effector function and long-term protective immunity. Inspired by the emerging consensus that T cell phenotype and function are inherently linked to their tissue localization, we present an approach to generate functionally distinct T cell populations via the physical properties of their surrounding matrix. A collagen type I based extracellular matrix (ECM) was engineered to allow for independent tuning of matrix stiffness and viscoelasticity, two features that characterize the mechanical properties of tissues. Transcriptomic profiles of intestinal stem cells cultured in natural and synthetic three-dimensional matrices

Project description:We used RNA-seq to define the gene expression profiles of intestinal stem cells (ISCs) expanded in Matrigel, degradable poly(ethylene) glycol (PEG) and non-degradable PEG matrices. Comparison of mRNA profiles between ISCs grown in Matrigel and non-degradable PEG show no major differences in expression of gene related to stemness, proliferation and signaling via the Wnt and Notch pathways. These results also show that ISC cultured in degradable PEG matrices upregulate stress- and inflammation-related genes compared with cells expanded in non-degradable PEG matrices.

Comprehensive proteomic characterization of stem cell-derived extracellular matrices

Project description:In the stem-cell niche, the extracellular matrix (ECM) serves as a structural support that additionally provides stem cells with signals that contribute to the regulation of stem-cell function, via reciprocal interactions between cells and components of the ECM. Recently, cell-derived ECMs have emerged as in vitro cell culture substrates to better recapitulate the native stem-cell microenvironment outside the body. Significant changes in cell number, morphology and function have been observed when mesenchymal stem cells (MSC) were cultured on ECM substrates as compared to standard tissue-culture polystyrene (TCPS). As select ECM components are known to regulate specific stem-cell functions, a robust characterization of cell-derived ECM proteomic composition is critical to better comprehend the role of the ECM in directing cellular processes. Here, we characterized and compared the protein composition of ECM produced in vitro by bone marrow-derived MSC, adipose-derived MSC and neonatal fibroblasts isolated from different donors, employing quantitative proteomic methods. Each cell-derived ECM displayed a specific and unique matrisome signature, yet they all shared a common set of proteins. We evaluated the biological response of cells cultured on the different matrices and compared them to cells on standard TCPS. The matrices lead to differential survival and gene-expression profiles among the cell types and as compared to TCPS, indicating that the cell-derived ECMs influence each cell type in a different manner. This general approach to understanding the protein composition of different tissue-specific and cell-derived ECM will inform the rational design of defined systems and biomaterials that recapitulate critical ECM signals for stem-cell culture and tissue engineering.

Project description:The present dataset contains small non-coding RNA sequencing data from extracellular vesicles steadily released by donor matched, cultured human CD4+ and CD8+ T cells and from extracellular vesicles released within the immunological synapse. The dataset includes RNA sequencing files collected within two independent sequencing facilities. Control samples (S0) are included to correct the sequencing data from noise in the case of EVs released in the synapse (S1).

Developmental pathways pervade stem cell responses to evolving extracellular matrices of 3D bioprinted microenvironments

Project description:Developmental studies and 3D in vitro model systems show the production and engagement of extracellular matrix (ECM) often precedes stem cell differentiation. Yet unclear is how the ECM triggers signaling events in sequence to accommodate multistep processes characteristic of differentiation. Here we employ transcriptome profiling and advanced imaging to delineate the specificity of ECM engagement to particular differentiation pathways and to determine whether specificity in this context is a function of long term ECM remodeling. To this end, human mesenchymal stem cells (hMSCs) were cultured in 3D bioprinted matrices created from ECM proteins and associated controls. We found exogenous ECM provided in 3D microenvironments at early time points impacts on the composition of microenvironments at later time points and that each evolving 3D microenvironment is uniquely poised to promote stem cell differentiation. Moreover, 2D cultures undergo minimal ECM remodeling and are ill-equipped to stimulate pathways associated with development.

Human Cardiac Fibroblasts in Producing Cell-Derived Matrices

Project description:We reported a specialized protocol to produce human cardiac cell-derived matrices without the introduction of exogenous matrix proteins. Human cardiac fibroblasts cultured under conditions to produced cell-derived matrices were harvested at the beginning, middle and completion of the experiment - corresponding to days 0, 5 and 10. Fetal and adult human cardiac fibroblasts were cultured densely in the presence of ficoll as a macromolecular crowder on the adhesive biopolymer l-polydopamine, and sampled throughout matrix deposition to determine the age-specific responses of primary human cardiac fibroblasts to macromolecular crowders and enhanced matrix deposition.
