Project description:We applied TACIT to profile seven histone modifications at single-cell resolution in mouse early embryos from zygotes to blastocysts. Profound epigenetic resetting during early embryo development from fertilization to blastocyst ensures zygotic genome activation and also begets progressive cellular heterogeneities1-6. Mapping single-cell epigenomic profiles of core histone modifications covering each individual cell onto the lineage tree (epigenetic lineages) is a fundamental goal in developmental biology. Here, we develop a method, TACIT, achieving genome-coverage single-cell profiling of seven histone modifications in mouse early embryos from zygotes to blastocysts. TACIT yields up to half million fragments per cell with peaks equivalent of bulk assays. Integrating these single-cell histone modifications with scRNA-seq data7, we chart a cell-kinship informed epigenetic lineage landscape. Multimodal chromatin state annotations show that the ZGA onset at early 2-cell stage already primes heterogeneities in totipotency. Epigenetic lineages also allow for nominating totipotency gene regulatory networks including stage-specific transposable elements and putative transcription factors (TFs). In addition, machine learning models together with single-cell co-profiles of multiple histone modifications facilitate prediction of the earliest cell branching toward inner cell mass (ICM) and trophectoderm (TE) in latent multimodal space as well as feature regulatory elements and previously unknown lineage-specifying TFs. Together, our work reconstructs single-cell holistic epigenetic lineages, elucidating multimodal regulation of cellular heterogeneities and cell fate priming during mouse pre-implantation development.

Project description:The physical manifestations of memory formation and recall are fundamental questions that remain unresolved. At the cellular level, ensembles of neurons called engrams are activated by learning events and control memory recall. Astrocytes are in close proximity to neurons and engage in a range of activities that support neurotransmission and circuit plasticity. Moreover, astrocytes exhibit experience dependent plasticity; however whether specific ensembles of astrocytes participate in memory recall remains obscure. Here we show that learning events induce c-Fos expression in a subset of hippocampal astrocytes, which subsequently regulates hippocampal circuit function. Intersectional, c-Fos based labeling of these astrocyte ensembles after learning events reveals that they are closely affiliated with engram neurons, while re-activation of these astrocyte ensembles stimulates memory recall. At the molecular level, these astrocyte ensembles exhibit elevated expression of NFIA and its selective deletion from this population suppresses memory recall. Together, our studies identify learning-associated astrocyte ensembles as a new form of plasticity that is sufficient to provoke memory recall, while implicating astrocytes as a reservoir for the storage of memories.

While RNA can form different conformations in solution, the extent to which it folds into structure ensembles and how the different conformations regulate gene expression still needs to be fully understood. We coupled the SHAPE compound NAI-N3 with direct RNA sequencing to identify structure modifications along a single RNA molecule (sm-PORE-cupine). Using a combination of base mapping and direct signal alignment, we boosted the percentage of mappable RNA molecules from direct RNA sequencing. Using Bernoulli Mixture Model (BMM) clustering, we show that we can separate RNA structure ensembles from ligand-bound and unbound riboswitches accurately, identify isoform-specific structure ensembles along the SARS-CoV-2 genome, and determine RNA structure ensembles in the transcriptome of a eukaryote, C. albicans, at yeast (30°C) and hyphae (37°C) states. We observed that RNAs are more structurally homogenous at 37°C compared to 30°C, are more variable in vivo than in vitro, and show higher homogeneity in 3’UTRs than in the coding region. We also identified structure ensembles that are associated with changes in translation efficiency and decay in C. albicans at 30°C and 37°C and validated translational changes using reporter assays. Our work shows that single-molecule RNA structure probing using direct RNA sequencing can be applied to diverse transcriptomes to study the complexity and function of RNA structures.
