Project description:The profiling was conducted with the 385K Microarray manufactured at NimbleGen, Inc (http://www.nimblegen.com/) designed from 30,386 genes of Arabidopsis (TAIR v.6). RNA samples of leaves of S1 (100% green leaf from 40 days plant) and S3 (more than 50% yellow leaf) senescence stages from senescence-inducible LEC2 transgenic plant, OIL21 were subjected for analysis of Arabidopsis 385K transcriptome. Expression of 3,025 genes were significantly changed with log2 ratios greater than 1.0 or less than -1.0 in S1 or S3 stage (p value <0.05), among which 1491 were up-regulated and 1534 were down regulated. Gene annotation revealed that 7.4% genes, 223 out of 3,025 changed by LEC2 were encoded transcription factors (TF). 106 TFs were up-regulated and 115 TFs were down-regulated.

Project description:Nutrient remobilization during leaf senescence nourishes the growing plant. Understanding the regulation of this process is essential for reducing our dependence on nitrogen fertilizers and increasing agricultural sustainability. Our lab is interested in chromatin changes that accompany the transition to leaf senescence. Previously, darker green leaves were reported for Arabidopsis thaliana hac1 mutants, defective in a gene encoding a histone acetyltransferase in the CREB-binding protein family. Here, we show that two Arabidopsis hac1 alleles display delayed age-related developmental senescence, but have normal dark-induced senescence. Using a combination of ChIP-seq for H3K9ac and RNA-seq for gene expression, we identified 44 potential HAC1 targets during age-related developmental senescence. Genetic analysis demonstrated that one of these potential targets, ERF022, is a positive regulator of leaf senescence. ERF022 is regulated additively by HAC1 and MED25, suggesting MED25 may recruit HAC1 to the ERF022 promoter to increase its expression in older leaves.

Project description:There are four major seed developmental phases in Arabidopsis seed development: morphogenesis, maturation, dormancy and germination. What methylation changes occurring in the different phases, if any, remains unknown. To uncover the possible role of DNA methylation in different parts of the seed, we characterized the methylome of four major seed developmental phases of Arabidopsis using Illumina sequencing: global stage (glob) and linear cotyledon stage (lcot) for morphogenesis phase; mature green stage (mg) and post mature green stage (pmg) for maturation phase; dry seed (dry) for dormancy phase; leaves (leaf) from 4 week plant for vegetative tissues. Illumina sequencing of bisulfite-converted genomic DNA from six seed developmental stages in Arabidopsis: global stage (glob), linear cotyledon stage (lcot), mature green stage (mg), post mature green stage (pmg), dry seed (dry) and leaves (leaf) from 4 week plant.

Project description:Plants are known to be responsive to volatiles, but knowledge about the molecular players involved in transducing their perception remain scarce. Here the response of Arabidopsis thaliana to E-2-hexenal, one of the green leaf volatiles that are produced upon wounding, herbivory or infection with pathogens is studied. We have taken a transcriptomics approach to identify genes that are induced by E-2-hexenal but not by defense hormones. In three independent biological experiments, Arabidopsis plants, ecotype Columbia (Col-0), were exposed either to 3 µM aerial E-2-hexenal or to the carrier MeOH for the mock treatment and rosette leaves were harvested after 1h, 3h and 24h.

Project description:The role of non-CG methylation in seed development and dormancy remains unknown. There are four genes in charge of non-CG methylation in Arabidopsis: drm1, drm2, cmt2 and cmt3. The majority of non-CG methylation in vegetative tissues, leaf, is gone in homozygous ddcc mutant line (Hume et al., 2014). To uncover the possible role of non-CG DNA methylation in seed development and dormancy, we characterized the methylome of ddcc mutant in Arabidopsis postmature-green-stage seed and dry seed using Illumina sequencing. Meanwhile, vegetative tissue, leaves from 3 week plant with ddcc mutant and from wild-type, and postmature-green-stage seed and dry seed from wild-type plant were used as control.

Project description:Ilex x ‘Whoa Nellie’ is a yellow leaf (YT) mutant of I. x ‘Nellie R. Stevens’ (WT), an important ornamental woody species. However, the molecular mechanism of the YT mutant remains unknown. Therefore，we compared yellow-colored mutant leaves and normal green leaves in transcriptomic terms. Our study contributed to uncovering molecular mechanisms underlying yellow leaf mutaion and provided a reference for the application of leaf color mutants.
