Project description:We report the application of methylacytosine immunoprecipetation combined with Illumina sequencing (MeDIP-seq) for high-throughput profiling of DNA methylation in rice embryo 3, 6, 9 DAP and endosperm 2, 3, 6, 9 DAP. A total number of 12-14 million of 2×49 bp paired-end reads was generated for each sample, and BOWTIE2 was used for read mapping. We generated genome-wide DNA methylation profiles of rice embryo and endosperm. This study provides a framework to systemically characterize the effect of DNA methylation in developing seeds and will help to illustrate the epigenetic regulation of rice seed development.

Rice embryo and endosperm were selected for DNA extraction and methylacytosine immunoprecipetation combined with Illumina sequencing. To that end, we hand-selected embryo at 3,6,9 DAP and endosperm at 2,3,6,9 DAP according to morphological criteria.

Project description:Background: Transcription factors (TFs), such as ERFs (Ethylene Responsive Factors), are important for regulating plant growth, development, and plant responses to abiotic stress. Notably, over half of the rice ERF-X group members are stress-responsive genes, including OsERF106. However, their regulatory roles in abiotic stress responses remain poorly understood. Results: The OsERF106, a salinity-induced gene of unknown function, was differently annotated in the RAP-DB and MSU RGAP. In this study, we isolated a novel (i.e., previously unannotated) OsERF106 gene and investigated its role in regulating growth and the response to salinity stress in rice. This OsERF106 is expressed in germinating seeds, primary roots, and developing flowers. Overexpression of the novel OsERF106 can cause a retardation of growth, a relatively high level of both MDA and ROS contents, a depression of CAT activity, and an overaccumulation of both Na+ and K+ ions in the transgenic rice shoots. Meanwhile, the expression of OsHKT1.3 is down-regulated in the shoots of transgenic seedlings grown under both normal and NaCl-treated conditions, while the expression of OsAKT1 is up-regulated in the same tissues grown under NaCl-treated conditions. Further analysis by microarray and qPCR indicated that the expression of several abiotic stress-responsive genes, such as OsABI5 and OsSRO1c, is also changed in the shoots of transgenic rice grown under either normal or NaCl-treated conditions. Conclusion: The novel OsERF106 negatively regulates shoot growth and salinity tolerance in rice through the disruption of ion homeostasis and modulation of stress-responsive gene expression.

The Zn-responsive miRNAs were predicted to target a total of 799 genes. The transcriptome sequencing identified a total of 360 differentially expressed genes (DEGs) under Zn deficiency in shoots and roots, and 97 of them were recovered after Zn resupply treatment. Twelve DEGs were found to be potential targets genes of several Zn-responsive miRNAs like miR171g-5p, miR397b-5p, miR398a-5p, and miR528-5p.

Project description:We generated single loss-of-function knockout mutants targeting a specific rice gene, Ruptured Pollen Tube (RUPO, GTrD2; LOC_Os06g03610), a member of the Catharanthus roseus RLK1-like (CrRLK1L) subfamily. RUPO is strongly expressed in mature anthers and pollen, and its knockout results in reduced pollen ROS levels and impaired pollen tube elongation, leading to germination defects. Consequently, RUPO mutants fail to produce self-fertilized seeds. This dataset comprises mature anther transcriptome data from RUPO single mutants, with samples collected from mature anthers for analysis.

Project description:Transcriptome analysis is an important approach to associate genotype with phenotype. The content and dynamics of eukaryotic transcriptome are far more complex than previously anticipated. Here we integrated high-throughput RNA-seq and paired-end method to conduct an unprecedentedly deep survey of transcription profile for cultivated rice, one of the oldest domesticated crops species and has since spread worldwide to become one of the major staple foods. Analysis of reads mapping revealed 4,244 previously uncharacterized transcripts, including a mass of protein-coding genes and putative functional non-coding RNA genes. Alignment of junction reads indicated over 42% of rice multiple-exon genes produce two or more distinct splicing isoforms. It’s intriguing that we identified 1,356 putative gene fusion events, indicating the 234 fusion gene produced by trans-splicing vastly increases the complexity of rice transcriptome, together with the pervasive alternative splicing events. Digital gene expression profiling revealed most rice duplicate genes were maintained by the selection constraint on gene dosages, which would increase the genetic robustness of rice to counteract deleterious mutations Keywords: Expression profiling by high throughput sequencing mRNA expression of 8 independent rice tissues was determined by method of RNA-Seq using short reads from high throughput sequencing technology. Meanwhile small RNA populations from mixture solution pooled from total RNA of each 8 tissues were also sequenced.

Project description:We created a triple loss-of-function/knockout mutant targeting three rice (Oryza sativa japonica) genes simultaneously via the Clustered Regularly Interspaced Short Palindromic Repeats(CRISPR)/Cas9 system. The three selected genes are as follows: OsPRK1 (LOC_Os08g40990), OsPRK2 (LOC_Os06g45240), and OsPRK3 ((LOC_Os02g07810). These three OsPRKs are strongly transcriptional expressed in the mature anthers of rice (stages 13) and bi-/tricelluler pollen. The triple mutant of these OsPRKs does not produce self-fertilized seeds due to defects in the hydration and germination of pollen grains (male-sterile). This data is about RNA-sequencing transcriptome data about the Oryza sativa Dongjin used as a control and triple mutant of OsPRKs (OsPRK1/2/3). We sampled mature anther for the analysis.
