Potassium balance in dairy cows, model update 2021

ABSTRACT: This updated model is derived from MODEL1710230000 here on Biomodels. In the current version we changed 2 parameter values and the rate equation Keku. Parameter p46, carbohydrate fraction in diet, was changed from 0.08 to 0.3, and parameter p53, basic potassium excretion with urine in the rate KeKu, was changed from 0.01 to 0.25 g/h. The linear dependency of the rate KeKu on Kecf was replaced by a threshold-dependent stimulation. In the corresponding publication we used this model to perform experiments on hypokalemia in cows.

Design of an improved host platform for the over expression of recombinant proteins in Escherichia coli

Project description:The objective of this work was to design an improved host platform for recombinant protein expression in E. coli. The approach involves first to create a library of the E. coli genomic DNA in different expression vectors and screen for probable transcripts which may lead to slow growing colonies and also simultaneously over-expression of recombinant proteins. To observe its effect on host performance, these genes were knocked out from the E. coli genome. A CG2 strain has been created by knocking in vhb gene gene downstream of the acetate promoter and knocking down ribB gene in DH5α and transformed with Recombinant GFP cloned in pBAD33. E. coli DH5α (control strain), and strain CG2 were transformed with pBAD33-GFP and cultured in well controlled fed batch fermentations. The effect of three parameters was sought to be studied. The first was the effect of time post induction and thus samples were collected 0, 2, 4 and 6 hours post induction. The second parameter was the effect of host modification and hence both the control and the modified host (CG2) were studied at μ = 0.3 h-1. The third parameter was the effect of specific growth rate and thus the host (CG2) was run at μ = 0.3 h-1 and 0.6 h-1.

Specific growth rate dependent transcriptome profiling of Escherichia coli K12 MG1655 in accelerostat cultures

Project description:Specific growth rate dependent gene expression changes of Escherichia coli K12 MG1655 were determined by microarray and real time PCR analyses. The bacteria were cultivated on glucose limited minimal medium using the accelerostat method (A-stat), where starting from steady state conditions in a chemostat culture, dilution rate is constantly increased. At specific growth rate (μ) 0.47 h-1, E. coli had focused its metabolism to glucose utilization by down-regulation of alternative substrate transporters expression compared to μ = 0.3 h-1. It was found that acetic acid accumulation began at μ = 0.34 ± 0.01 h-1 and two acetate synthesis pathways (phosphotransacetylase-acetate kinase (pta-ackA) and pyruvate oxidase (poxB)) contributed to the synthesis at the beginning of overflow metabolism, i.e. onset of acetate excretion. On the other hand, poxB, pta and ackA expression patterns suggest that pyruvate oxidase may be the only enzyme synthesizing acetate at μ = 0.47 h-1. Down-regulation of acs-yjcH-actP operon, the resulting loss of glucose and acetate co-utilization between specific growth rates 0.3 h-1 – 0.42 h-1 and acetic acid accumulation from μ = 0.34 ± 0.01 h-1 allows one to surmise that the acetate utilization operon expression might play an important role in overflow metabolism.

Multiomics Analyses of Vesicular Transport Pathway-Specific Transcripts and Proteins in Ovine Amnion: Responses to Altered Intramembranous Transport

Project description:Amniotic fluid (AF) volume (AFV) is determined primarily by the rate of intramembranous (IM) transport of AF across the amnion. Intramembranous transport is characterized as vesicular endocytotic and transcytotic processes regulated by fetal urine-derived stimulators and AF inhibitors. Our objectives were to utilize a large-scale multiomics approach to decipher the vesicular transport pathways in the amnion and to identify potential transport regulators in AF and fetal urine. We utilized fetal sheep to experimentally induce alterations in IM transport rate and analyze the expression profiles of transcripts and proteins in amnion, AF and fetal urine. Four experimental groups were studied: control (C), urine drainage with reduced IM transport rate and AFV (UD), urine drainage and fluid replacement with decreased IM transport rate but increased AFV (UDR), and intra-amniotic fluid infusion with augmented IM transport rate and AFV (IA). Amnion and fluid samples were subjected to transcriptomics (RNA-Seq) and proteomics studies followed by bioinformatics analyses using Ingenuity Pathway Analysis software. The analyses revealed 9 functional transport pathways and a panel of differentially expressed transcripts and proteins that are known mediators of vesicular transport and energy metabolism. During UD, expressions of endocytosis and trafficking mediators were reduced as compared to controls. Under UDR, expressions of energy metabolism activators increased while trafficking mediators decreased. During IA, expressions of vesicular uptake and transcellular trafficking regulators were enhanced. Co-expression of the motor protein, cytoplasmic dynein light chain-1, in both AF and fetal urine suggest that this molecule may function as a urine-derived stimulator of IM transport.
