Transcriptomic analysis of the voz1 voz2 double mutant

ABSTRACT: VOZ1 and VOZ2 are recently identified highly unique transcription factors found in vascular plants and moss Physcomitrella patens. We isolated a voz1 voz2 double mutant of Arabidopsis thaliana. To determine the biological roles of VOZ1 and VOZ2, we perfomed a microarray experiment. voz1 voz2 double mutant and wild-type plants were grown on MS agar medium, and the transcriptomes of 14 day whole seedlings were compared. 4 replicates per genotype.

Development of gene expression signatures for latent and clinical tuberculosis (TB)

Project description:For further identify the differentiation between latent and clinical tuberculosis (TB), we employed whole genome microarray expression profiling to study genes with significant expression change in peripheral CD4+T cells between healthy control, latent tuberculosis (LTB) and clinical tuberculosis (TB). Our experiment included 4 groups: healthy donor (HD), latent TB1 (LTB1) with low IFN-gamma release level, latent TB2 (LTB2) with high IFN-gamma release level, and tuberculosis (TB) with high IFN-gamma release level. Human peripheral blood mononuclear cells were collected, from which CD4+T cells were isolated. Total RNA of each individuals of each group was extracted from peripheral CD4+T cells. One ?g of RNA mixture, pooled equivalently by each individual total RNA of each group, was administrated microarray test. Compared with HD, through analyzing enriched-Gene Ontology (GO) terms and KEGG pathways of each group, we found peripheral CD4+T cells might had different ability for mycobacterium tuberculosis infection in LTB1, LTB2 and TB. Finally we detected that TNFSF13/APRIL and TNFSF13B/BAFF was significant up-regulation in both CD4+T cells and serum of TB by real time PCR and ELISA, respectively. Peripheral CD4+ T cells were purified by positive selection using magnetic beads (BD IMagTM anti-human CD4 Particles-DM, BD Biosciences). Total RNA was extracted from CD4+ T cells (CD4-RNA) of LTB1, LTB2 and TB patients and healthy controls by RNeasy Mini Kit (QIAGEN).Then, RNA quality was checked and mixed with an equal quantity of each individual. The number of included-individuals in each group was 11 for HD, 11 for LTB1, 12 for LTB2 and 11 for TB.

Functional analysis of HSFB transcription factors [32°C]

Project description:To identify biological function of HSFB transcriptional repressor, we subjected hsfb1 hsfb2b double mutant and wild-type Arabidopsis plant under heat condition (32 Celsius degree) and did microarray experiment. The microarray experiment under non-heated condition is described in GSE14702. We found expression of many heat-shock proteins (HSPs) is not fully enhanced in the double mutant when compared to wild-type plant. This data suggest that the inhibition of expression of HSPs in non-heated condition is important for fully heat-stress response in plant. hsfb1 hsfb2b double mutant vs. wild-type seedlings of Arabidopsis thaliana subjected under heat condition (32 Celsius degree). Biological replicates: 4 replicates.

Comparison of gene expression in mouse placentas with different combination of MT1-MMP and MT2-MMP alleles

Project description:MT1-MMP and MT2-MMP double deficiency in mice leads to development of a placental defect resulting in embryonic death after E10.5. The protein substrate for these two proteases in placenta is unknown, which poses an obstacle in uncovering of molecular mechanism behind the observed placental defect. In search for a potential substrate for these two proteases in placenta we have employed whole genome microarray expression profiling as a discovery platform to identify genes, expression of which might be affected by double MMP deficiency. Fetal parts of mouse placentas were isolated from E10.5 placentas of different genotypes for MT1- and MT2-MMP.

ANAC046, a NAC family transcription factor, is involved in leaf senescence by controlling the chlorophyll catabolic gene expression in Arabidopsis

Project description:Chlorophyll (Chl) degradation is an important process during leaf senescence, bud breaking and fruit ripening. Chlorophyll catabolic pathway has been intensively studied and nearly all the enzymes involved in the pathway are characterized. However, regulatory mechanism of the pathway is largely unknown at the molecular level. In this study, we performed a yeast one-hybrid screening using a library composed only of transcription factor cDNAs to search for factors controlling expression of the chlorophyll catabolic genes. We identified a common regulator, ANAC046, that directly binds to the promoter regions of NON-YELLOW COLORING 1, STAY-GREEN 1 (SGR1), SGR2, and pheophorbide a oxygenase. Transgenic plants overexpressing ANAC046 exhibited an early senescence phenotype with lower chlorophyll content as compared with the wild-type plants, while loss-of-function mutants exhibited a delayed senescence phenotype with higher chlorophyll content. Microarray analysis of ANAC046 showed that not only chlorophyll catabolic genes but also senescence-associated genes were positively regulated by ANAC046. Here, we demonstrate that ANAC046 is a novel positive regulator of Arabidopsis leaf senescence and exerts its effect through controlling the expressions of Chl catabolic genes and senescence-associated genes. Transcriptomes of leaf of ANAC046-overexpression plant (50 days after seed sawing), seedling of ANAC046-SRDX-overexpression plant (5 days after dark treatment), and seedling of ANAC046-knockout plant (5 days after dark treatment) were measured together with their respective wild-type controls.

To identify Hexim1-dependent genes, we compare profiles of hypoxia PRGs in cells transfected with control or Hexim1 targeting double-strand siRNA HeLa cells were transfected with control and HEXIM1-targeted double-strand siRNA and 48 hr after treated with IL-1beta in combination with normoxia or hypoxia (5% CO2, 0.5% O2, balanced with N2) O for 1 hr.

Gene expression profile of human melanocytes derived from iPS cells

Project description:This experiment was designed to show the similarity among normal human epidermal melanocytes, melanocytes derived from human 3F-induced pluripotent stem (iPS) cells, and human 3F-iPS cells. Human 3F-iPS cells without c-myc were established and then differentiated into melanocytes. The differentiated cells were collected and the gene expression profile was compared to normal human epidermal melanocytes (NHEMs) and orginal 3F-iPS cells.

Transcriptomes of 35S:MYB106SRDX, 35S:WIN1SRDX and wild-type Arabidopsis seedling

Project description:Antirrhinum R2R3 MYB transcription factor MIXTA is known to regulate epidermal cell outgrowth in petal. Arabidopsis has three MIXTA-like proteins NOECK(NOK)/MYB106, MYB16 and MYB17 and nok mutant exhibits over-branched trichomes in rosette leaves. On the other hand, Arabidopsis AP2/ERF transcription factor WAX INDUCER1/SHINE1 is well known to induce cuticle development. Here, we report the transcriptional cascade of MYBs-WIN/SHNs coordinately regulates the epidermal cuticle development. The constitutive expression of MYB106 chimeric repressor, in which strong repression domain was fused with MYB106 (35S:MYB106SRDX), induced cuticle deficiency characterized by organ adhesion, reduction of epicuticular wax crystals and staining by toluidine blue in broad region of aerial parts in addition to the over-branched trichomes. Most these phenotypes were partially reproduced in T-DNA knockout plants and also similarly induced by the chimeric repressors of WIN1/SHINE1(SHN1), SHN2 and SHN3, which are AP2/ERF transcription factors previously shown as positive regulators of cutin. Microarray experiments revealed that MYB106SRDX and WIN1SRDX plants have similar transcriptomes, in which the expression of wax and cutin biosynthetic genes was suppressed. Conversely, VP16-fused MYB106 which has high activation ability induced ectopic production of cutin nanoridges in the transgenic plants and enhanced the reporter driven by promoters of WIN1 and wax-related genes in transient expression assay. These results suggest that MIXTA-like proteins regulate cutin biosynthesis partially via WIN1 and directly regulate wax accumulation as well as their known roles in epidermal cell differentiation. Transcriptomes of 35S:MYB106SRDX, 35S:WIN1SRDX and wild-type Arabidopsis seedling were compared.
