Transcription profiling of human HL60 cells +/- treninoin

ABSTRACT: This study compared the expression signatures of HL60 cells +/- tretinoin. This data was then used for another study showing a method for high-throughput gene expression signature analysis. Experiment Overall Design: The experiment consists of 3 HL60 samples treated with DMSO and 3 HL60 samples treated with tretinoin.

Effects of PMA on exon usage of HL60, THP-1, and U937 cells

Project description:Myeloid leukemia cell lines HL60, THP-1, and U937 undergo macrophage-like differentiation after treatment with phorbol ester. To explore genes whose exon usage was altered during macrophage differentiation, we compared exome of PMA-treated (differentated) and vehicle-treated (undifferentiated) myeloid cell lines. HL60, THP-1, and U937 cells were treated with either phorbol 12-myristate 13-acetate (PMA,30nM) or its vehicle (DMSO) for 3 days, and subjected to exome analysis using Affymetrix human exon 1.0ST arrays.

Quantitative SILAC phosphoproteomics and proteomics of HL60 cells treated with covalent CDK7 inhibitor SY351

Project description:Using the covalent inhibitor SY-351 and quantitative SILAC phosphoproteomics, we identified CDK7 kinase substrates in human cells. We performed a double-label SILAC phosphoproteomics experiment, in which we metabolically labeled HL60 cells with light labeled (Lys0, Arg0) or heavy labeled (Lys8, Arg8) amino acids, which were treated with vehicle (DMSO) or 50 nM SY-351, followed by phosphopeptide enrichment and mass spectrometry analysis. The experimental design included two biological replicates of SY-351 treated heavy cells compared with DMSO treated light cells, a label-flip biological replicate of SY-351 light cells compared with DMSO treated heavy cells, and a null condition for which both heavy and light were treated with DMSO. The label-flip and null conditions control for systematic errors in phosphopeptide Heavy:Light SILAC ratios that are independent of the SY-351 treatment effect. We used a linear statistical model to capture these systematic errors, which improved our statistical power to detect phosphorylation sites that changed in abundance with SY-351 treatment.

Project description:Stimulation of HL60 progenitor cells with either DMSO (1.25% v/v) or atRA (10E-07M) resulted in their differentiation into neutrophils within six days. Gene expression profiles across 12 600 genes were measured for the differentiation processes induced by DMSO and atRA at 0, 2, 4, 8, 12, and 18 h and daily thereafter until day 7 using oligonucleotide DNA microarrays. Experiment Overall Design: The experiment consists of 24 Affymetrix hgu95av2 chips. 12 chips were used for the ATRA-stimulated time course, 12 chips were used for the DMSO-stimulated time course.
