3'mRNA-Seq of drug-tolerant medulloblastoma cell lines.

ABSTRACT: Stable cisplatin- and vincristine-tolerant Group 3 and SHH cell lines were generated by continuous drug exposure with dose escalation to identify mechanisms driving resistance to standard-of-care medulloblastoma therapy. Next-generation sequencing revealed a vastly different transcriptomic landscape following chronic drug exposure, including a drug-tolerant gene expression signature, common to all sequenced drug-tolerant cell lines.

RNA-Seq analysis of subcutaneous patient-derived neuroblastoma xenografts (LU-NB-3R): Comparison of BAY390, A967079, and vehicle controls

Project description:Neuroblastoma (NB) is a pediatric cancer characterized by significant heterogeneity and poor prognosis, particularly in high-risk cases with MYCN amplification. Understanding the molecular response of neuroblastoma to different treatments can provide valuable insights into potential therapeutic strategies. This experiment assessed the in vivo response to treatment with BAY390 and A967079. A neuroblastoma in vivo model was established via subcutaneous injection of human high-risk, MYCN-amplified neuroblastoma organoids into female NSG mice (PDX, LU-NB-3R). Once tumors reached 150 mm³, mice were randomized into treatment groups: control (n=8), A967079 (n=6), and BAY390 (n=7). All drugs were administered via oral gavage at the following concentrations: A967079 (300 mg/kg, once daily) or BAY390 (90 mg/kg, once daily), with a vehicle control group. Treatment was administered for 21 days, after which mice were euthanized. Tumor samples were collected in RNA later and frozen at -80 °C until RNA extraction. RNA was extracted from tumor tissue, and RNA sequencing was performed.

scRNAseq of two medulloblastoma cell lines (ONS-76 and HDMB-03) grown in 3D hydrogel culture

Project description:Two medulloblastoma cell lines (ONS-76 and HDMB-03) were grown in 3D hyaluronan hydrogels for three weeks. We observed nodules forming showing different behavior and wanted to evaluate if these different nodules (slow vs fast vs non-growing, migrating and invading cells) are also characterised by different gene expression patterns. We performed this experiment on a SHH (ONS-76) and on a group 3 MB (HDMB-03) cell line to compare if certain subpopulations would be unique for the subgroups.

Project description:Neuroblastoma (NB) is a pediatric cancer characterized by significant heterogeneity and poor prognosis, specially in high-risk cases with MYCN amplification. Understanding the molecular response of neuroblastoma to different treatments can provide insights into potential therapeutic strategies. The aim of this experiment as to asses in vivo response of combination of Prochlorperazine and Pitavastatin alone or along standard of care chemotherapy COJEC. Neuroblastoma in vivo model was obtained via subcutaneous injection of human high-risk, MYCN-amplified neuroblastoma organoids in NSG mice (PDX, LU-NB-1). When tumors reached 200-300 mm3, mice were randomized into treatment groups: control (n=7), PCZ + PIT combination (n=7), and PCZ + PIT combination + COJEC (n=6). PCZ + PIT (total volume 50 μl; 5 mg/kg of each drug) was administered i.t. daily five times per week. COJEC treatment was given i.p. and consisted of five different chemotherapies distributed in cycles over one week; Day 1 – cisplatin (1mg/kg) + vincristine (0,25mg/kg), Day 3 – etoposide (4mg/kg) + cyclophosphamide (75mg/kg), Day 5 – carboplatin (25mg/kg). All COJEC drugs were dissolved in saline and combination treatment was suspended in vehicle consisting of 2.5% DMSO, 2.5% Tween 80, 40% PEG, 55% PBS solution. Control mice were treated with i.t. injections of the vehicle used for PCZ+PIT and i.p injections of saline. Treatment was administered for 10 days, after which mice were euthanized, tumor pieces were collected snap-frozen. Mouse weights and tumor volumes were measured three times per week throughout the study. RNA was extracted from snap-frozen tumor pieces and RNA sequencing was conducted.

Transcriptome analysis of cuprizone mouse model following AAV-mediated delivery of A Proliferation Inducing Ligand

Project description:A Proliferation Inducing Ligand (APRIL) is a member of the tumour necrosis factor (TNF) superfamily and has recently been shown to modulate pro-inflammatory astrocyte responses, as well as to ameliorate disease outcome in the experimental autoimmune encephalomyelitis mouse model for multiple sclerosis (MS). We demonstrated that adeno-associated virus (AAV)-mediated delivery of APRIL was able to rescue immune-stimulated murine iPSC-derived neurospheroids from detrimental cell death and neurodegenerative processes. In addition, T2 and diffusion weighted MRI with histological confirmation demonstrated that AAV-mediated secretion of APRIL by cortical neurons could reduce cuprizone-induced neuro-inflammation and/or demyelination in the splenium of the corpus callosum. To further document the beneficial effect of APRIL, a transcriptome-proteome integration study for the splenium was performed that revealed the activation of cellular pathways associated with alternative immune cell polarisation, cell survival and neuroregeneration. Here, the associated transcriptome data (FASTQ files and BAM files) are deposited.

Project description:MCF7, T47D and CAMA-1 cell lines were treated with long-term (continuous) capivasertib to induce resistant cell-lines (T47D P1, MCF7 P1 and CAMA-1 P1). The naïve (or parental) cell lines had RNAseq sequencing at treatment with DMSO and treatment with capivasertib. Resistant cell lines had RNAseq sequencing at treatment with continuous capivasertib, removal of continuous capivasertib and treatment with DMSO and then re-treatment with capivasertib monotherapy. This gave 5 time points across the different 3 different cell lines.

Endogenous dsRNA Co-IP in SHG cells

Project description:Double-stranded RNA (dsRNA) is an established trigger of innate immunity, activating intrinsic and extrinsic cellular response mechanisms. While this response is typically associated with viral infection, it has also been shown that accumulation of self-derived dsRNAs known as endoge-nous dsRNA, also have the capacity to activate similar innate pathways. However, the extent to which endogenous dsRNA is dynamically regulated during normal cellular non-immune homeo-stasis, as opposed to pathological states, remains poorly understood. This raises important ques-tions about the physiological roles of dsRNA and the mechanisms that restrain its immunostimu-latory potential. Here, we aim to characterize the presence of endogenous dsRNA within the skin at steady state and understand its accumulation during differentiation, wound healing and within hair follicle stem cell niches. We find that dsRNA is predominantly localized to basal progenitor epidermal keratinocytes under homeostatic conditions and is upregulated in wound healing areas that later harbor neogenic hair follicle morphogenesis. Notably, we also observed upregulation of dsRNA during a transient state of hair follicle stem cell activation, suggesting a role in maintain-ing progenitor multipotency and directing early differentiation. Given the essential role of dsRNA and its capacity to induce regeneration, uncovering the mechanisms that govern its accumulation will reveal the regulatory machinery that influences cell fate and holds therapeutic potential.
