SnRNA-seq of pluripotent stem cell-derived human intestinal organoids grown in vitro and in vivo with Epiregulin

ABSTRACT: Here, we used single-nuclei RNA-sequencing (snRNA-seq) to profile pluripotent stem cell-derived human intestinal organoids (HIOs) grown in media comprised of minigut media + 10 ng/ml EREG in vitro for 28 days and transplanted into the kidney capsule of a mouse for 12 weeks.

Project description:Here, we used joint single-nuclei RNA-sequencing (snRNA-seq) and single-nuclei ATAC sequencing (scATAC) to profile freshly isolated crypts from the human fetal intestine and matched intestinal epithelial only organoids (also known as enteroids) derived from these crypts after one passage of in vitro growth. Organoids were grown in the standard 25% LWRN media with either 100 ng/ml of EGF or 1 ng/ml of EREG added. Fresh crypts were not placed in culture but rather immediately frozen for multiomic processing.

RNA-seq of human intestinal organoids colonized with E. coli and other immature intestinal tissues

Project description:We performed RNA-seq to demonstrate that the epithelium of human pluripotent stem cell-derived human intestinal organoids is globally similar to the immature human epithelium and we utilize HIOs to investigate complex host-microbe interactions in this naive epithelium. RNA was isolated using the mirVana RNA isolation kit and following the \Total RNA\ isolation protocol (Thermo-Fisher Scientific, Waltham MA). RNA library preparation and RNA-sequencing (single-end, 50 bp read length) were performed by the University of Michigan DNA Sequencing Core using the Illumina Hi-Seq 2500 platform. Transcriptional quantitation analysis was conducted using 64-bit Debian Linux stable version 7.10 (\Wheezy\). Pseudoalignment of RNA-seq data was computed using kallisto v0.43.0 and differential expression of pseudoaligned sequences was calculated using the R package DEseq2.

Project description:Viewing the scarce amount of protein material coming from the bacterial pathogen in infection models and despite the availability of contemporary, highly sensitive and fast scanning mass spectrometers, the power requirement still not suffices to study the host and pathogen proteomes simultaneously. In the present work we aimed to establish a DIA mass spectrometry workflow for improving the protein identification and quantification of LC-MS/MS, in Salmonella infected epithelial cells, therefore enabling simultaneous host and pathogen protein expression profiling at different time post infection.
