Project description:Dynamic gene expression in the PSM of vertebrates is critical for the spatial and temporal patterning of somites. Using microarray analysis, we explored in detail, genes that are differentially regulated upon removal of CREB family function from the mouse PSM. Mouse PSM from R26R^AC/AC (Control) and R26R^AC/AC;T-Cre (Mutant) were harvested for RNA extraction. Nine PSM's from control and mutant genotypes were combined to generate three biological replicates (three PSM's/replicate). Samples were then applied to microarray analysis to identify differentially expressed genes between controls and mutants.

Bulk RNA-seq of PSCs and induced PSM cells from six different mammalian species

Project description:In this study, we performed bulk RNA-seq of pluripotent stem cells (PSCs) and induced pre-somitic mesoderm (PSM) cells of six different mammalian species. The species studied are: mouse (Mus musculus), marmoset (Callithrix jacchus), rabbit (Oryctolagus cuniculus), human (Homo sapiens), cattle (Bos taurus) and southern white rhinoceros (Ceratotherium simum). We used mouse ESCs, marmoset iPSCs, rabbit ESCs, human iPSCs, bovine ESCs and rhinoceros ESCs to induce PSM-like cells from these species following protocols already described. PSC samples were extracted under maintenance conditions. PSM samples were extracted on the day when the differentiation efficiency was higher based on the percentage of cells expressing the PSM marker TBX6. We used identical culture conditions when extracting the induced PSM cells to minimize the effect of external factors on our results. Two replicates per each cell type and species were collected for a total of 24 samples. We compared the expression levels of more than 10,000 orthologous protein-coding genes across the six species. With this, we determined that the species-specific segmentation clock periods might be derived from species-specific gene expression profiles controlling basic biological processes.

RNA-seq of mouse embryonic stem cells differentiated to EpiSCs and further to presomitic mesoderm (PSM) via Wnt activation (CHIR99021) to study the influence of FGF signaling on PSM induction

Project description:Presomitic mesoderm (PSM) cells are the precursors of the somites, which flank both sides of the neural tube and give rise to the musculo-skeletal system shaping the vertebrate body. WNT and FGF signalling control the formation of both the PSM and the somites, and show a graded distribution with highest levels in the posterior PSM. We have employed reporter for the PSM control gene Tbx6 to investigate the differentiation of mouse ESCs from the naĂŻve state to PSM state. Feeder-free ESCs were seeded and grown on fibronectin (3-5 ng/ml)-coated plates in ESC medium containing LIF, PD0325901 and CHIR99021 (2i medium) to bring them to a naive state of pluripotency. Following this, the cells were brought to an EpiSC state by treating them with Activin A and FGF2. The EpiSC-like cells were then differentiated to PSM using CHIR99021 either alone or along with FGF ligands, FGF2 or FGF8 (Low concentration: 10 ng/ml or High concentration: 250ng/ml).

ATACseq: STAT1 and STAT3 transcription factors sense and interpret changes in inflammation through engagement of specific enhancers

Project description:To investigate how chromatin is shaped during inflammation geared towards the development of fibrosis in peritoneal tissue, we performed ATAC-seq in peritoneal membranes from wt and Il-6 knockout mice challenged with SES (a lyophilized cell-free supernatant prepared from Staphylococcus epidermidis ) together with Th1 polarised CD4+ T-cells administered via the intraperitoneal route. Peritoneal membrane was harvested 3 hours after injection, immediately snap-frozen in liquid nitrogen, and stored at -80C until processed. Tissues were diced and ground to a fine powder with intermittent addition of liquid nitrogen and Omni-ATAC-seq was performed.

Project description:ATAC-seq was performed, mapped, and analyzed as previously described (PMID: 34446717: \\"ATAC-seq was performed on 50,000 cells per replicate as described in Buenrostro et al. (with modifications based on Corces et al.), on EpiSCs and PSM-differentiated cell populations at desired time-points. Libraries were generated using the Ad1_noMX and Ad2.1–2.16 barcoded primers64 and amplified for 10 total PCR cycles. Libraries were purified with AMPure XP beads to remove contaminating primer dimers and fragments >1,000 bp. Library quality was assessed using the Fragment analyzer and quantitated by Qubit assay. The libraries were sequenced with 50 bp paired-end reads on a Next-Seq 500 Sequencer (Illumina) at the DanStem Genomics Platform (University of Copenhagen, Copenhagen, Denmark).\\"). For all conditions, two biological replicate samples were collected from independent experiments. Library quality was assessed using the Fragment Analyzer and quantitated by Qubit assay. The libraries were sequenced with 50 bp paired-end reads on a NextSeq 500 Sequencer (Illumina) at the DanStem/reNEW Genomics Platform (University of Copenhagen, Copenhagen, Denmark). Prediction of cis-regulatory elements (CREs) and gene annotation was done using rGREAT (v4.0.4) [PMID: 20436461],[PMID: 36040971] or HOMER (v.4.7)[PMID: 20513432]
