ScRNA-seq of mouse immune compartment from tumours treated with ATRi ceralasertib (AZD6738)

ABSTRACT: Mice implanted with CT26 tumour cells were divided into two experimental groups (vehicle and ceralasertib) with the aim of assessing changes in intra-tumour T cells (CD3+) after 7 days of treatment with ceralasertib, and 7 days off. At the end of the treatment course, tumour tissue was isolated, chopped and enzymatically digested to generate a single-cell suspension. Cells sorted on CD3 were then processed using Chromium Next GEM Single Cell 5' Kit v2.

Project description:To elucidate the role of pericytic cytokines in islet inflammation, we interfered with the expression of MyD88, a key modulator of the IL1R1/TLR pathway, in pericytes using transgenic mice (Nkx3.2-Cre;MyD88 flox/flox) . To determine the impact on islet immune cells, we isolated CD45+ cells from the islets of both non-transgenic and Myd88-deficient mice via MACS, pooling samples from 4-5 littermate male mice. Additionally, unsorted islet cells from the same pool were included to meet the cell number requirements for sample preparation using X10 genomics.

scRNA-seq of human intestinal TRMs as well as intestinal organoids with autologous tissue-resident or blood derived immune compartment from 3 distinct donor samples

Project description:Molecular characterization of tissue-resident memory T cells cultured with or without donor-matched adult stem cell-derived intestinal organoids. Blood derived immune cells were also isolated and cultivated with autologous intestinal organoids for comparison and characterization. All conditions were derived from 3 human individuals and all samples were sequenced after 24h of in vitro culture. Data provides insights on circulating and tissue-resident immune cell populations, how these differentially interact with the epithelium and how these interactions shape both immune and epithelial cell states.

Project description:The experiment aims at characterizing the immune responses elicited by the BNT162b2 vaccine against SARS-CoV-2, initially administered in a two dose regimen (second dose after three weeks followinf the first dose) In particular the transcriptional landscape of circulating T and B lymphocytes has been profiled longitudinnaly by scRNA-seq coupleD with CITE-seq of 19 cell surface markers to better classify T cells subpopulations, LIBRA-seq to assess the Spike-specificity of BCRs and and V(D)J seq to also track T and B cell clones dynamics. Eeach sample was profiled before vaccination (T0), 21 days after the first dose (T1), 2 months after the first dose (1 month after the second dose) (T2). The immune responses were characterized using PBMC from 3 SARS-CoV-2 experienced donors (experiencing SARS-Cov-2 at least 4 months before the first vaccinatin) and 2 SARS-CoV-2 unexperienced donors.

Single cell CITE-seq and VDJ sequencing of epidermal and blood T cells

Project description:The aim of the experiment was to investigate the clonal relationship between CD8+ T cell subsets of donor matched blood with epidermal CD8+ T cells. Abdominal skin (n=8) was separated into dermis and epidermis, followed by epidermal skin and PBMC isolation. Single CD8+ T cells (n=6) and CD3+ T cells (n=2) were FACS sorted, processed with the 5’ 10x Genomics workflow and sequenced at NGI Sweden.

Single cell RNA-seq analysis of bone marrow (BM) samples of patients with B-Cell Acute Lymphoblastic Leukemia treated with anti CD19 CAR T cells

Project description:Single-cell RNA sequencing of BM resident immune cells of patients undergoing CAR T-cell infusion and their Infusion Product (IP). Data in this study were generated from a patients enrolled in the FT01CARCIK Phase I/IIb clinical trial (NCT03389035) and two patients treated with autologous commercial CAR T cells (tisagenlecleucel). BM samples have been collected before CAR T treatment (pre) and at early time points (1-2 months) after treatment (post). CD45+CD3+ T cells, and CD45+/lowCD3-, encompassing the hematopoietic immune niche of the TME cells, have been separated by flow cytometry-based cell sorting and compared to cells of the corresponding patient’s BM before CAR T-cell treatment at the moment of relapse. In parallel, CAR T-cell infusion products (IP) have been sorted according to the surface CAR expression. Significance: This study highlights the critical role of the tumor microenvironment on CAR T-cell fate and endogenous immunity in B-cell acute lymphoblastic leukemia. We demonstrate that IFN response, hypoxia, and TGF-b signaling lead to general immune suppression, resulting in endogenous T-cell exhaustion and compromising CAR T-cell efficacy

Single-cell RNA-seq of aortic CD3+ T cells

Project description:We dissected the changes in the infiltrating T cell population in the aorta of cDC1-impaired mice compared with control mice in atheroprone Ldlr-/- mice by scRNAseq. To this aim, lethally irradiated Ldlr-/- CD45.1 mice were grafted with cDC1-impaired Xcr1Cre-DTA or control Xcr1Cre bone marrow (BM) and fed high cholesterol diet (HCD) for 8 weeks. At the endpoint, 10 mice per group were pooled and aortic CD45+ CD3+ CD11c- I-A/I-E– F4/80- Ly6C- Ly6G- NK1.1- were sorted and sequenced. A number of 6259 CD3+ T cells were sequenced in Xcr1Cre control chimeric mice, while 4072 cells were sequenced in cDC1-impaired Xcr1Cre-DTA chimeric mice. Nine different clusters were identified based on the following gene expression profile.

Single cell RNAseq of human cortical organoids investigating the effect of chronic treatment with GSK3 inhibitor CHIR99021

Project description:Here we used human cortical brain organoids to probe the longitudinal impact of GSK3 inhibition through multiple developmental stages. Chronic GSK3 inhibition increased the proliferation of neural progenitors and caused massive derangement of cortical tissue architecture. Cortical organoids were differentiated as previously described (Paşca et al., 2015, doi: 10.1038/nmeth.3415.). Chronic GSK3 inhibition was performed by adding CHIR99021 (Merck SML1046) to the medium at day 0 (1 microM) and kept throughout the differentiation process until reaching the respective collection timepoints (day 50, day 100).
