Project description:The role of microRNAs (miRNAs) in multiple myeloma (MM) has yet to be fully elucidated. To identify miRNAs that are potentially deregulated in MM, we investigated those mapping within transcription units, based on evidence that intronic miRNAs are frequently coexpressed with their host genes. To this end, we monitored host transcript expression values in a panel of 20 human MM cell lines (HMCLs) profiled on Affymetrix U133A oligonucleotide microarrays and focused on transcripts whose expression varied significantly across the dataset. We identified transcripts specific to six miRNA host genes (CCPG1, GULP1, EVL, TACSTD1, MEST, and TNIK) whose average changes in expression varied at least 2-fold from the mean of the examined dataset. We evaluated the expression levels of the corresponding intronic miRNAs by quantitative real-time RT-PCR. There was a significant correlation between the expression levels of MEST, EVL, and GULP1 and those of the corresponding miRNAs miR-335, miR-342-3p, and miR-561, respectively. Genome-wide profiling of the 20 HMCLs with the Affymetrix GeneChip human mapping 250K array set indicated that the increased expression of the three host genes and their corresponding intronic miRNAs was not correlated with local copy number variations. Notably, miRNAs and their host genes were overexpressed in a fraction of primary tumors with respect to normal plasma cells; however, this finding was not correlated with known molecular myeloma groups. The predicted putative miRNA targets, as well as the transcriptional profiles associated with the primary tumors, suggest that MEST/miR-335 and EVL/miR-342-3p may play a role in plasma cell homing and/or interactions with the bone marrow microenvironment. Our data support the idea that intronic miRNAs and their host genes are regulated dependently, and may contribute to the understanding of their biological roles in cancer. To our knowledge, this is the first evidence of deregulated miRNA expression in MM, providing insights that may lead to the identification of new biomarkers and altered molecular pathways of the disease. Keywords: integrative genomic analysis of miR-335, miR-342, and miR-561 in multiple myeloma This series of microarray experiments contains the genome-wide profiles of 20 HMCLs. 250 nanograms of genomic DNA was processed and, in accordance with the manufacturer's protocols, 90 micrograms of fragmented biotin-labelled DNA were hybridized on GeneChip® Human Mapping 250K NspI Arrays (Affymetrix Inc.). The arrays were scanned using the GeneChip® Scanner 3000 7G. The images were acquired using Affymetrix GeneChip® Operating Software (GCOS version 1.4). Copy number values for individual SNPs were extracted and converted from CEL files into signal intensities using GTYPE 4.1 and Affymetrix Copy Number Analysis Tool (CNAT 4.0.1) softwares. Raw data were extracted using the Hidden Markov Model Genomic Smoothing window was set to 0. After the preprocessing, piecewise constant estimates of the underlying local DNA CN variation was calculated using the DNA copy Bioconductor package, which looks for optimal breakpoints using circular binary segmentation (CBS).

We generated a Wt1os loss-of-function mouse model and assessed kidney morphology and function using histological techniques and high-resolution microscopy. Glomerular transcriptomes were profiled by total RNA sequencing. This dataset contains total RNA-Seq data from 3 wild type and 3 Wt1os loss-of-function mutant mice.

Project description:The role of propionate-induced rearrangement of membrane proteins in the formation of the virulent phenotype of Crohn's Disease-associated adherent-invasive Escherichia coli. Adhesive-invasive Escherichia coli (AIEC) were first isolated from the ileal mucosa of a patient with Crohn's disease (CD) which is a severe chronic immune-mediated granulomatous inflammatory disease of the gastrointestinal tract. It turned out that they are able to successfully penetrate the mucin layer, overcome the epithelial barrier, and also survive and multiply inside macrophage. Bacteria with such properties were assigned to a special group of pathobiont adhesive-invasive E. coli. AIEC activity is accompanied by the release of pro-inflammatory cytokines, i.e. surviving and multiplying inside macrophages, they enhance the inflammatory process. The role of AIEC in the onset or chronicity of CD is not well-defined. However, it has been proposed that these bacteria could trigger the onset of the inflammatory process as a result of the invasion of intestinal epithelial cells, and then, due to their survival within macrophages, they could stimulate chronic inflammation and granuloma developmen. Pathogens use a variety of mechanisms, including the induction of inflammation, the direct or indirect destruction of commensal species, and the use of alternative carbon sources to survive. AIEC are shown to be able to utilize ethanolamine and propanediol, which are formed during the catabolism of phospholipids, fucose or rhamnose, propionate and other metabolites. Metabolic plasticity is thought to allow AIEC to act as an opportunistic pathogen in conditions of intestinal inflammation. We have previously shown that passage of AIEC from a CD patient (CD isolate) on M9 minimal medium supplemented with sodium propionate (PA) as a carbon source leads to a strong increase, and passage on M9 medium supplemented with glucose, on the contrary, leads to a significant decrease in adhesive-invasive properties and ability to survive in macrophages. We were able to compare the isogenic CD isolate in two states: virulent with high adhesive-invasive activity and ability to survive in macrophages, and non-virulent, when these properties are lost. In contrast to the CD isolate, passage of the laboratory strain K12 Mg1655 on the M9 medium supplemented with PA did not cause a similar effect. We performed a comparative proteomic analysis of membrane fractions isolated from ZvL2-PA and ZvL2-GLU using LC-MS. The laboratory strain K12 Mg1655 was used as a control.

Project description:KMS-11 and KMS-34 cells were exposed to stepwise increasing concentrations of carfilzomib over a period of 18 weeks: cells adapted to growth in 4 nM carfilzomib by 4 weeks, in 6 nM in another 6 weeks and in 12 nM after a further 8 weeks. The resulting cell cultures, denoted KMS-11/Cfz and KMS-34/Cfz, respectively, retained resistance to carfilzomib even when tested after removal of selective pressure for approximately 8 weeks. KMS-11/Cfz and KMS-34/Cfz cells were profiled for gene expression after 1 week of growth in the absence of carfilzomib together with parental KMS-11 and KMS-34 cells which had not been selected in the drug (triplicate samples).
