ABSTRACT: This dataset comprises bulk RNA sequencing of 45 samples isolated from adult female L. sclopetarius spiders. The samples include spider abdomen (5 replicates), head (5), major ampullate glands (5), minor ampullate glands (5), aggregate glands (5), tubuliform glands (3), and major ampullate gland cut into three parts, i.e., tail (6), sac (6) and duct (5).

Project description:RNA-seq of three different Yarrowia lipolytica strains: OKYL029 (control, W29 derived), OKYL049 (high-lipid producing strain), JFYL007 (or Q4, no-lipid producing strain). The strains were grown on DELFT media containing either ammonium sulphate or urea as nitrogen sources. DELFT media had two different carbon-to-nitrogen (C/N) ratios: a nitrogen limiting ratio of 116 and a carbon limiting ratio of 3. The experiments were performed in chemostats, with two different dilution rates of 0,06 and 0,1. Every condition was performed in quadruplicate, and triplicates were selected for RNA-seq.

Transcriptomic profiling of chronic infarcted pig hearts

Project description:Myocardial infarction (MI) is the leading cause for hear failure (HF). Following MI, the non-infarcted region of left ventricle (LV) is critical for maintaining heart function, and disruption of the LV contributes greatly to post-MI HF. Transcriptomic profiling by high-throughput sequencing was performed in a chronic HF pig model, to explore the molecular changes in the post-MI LV related to cardiovascular deterioration. Samples were taken from heart tissue of MI-induced pigs and from control pigs not subjected to MI. Regions of the heart where samples were taken included the site of ischemia (LV ischemia), area bordering ischemia (LV border), area remote to ischemia (LV remote) and the right ventricle (RV).

Project description:The study aims to develop an in vitro model of cardiac hypertrophy using human induced pluripotent stem cells (hPSCs). Human stem cell based disease models are important for reducing the number of animals used in research and to get data the is more relevant to humans. We stimulated hiPSCs derived cardiomyocytes with endothelin-1 for up to 96 hours and investigated to the hypertrophic response. We measured gene expression using RNA-seq, ANP and proBNP protein, lactate and cell size.

WGS for B16-OVA and 4T1 murine cancer cell lines

Project description:Whole Genome Sequencing of the murine breast cancer cell line 4T1 and of the murine melanoma cell line B16-ova was carried out with the aim of identifying somatic mutations. We also ran deep Mass Spectrometry proteomics analysis on the same cell lines, aiming to determine which somatic mutations carry over to the protein expression level. Further, we tested these cancer specific protein epitopes (putative neoantigens) for immunogenicity using mouse models. Finally, the putative neoantigens that showed good immunogenic potential were used in tumor growth control experiments with mice engrafted with the two tumor cell lines. In these experiments we tested whether cancer vaccines based on individual neoantigen peptides (MHC-I) restricted the growth of the tumor compared to adequate controls. The overall aim of the project is to validate the ability of our multi-omics/bioinformatics pipeline to identify and deliver neoantigens that can be used to suppress tumor growth. RNAseq evaluation of nicotinamide seed treatment analysed in Norway spruce seedlings

Project description:Nicotinamide seed treatment is investigated as a method for production of robust plants. Previous studies have shown that nicotinamide promotes the plant defence system and decreases DNA methylation levels. The purpose of the present work was to learn more about the underlying molecular mechanisms. The RNA was extracted from roots of three months old Norway spruce seedlings treated at seed stage. Stress was an overrepresented biological process of upregulated genes. Stress response genes are involved in adaption to and defence against stress. Upregulated stress response genes in the seedling roots were for example transcription factors MYB77 and LHY and two chitinases. Chitinases defend against biotic stress, such as pine weevils. Epigenetic regulating genes were generally downregulated, such as DDM1 which is known to promote DNA-methylation. Previous works suggest the hypothesis that nicotinamide is a defense signal mediator, which is supported by the present study.
