RNA-seq of subcellular neuronal compartments of ALS model

ABSTRACT: induced motor neurons (iMNs) differentiated from hiPSC line were separated on axonal and somatodendritic compartments. Isolated subcellualr compartments were subjected to RNA-seq. FUSR244RR-ALS model was compared with isogenic control in which R244RR mutation was corrected to WT.

Small RNA deep sequencing of cellular subcompartments

Project description:RNA deep sequencing efforts have revealed abundant expression of small RNAs derived from small nucleolar (sno) RNAs. We employ here spatial RNA deep sequencing to assess the expression of 10-40 nt small RNAs in subcellular compartments of HeLa cells. Total cellular, cytoplasmic, nuclear and nucleolar fractions were isolated, RNA was purified and size-fractionated in a two-step process to yield 10-40 nt RNA fractions. cDNA libraries were constructed and sequenced on a Ion Torrent platform. Vast majority of cellular, cytoplasmic and nuclear small RNA reads were identified as miRNAs. We found the expression of eleven ten miRNAs in the nucleolar preparations using a cut-off rate of 10 reads. Several miRNAs had a greater relative abundance in the nucleolus compared to the other compartments. The nucleolar small RNAs had a unique size distribution consisting of 19-20 and 25 nt RNAs, which were predominantly composed of small snoRNA-derived box C/D RNAs (termed as sdRNA). Sequences from 47 sdRNAs were identified, which mapped both 5M-bM-^@M-^Y and 3M-bM-^@M-^Y ends of the snoRNAs, and retained conserved box C or D motifs. SdRNA reads from SNORD44 comprised 74% of all nucleolar sdRNAs, and were confirmed by Northern blotting as 20 and 25 nt RNAs. Project description:This experiment describes the quantitative proteomic profiling of whole-cell, soma, and neuronal projection fractions from day 35 induced neurons (iN) derived from control and ASAH1 knockout human embryonic stem cells. Soma and projection compartments were physically separated using Transwell culture inserts, and triplicate biological replicates were processed using TMTpro 18-plex labeling and high-resolution Orbitrap mass spectrometry with FAIMS. Data were searched against the human proteome with stringent FDR control and reporter ion quantification, enabling compartment-resolved analysis of proteome alterations associated with ASAH1 deficiency.

Deciphering the ghost proteome in ovarian cancer cells by deep proteogenomic characterization.

Project description:Proteogenomics is becoming a powerful tool in personalized medicine by linking genomics, transcriptomics, and mass spectrometry (MS)-based proteomics. Due to increasing evidence of alternative open reading frame-encoded proteins (AltProts), proteogenomics has high potential to unravel the characteristics, variants, and expression levels of the alternative proteome in cells. To characterize a broader view of the proteome of ovarian cancer cells compared to ovarian epithelial cells, cell-specific RNA-sequencing databases were generated.128 reference proteins (RefProts) and 30 AltProts were identified exclusively shared by SKOV-3 and PEO-4. Among them, an AltProt variant of IP_715944 was identified mutated (Leu44Pro) and translated from DHX8. Additionally, the abundance level of the proteome was assessed, finding specific expression variation of RefProts and AltProts in different subcellular compartments. The identification of 117 RefProt and two AltProt variants was highlighted, along with their possible implications in the different physio-pathological characteristics. To identify the possible involvement of AltProts in cellular processes, crosslinking-MS (XL-MS) was performed in each cell line to identify AltProt-RefProt protein-protein interactions. An interaction of POLD3 and the AltProt IP_183088 was identified, which after molecular docking was placed between POLD3-POLD2 binding sites highlighting the possibility of the involvement of IP_183088 in the cellular processes of DNA replication and repair.

RNA-seq of neuronal compartments with perturbed mRNA degradation machinery

Project description:We have perturbed mRNA degradation machinery and investigated the change in subcellular localization of mRNA in Ascl1-induced neurons (iNeurons). Mutant iNeuron line harbouring a ponasteroneA-inducible heterozygous dominant-negative Caf1 (dnCaf1) was generated, separated into neuronal compartments (soma and neurites) and sequenced in parallel with compartments from the Wild Type iNeurons (WT). Differential localization of mRNA between soma and neurites in the WT was then compared to the localization in dnCaf1 in order to identify the changes in localization.

Changes of axonal transcriptomes in response to local Abeta

Project description:We report that local application of Abeta(1-42) for 24h triggers changes in the localized transcriptome, while the transcriptome in cell bodies remains largely unchanged. Axonal and somatic mRNA profiles of rat embryonic hippocampal neurons grown in microfluidic chambers were generated by RNA-Seq in duplicates using an Illumina MiSeq. Axons only were treated for 24 h with soluble oligomeric Abeta(1-42) or vehicle control.
