Arabidopsis tissue atlas

Project description:We used state of the art mass spectrometry and RNA sequencing (RNA-Seq) to provide the first integrated proteomic, phosphoproteomic and transcriptomic atlas of Arabidopsis. For this we measured 30 different Arabidopsis tissues from adult plants, seedlings, callus and cell culture samples to an average depth of 17,603 +/- 1,317 transcripts, 14,430 +/- 911 proteins and 14,689 +/- 2,509 phosphorylation sites. In total we provide protein expression data for 66 % and transcript expression data for 90 % of the annotated protein coding genes (Araport11). For four plant organs we additionally measured consecutive growth stages (rosette leaves, 13 stages; flower, 6 stages; silique, 5 stages; seed, 5 stages).

Identification of mRNAs Regulated in Response to Transcriptional Activation of the Arabidopsis Abscisic Acid Insensitive Growth 1 (AIG1) Transcription Factor cDNA

Project description:Liquid grown, seven day old wild type Arabidopsis seedlings and seedlings carrying a cDNA encoding the Abscisic Acid Insensitive Growth (AIG1) gene under the control of an estrogen inducible promoter were treated with estrogen for 0, 60 and 120 minutes at which point seedlings were flash frozen and mRNA was extracted. Wild-type and ESTAIG1 Col samples were treated with estrogen and flash frozen 0, 60 and 120 minutes later. Each sample type has three biological reps, except ESTHAT22.120, which has two. There are therefore 17 total samples. mRNA samples were sequenced by Otogenetics and then analyzed using the Tuxedo suite of applications.

The Arabidopsis kinase YODA regulates non-canonical immune responses conferring broad-spectrum disease resistance

Project description:Mitogen-activated protein kinases (MAPK) cascades play essential roles in plants and animals by transducing developmental cues and environmental signals into cellular responses. Among the latter are microbe-associated molecular patterns perceived by plant pattern recognition receptors (PRRs), which trigger immunity. We found that YODA (YDA), a MAPK kinase kinase regulating several Arabidopsis developmental processes, like stomatal and embryo patterning, also modulates immune responses. Resistance to pathogens is compromised in a yda11 hypomorphic allele whereas plants expressing the constitutively active YDA (CA-YDA) protein show broad-spectrum disease resistance to necrotrophic and biotrophic fungi, bacteria and oomycetes. We found that YDA functions downstream ERECTA (ER) Receptor-Like Kinase regulating both immunity and stomatal patterning. ER/YDA-mediated immune responses act in parallel to canonical disease resistance pathways regulated by defensive phytohormones and PRRs, like FLS2 and CERK1, which are required for bacterial and fungal resistance, respectively. CA-YDA plants constitutively express defense-associated genes and exhibit altered cell wall integrity, which contribute to their broad-spectrum disease resistance. CA-YDA plants also show a strong reprogramming of their phosphoproteome, which contains protein targets that do not significantly overlap with described plant MAPKs substrates. Our data suggest that plants might have evolutionarily co-opted the stomata development pathway regulated by ER/YDA to generate a novel immune surveillance system that is distinct from the canonical immune pathways mediated by previously described PRRs and plant defensive hormones.

Reshaping of the Arabidopsis thaliana proteome landscape and co-regulation of proteins in development and immunity

Project description:Proteome remodeling is a fundamental adaptive response and proteins in complex and functionally related proteins are often co-expressed. Using a deep sampling strategy we define Arabidopsis thaliana tissue core proteomes at around 10,000 proteins per tissue and absolutely quantify (copy numbers per cell) nearly 16,000 proteins throughout the plant lifecycle. A proteome wide survey of global post translational modification revealed amino acid exchanges pointing to potential conservation of translational infidelity in eukaryotes. The deep proteome data is available from PRIDE submission PXD019330. Those results were complemented in this submission with parallel reaction monitoring (PRM) targeted proteomics over 1, 3 and 16 hours of flg22 exposure. The extensive coverage of the Arabidopsis proteome in various biological scenarios presents a rich resource to plant biologists that we make available to the community.

Co-immunoprecipitation and LC-ESI-MS/MS of Arabidopsis thaliana ABCE2 protein

Project description:ATP-Binding Cassette E (ABCE) proteins dissociate cytoplasmic ribosomes after translation terminates, and contribute to ribosome recycling, thus linking translation termination to initiation. This function has been demonstrated to be essential in animals, fungi, and archaea, but remains unexplored in plants. In most species, ABCE is encoded by a single-copy gene; by contrast, Arabidopsis thaliana has two ABCE paralogs, of which ABCE2 seems to conserve the ancestral function. We isolated apiculata7-1 (api7-1), the first viable, hypomorphic allele of ABCE2, which has a pleiotropic morphological phenotype reminiscent of mutations affecting ribosome biogenesis factors and ribosomal proteins. We also studied api7-2, a null, recessive lethal allele of ABCE2. Co-immunoprecipitation experiments showed that ABCE2 physically interacts with components of the translation machinery. An RNA-seq study of the api7-1 mutant showed increased responses to iron and sulfur starvation. We also found increased transcript levels of genes related to auxin signaling and metabolism. Our results support for the first time a conserved role for ABCE proteins in translation in plants, as previously shown for the animal, fungal, and archaeal lineages. In Arabidopsis, the ABCE2 protein seems important for general growth and vascular development, likely due to an indirect effect through auxin metabolism.

Small RNAs from Nicotiana benthamiana leaves

Project description:Small RNA expression from Nicotiana benthamiana leaves was profiled with the primary goal of ascertaining microRNA isoform diversity for known, conserved families. A secondary goal was to provide a baseline small RNA expression atlas for this species and tissue. Two biological replicates of leaves from growth-room grown plants. The two libraries were each run twice on different runs, so there are a total of four datasets. For most analyses, it will be appropriate to combine the run1 and run2 versions for the libraries.
