RNA sequencing data of human dorsal forebrain organoids treated with valproic acid against untreated controls

ABSTRACT: This dataset contains RNA sequencing data of 48 human dorsal forebrain organoids on day 50 of differentiation. Half of the samples were treated with the antiepileptic drug valproic acid (VPA) from day 21 to day 50 of differentiation, while the remaining served as untreated controls. This dataset was generated to investigate how VPA influences early human cortical development at the transcriptional level.

Prenatal Valproic Acid Exposure Alters Striatal Proteomic Signatures Associated with Autism Spectrum Disorder in Mice

Project description:Prenatal exposure to valproic acid (VPA), an antiepileptic and mood-stabilizing drug, is a well-established environmental risk factor for autism spectrum disorder (ASD). To investigate region-specific molecular alterations, we performed tandem mass tag (TMT)-based quantitative proteomic profiling of the striatum in 9–10 week-old mice prenatally exposed to VPA and control littermates. Striatal tissues were processed by protein extraction, digestion, TMT labeling, and high-pH reversed-phase fractionation, followed by LC–MS/MS analysis on a Q-Exactive HF-X mass spectrometer. In total, 101 differentially expressed proteins (47 upregulated, 54 downregulated) were identified. Functional enrichment analysis implicated pathways related to synaptic transmission, neuronal development, oxidative stress response, and excitation/inhibition balance. Key down-regulated proteins included parvalbumin (PVALB), NR2F1, and metallothioneins (MT1, MT2, MT3), highlighting disrupted inhibitory signaling and metal ion homeostasis in VPA-exposed mice. This dataset provides comprehensive proteomic profiles of striatal tissue, supporting molecular insights into the mechanisms by which prenatal VPA exposure contributes to ASD-related phenotypes.

Effects of prenatal valproic acid exposure on hippocampal gene expression after birth

Project description:Valproic acid (VPA) is a clinically used antiepileptic drug, but it has significant risks for low verbal intelligence quotient scores, attention deficit hyperactivity disorder and autism spectrum disorder in children when it is administered during pregnancy. Prenatal VPA exposure is reported to affect neurogenesis and neuronal migration and differentiation. In addition, growing evidence showed that a brain immune cell, microglia are activated by VPA treatment. However, a role of activated microglia by VPA remains unclear. The purpose of this study is identify a candidate gene which is responsible for VPA-induced behavioral disorders.

Single cell RNA-seq post valproic acid exposure in human forebrain organoids

Project description:Human forebrain organoids (day 50) derived from U1M and U2F iPS cell lines were exposed with or without 1 mM valproic acid (VPA) for 72h. Organoids were then used for single cell RNA sequencing (scRNA-seq). Through data processing, ten major cell types including astrocyte, choroid plexus, endothelia, intermediate progenitor cells, medial ganglionic eminence, radial glia, immature neuron, excitatory and inhibitory neuron, and microglia-like cells were identified. We found that VPA affected gene expression in choroid plexus, excitatory neuron, immature neuron, and medial ganglionic eminence cells. The cell type-specific DEGs were enriched with mitotic nuclear division, multiple neuronal functions, and response to type I interferon and virus.

Role of Farnesoid X Receptor (FXR) in Valproic acid-induced Hepatotoxicity

Project description:Drug-induced steatosis and steatohepatitis manifest clinically as nonalcoholic fatty liver disease (NAFLD). Drugs associated with steatosis include valproic acid (VPA). VPA has been one of the most widely used antiepileptic drugs over the past 40 years. However, clinical follow-up studies have reported that more than 40% of patients who received VPA also developed fatty liver disease. Steatosis is a typical clinical effect of VPA treatment and is characterized by an abnormal accumulation of lipids in liver cells. The aim of this study is to investigate whether activation of the farnesoid X receptor (FXR) by obeticholic acid (OCA), which is an effective agent in the treatment of NAFLD, can also prevent VPA-induced steatosis. OCA is a synthetic bile acid derivative that potently activates FXR and the FXR-regulated pathways that maintain bile acid, lipid and glucose homeostasis. Female C57BL/6 mice were fed a standard chow diet or chow containing OCA (dose 250 mg/kg body weight) for four weeks. Each group was then divided into two sub-groups: one co-treated with VPA (dose 100 mg/kg body weight) and another treated with the same volume of H2O by oral gavage daily for an additional four weeks. Mice liver were isolated and RNA isolated for RNA-Seq.

A Window of Opportunity Study of Valproic Acid in Breast Cancer Testing a Gene Expression Biomarker

Project description:Purpose: Valproic acid(VPA) has anti-cancer activity attributed to histone deacetylase inhibition(HDACi). We published the Genomically–Derived Sensitivity Signature for VPA(GDSS-VPA), a gene expression biomarker predicting breast cancer sensitivity to VPA in vitro and in vivo. We conducted a window-of-opportunity study examining the tolerability of VPA and the ability of the GDSS-VPA to predict biologic changes in breast tumors from VPA. Methods: Eligible women had untreated breast cancer with breast tumors over 1.5 cm. After a biopsy, women took VPA for 7-12 days, increasing from 30mg/kg/day PO divided BID to a maximum of 50mg/kg/day. After VPA treatment, serum VPA level was measured followed by breast surgery or a biopsy. Tumor proliferation was assessed by Ki-67 immunohistochemistry. Peripheral blood mononuclear cells(PBMCs) histone acetylation was assessed by Western blot. Results: Thirty women were evaluable. The median age was 54(range 31-73). 52% of women tolerated 50mg/kg/day, but 10% missed more than two doses due to adverse events(AEs). Grade 3 AEs included one patient with vomiting and diarrhea and one with fatigue. The end serum VPA level correlated with change in PBMC histone acetylation(rho=0.451, p=0.024). 50% of women with triple-negative breast cancer(TNBC) had a Ki-67 reduction of at least 10%, compared with 17% of other women. GDSS-VPA correlated with a Ki-67 decrease of at least 10%(AUC 0.66). Conclusions: Most women tolerate VPA. VPA treatment caused a decrease in proliferation of breast tumors. The genomic biomarker correlated with decreased proliferation. HDACi is a valid strategy for drug development in TNBC using gene expression biomarkers.

Valproic acid inhibits Burkitt lymphoma by downregulating PFN2 expression to modulate the PI3K/AKT pathway

Project description:Burkitt lymphoma (BL) is a type of B-cell non-Hodgkin's lymphoma, which commonly occurs in children. At present, chemotherapy is the main treatment for BL, but CHOP treatment regimen has limited effectiveness, requiring precautions against central nervous system involvement and tumor lysis syndrome. Therefore, it is urgent and necessary to find effective and low toxic drugs for the treatment of BL. Valproic acid (VPA), a commercial antiepileptic drug, has been reported to have an inhibitory effect in some tumors, but whether it is effective against BL is unclear. Using CCK-8 test and flow cytometry analysis, we found that VPA could inhibit the proliferation, cell cycle, and promote apoptosis of BL cell lines (Daudi, Raji and Namalwa). Moreover, VPA had a significant inhibitory effect on Namalwa cell line-derived xenograft (CDX) in vivo, and we successfully constructed three BL patient-derived xenograft (PDX) models, and found that VPA had significant inhibitory effects on BL PDX models in vitro and in vivo. Finally, we used RNA-seq, qPCR and Western blotting to verify that VPA could inhibit the growth of BL by down-regulating PFN2 and inhibiting PI3K/AKT pathway. In conclusion, our study demonstrated that VPA was a promising candidate for BL treatment by inhibiting PFN2/PI3K/AKT pathway.

Project description:The goal of this study is to define genes that are differentially expressed in Down syndrome leukemic blasts after treatment with valproic acid (VPA) Here we report the identification gene sets that are downregulated in Down syndrome leukemic cell lines after exposure to valproic acid (VPA) CMK and CMY cells were treated with VPA for 24h and 48h with 1mM or 2mM VPA. Their gene expression profile was compared against the untreated control.
