Comprehensive Transcriptome Profiling of Sporadic Medullary Thyroid Carcinoma

ABSTRACT: In this study, we performed the transcriptome analysis of a cohort comprising 72 (20 already published E-MTAB-11599) MTC (medullary thyroid carcinoma) specimens from patients with different genetic background (w/o RET or RAS mutations).

Transcriptional Targeting Of Oncogene Addiction In Medullary Thyroid Cancer [RNA-Seq]

Project description:Metastatic medullary thyroid cancer (MTC) is a currently incurable disease. FDA approved therapies that target RET, a commonly mutated receptor tyrosine kinase in MTC, and other receptor tyrosine kinases, do not result in complete responses and acquired resistance is universal due to “gatekeeper” mutation in Ret or overactivation of alternative signaling pathways. Based on data from human MTCs and a number of murine models, the CDK/RB cell cycle pathway is a potential alternative target for MTC. The objective of this study was to determine if CDKs represent therapeutic targets for MTC and to define mechanisms of activity. We demonstrate that targeting the CDK/RB pathway with Palbociclib (CDK4/6 inhibitor) is not cytotoxic to MTC cells but that Dinaciclib (CDK1/2/5/9 inhibitor) remarkably reduced cell viability and proliferation at low doses in two MTC cell lines accompanied by loss of CDK9 and RET protein and mRNA levels. In human tumors, CDK9 protein was highly expressed and array CGH demonstrated copy number gain in 11/30 analyzed tumors. RNA sequencing demonstrated that RNA polymerase II-dependent transcription was markedly reduced by Dinaciclib, consistent with transcriptional mode of action. Subsequent studies using the CDK7 inhibitor, THZ1, demonstrated high potency vs. the MTC cell lines and marked loss of RET mRNA and protein. In silico analysis, and CHIP-Sequencing using H3K27Ac antibody confirmed that RET is associated with a super-enhancer in RET-mutated MTC cells. In summary, this study reveals a novel mechanism of RET transcription regulation that represents a potentially translatable finding for new therapeutic approaches for RET-mutated MTC.

Multi-center multi-omics integration predicts individualized prognosis in medullary thyroid carcinoma

Project description:Medullary thyroid carcinoma (MTC) is a rare and aggressive neuroendocrine tumor. Our study involves 482 retrospective MTC formalin-fixed, paraffin-embedded (FFPE) samples from 452 patients, collected from 10 Chinese clinical centers. Quantification of 10,092 proteins were achieved via diaPASEF, and 87.8% patients were found to harbor at least one mutation. International MTC grading system, concurrent papillary thyroid carcinoma (PTC), and lymph node metastasis were identified as significant risk factors. Notably, RET mutations M918T and S891A were associated with high recurrence risk in sporadic and hereditary MTC, respectively. Pathway analyses highlighted enhanced collagen biosynthesis linked to poor prognosis. Ubiquitinomics showed downregulated E3 ligases CUL4B and TRIM32 linked to structural recurrence. Unsupervised clustering identified three molecular subtypes with distinct clinical outcomes and characteristics. To address the need for precise risk stratification, we developed a machine learning model using clinical, genomic, and proteomic data to predict individualized recurrence risk. Our integrated model, comprising 20 features (2 clinical factors and 18 proteins), achieved 84.8% accuracy and an AUC of 0.87 in the independent test dataset. As a comprehensive multi-center, multi-omics study of MTC, our work provides critical insights into MTC heterogeneity and aggressiveness while offering a robust framework for personalized patient management and follow-up strategies.

Quantitative proteomics analysis of medullary thyroid carcinoma

Project description:Medullary thyroid cancer (MTC) accounts for less than 5% of all thyroid cancers, and it is a rare neuroendocrine tumor which derives from calcitonin-secreting thyroid C cells.Given the underlying mechanism involved in MTC remain unclear, the development and the specific pathways of MTC require further investigation.here we employed the application of TMT6plex-based LC-MS/MS to identify and analyze the novel differentially-expressed proteins(DEPs) from MTC patients, To our best knowledge, it is the first study to comprehensively investigate the molecular mechanisms of MTC by proteomics technology from Chinese MTC patients’ tissues, and these DEPs identified in our study will provide a better understanding of the underlying pathophysiology of MTC, as well as may provide potential therapeutic targets for patients with MTC.

RNA Seq analysis of Mefs Isolated from STC1+/+ and STC1-/- mice

Project description:Evaluation of X-linked gene expression in MEFs isolated from STC1 wild type and knock out mice X chromosome inactivation (XCI) is initiated in cis by the Xist RNA, which coats the inactive X chromosome (Xi) from which it is produced. We performed a large-scale RNA interference screen to identify trans-acting XCI factors (XCIFs) that comprise regulators of cell signaling and transcription. We find that the XCIFs promote Xist expression and/or localization to the Xi. One of the XCIFs, STC1, is a glycoprotein found in both the cytoplasm and nucleus and whose function is poorly understood. A homozygous mouse knockout of STC1 has a defect in XCI but surprisingly is phenotypically normal. We performed transcriptome profiling (RNA-Seq) experiments to determine whether the expression levels of X-encoded genes were elevated in Stc1-/- female MEFs. In these experiments, RNA was prepared from three independent cultures of Stc1+/+ or Stc1-/- female MEFs. RNA samples were processed and amplified followed by deep sequencing. The similarity of X-linked gene expression between Stc1+/+ and Stc1-/- MEFs was statistically significant. The vast majority of autosomal genes were also expressed at comparable levels in Stc1+/+ and Stc1-/- MEFs. Sequenced mRNA isolated from the STC1+/+ or STC1-/- MEFs.
