Project description:This study investigates the cellular heterogeneity of Synovial Sarcoma (SyS), an aggressive cancer defined by the SS18-SSX fusion oncogene and exhibiting diverse clinical behavior. We used single-cell RNA sequencing (scRNA-seq) on tumor samples from 16 patients to deconstruct this diversity at high resolution, aiming to characterize molecular subtypes and elucidate how their unique transcriptional programs influence key oncogenic processes like immune evasion and chemoresistance. The experimental workflow involved processing surgically resected tumors into fixed single-cell suspensions, followed by library construction using the 10x Genomics Chromium Fixed RNA Profiling platform and sequencing with the Genolab M platform.

Project description:In this study, we investigated somatic mutations in T cells in patients with various hematological disorders. To analyze immune cell phenotypes with somatic mutations, we performed scRNA+TCRab sequencing from 9 patients with chronic GVHD and clonal expansions of CD4+ or CD8+ T cells based on T cell receptor sequencing. CD45+ PBMCs (lymphocytes and monocytes) were sorted with BD Influx cell sorter and subjected to sequencing with Chromium VDJ and Gene Expression platform (v1.1, 10X Genomics). Sequencing was performed with Novaseq 6000 (Illumina). The immune cell phenotypes were compared to healthy controls processed in the same laboratory (accession number E-MTAB-11170). Due to data privacy concerns, the raw sequencing data is in the European Genome-Phenome Archive (EGA) under accession code [xxxx] and can be requested through the EGA Data Access Committee.

Project description:Development of the dorsal aorta is a key step in the establishment of the adult blood-forming system, since hematopoietic stem and progenitor cells (HSPCs) arise from ventral aortic endothelium in all vertebrate animals studied. Work in zebrafish has demonstrated that arterial and venous endothelial precursors arise from distinct subsets of lateral plate mesoderm. Here, we profile the transcriptome of the earliest detectable endothelial cells (ECs) during zebrafish embryogenesis to demonstrate that tissue-specific EC programs initiate much earlier than previously appreciated, by the end of gastrulation. Classic studies in the chick embryo showed that paraxial mesoderm generates a subset of somite-derived endothelial cells (SDECs) that incorporate into the dorsal aorta to replace HSPCs as they exit the aorta and enter circulation. We describe a conserved program in the zebrafish, where a rare population of endothelial precursors delaminates from the dermomyotome to incorporate exclusively into the developing dorsal aorta. Whereas SDECs lack hematopoietic potential, they act as a local niche to support the emergence of HSPCs from neighboring hemogenic endothelium. Thus, at least three subsets of ECs contribute to the developing dorsal aorta: vascular ECs, hemogenic ECs, and SDECs. Taken together, our findings indicate that the distinct spatial origins of endothelial precursors dictate different cellular potentials within the developing dorsal aorta.

Project description:We used human embryonic stem cell-derived retinal ganglion cells (RGCs) to characterize the transcriptome of 1,174 cells at the single cell level. The human embryonic stem cell line BRN3B-mCherry A81-H7 was differentiated to RGCs using a guided differentiation approach. Cells were harvested at day 36 and incubated with THY1 antibody (Miltenyi) before undergoing FACS. THY1 positive and THY1 negative cells were subsequently prepared for single cell RNA sequencing. Single cell suspensions were loaded onto 10X Genomics Single Cell 3' Chips along with the reverse transcription master mix as per the manufacturer's protocol for the Chromium Single Cell 3' v2 Library (10X Genomics; PN-120233), to generate single cell gel beads in emulsion. Libraries were then sequenced on an Illumina HiSeq 2500.

Project description:Hematopoiesis in embryonic and adult life is the process of producing blood cells. In mammalian embryos, hematopoiesis occurs in three consecutive overlapping waves (Neo et al. 2021; Dzierzak and Bigas 2018) and is regulated by transcription factors (TFs) and signaling molecules. In this study, we investigated the function of three relatively poorly studied TFs in early embryonic hematopoietic development at single-cell resolution: Activating transcription factor 3 (Atf3), Zinc finger protein 711 (Zfp711), and B cell CLL/lymphoma 6, member B (Bcl6b) respectively. We observed that these three TFs are upregulated early in development when hematopoietic and endothelial lineages separate from cardiac and other mesodermal lineages. To study the roles of these TFs in a rapidly changing system with diverse cell types and small cell populations during early developmental stages, we employed multiplexed single-cell RNA sequencing (scRNA-seq) of TF knockouts (KO) of in vitro differentiating mouse embryonic stem cells (mESCs) and also capturing changes with Flow Cytometric Analysis (FCA). This approach offered a valuable method to dissect the functions of these TFs in lineage induction, specification, and separation, providing access to sufficient numbers of various progenitor cells. We adapted available multiplexing technology for single-cell RNA sequencing (scRNA-seq) -multiplexing knockouts (KO) and Control conditions with biological replicates-, accompanied by Flow Cytometric Analysis (FCA) to study the role of three TFs in early embryonic hematopoietic development. Using this adaptation, the depth and coverage of this study can be placed between large-scale multiplexed CRISPR-based perturbation studies covering multiple candidate genes together (Datlinger et al. 2017; Jaitin et al. 2016; Dixit et al. 2016; Adamson et al. 2016) and single gene perturbation studies, which focus on the in-depth function/role of a particular gene with multiple experimental procedures (Harland et al. 2021). With adapted methodology, we studied the role of the three TF genes at once in a cost-efficient manner in one experiment by including three biological replicates to minimize false positive results, to capture a sufficient number of cells to detect changes in low abundance cell types, to minimize the creation of potential batch effects (e.g., each replicates creates a separate library) and prevent the loss of biological information during computational integration steps by skipping computational integration step. Following the scRNA-seq analysis, our findings are compared with publicly available datasets to categorize our findings. This categorized information can be used as a launching pad for future in-depth follow-up studies investigating the roles of these three TFs in hematoendothelial development.

Project description:Macrophage colony-stimulating factor receptor (M-CSFR/CSF1R) signaling is crucial for the differentiation, proliferation, and survival of myeloid cells. Therapeutic targeting of the CSF1R pathway is a promising strategy in many human diseases, including neurological disorders or cancer. Zebrafish are commonly used for human disease modeling and preclinical therapeutic screening. Therefore, it is necessary to understand the proper function of cytokine signaling in zebrafish to reliably model human-related diseases. Here, we investigate the roles of zebrafish csf1ra and csf1rb in adult myelopoiesis using single-cell RNA sequencing. Our analysis of adult whole kidney marrow (WKM) hematopoietic cells suggests that csf1rb is expressed mainly by blood and myeloid progenitors and that the expression of csf1ra and csf1rb is non-overlapping. We point out differentially expressed genes important in hematopoietic cell differentiation and immune response in selected WKM populations. Our findings could improve the understanding of myeloid cell function and lead to the further study of CSF1R pathway deregulation in disease, mostly in cancerogenesis.

Project description:Photo-damage represents an important aspect of cutaneous carcinogenesis. The photo-damaged microenvironment significantly facilitase progression of malignant melanoma. Therefore human primary dermal fibroblasts from photo-damaged adult skin and juvenile sun-protected skin were isolated and expanded as described by Dvorankova et al. (PMID: 29675784). Low passage fibroblasts were mixed in suspension (in ratio 1:1) with G361 malignant melanoma cell line (CVCL_1220). Using the hanging drop technique (PMID: 29786551), the melanoma/fibroblast spheres containing 50,000 cells per sphere were formed during the next 72 hours. The organoids were consequently maintained for another 2 days in non-adhesive culture wells in complete DMEM culture medium. At this time, heterogeneous spheres were harvested for immunohistochemical analysis or for further invasion studies. Single-cell suspensions from heterogeneous spheres were analysed by single-cell RNA sequencing (10x Chromium V3) to reveal the transcriptional heterogeneity of model cell populations under given conditions with emphasis on the features of dermal fibroblasts exposed to the influence of malignant melanoma.

Project description:The aims of the experiment were to profile the cell types in the adult mouse cardiac interstitium (non-myocyte cells) and how they respond to myocardial infarction injury. Adult, male, Pdgfra +/GFP mice were subject to either a myocardial infarction or sham injury, with cells isolated from cardiac ventricles 3 or 7 days following surgery. We obtained scRNA-seq profiles of two cell fractions: total interstitial (non-myocyte) cell population (TIP) and FACS-sorted GFP+/Cd31- cells (GFP).
