RNA-seq of mouse hearts infused with Angiotensin II

ABSTRACT: To determine whether MsrB2 expression in the hypertensive heart is related to cardiovascular complications, WT and MsrB2 KO mice were infused with Angiotensin II for 2 weeks. After hypertensive induction, mice from each group were sacrificed, and the whole heart was extracted and used to perform RNA-seq.

RNA-seq and RRBS of developing zebrafish larval brain and WGBS of 4 week old WT and dnmt3aa/dnmt3ab CRISPR/CAS9 KO brain

Project description:DNA methylation predominantly occurs at CG dinucleotides in vertebrate genomes, however, non-CG methylation (mCH) is also detectable in vertebrate tissues, most notably in the nervous system. In mammalian brains, it is well established that: i) mCH is targeted to CAC trinucleotides by DNMT3A, ii) enriched in gene bodies and repetitive elements, and iii) associated with transcriptional repression. However, the possible conservation of these mCH features in zebrafish is largely unexplored and has yet to be functionally demonstrated. In this study, we analyse the transcriptomes (RNA-seq) and methylome (RRBS) of developing zebrafish larvae (1-6 weeks) and adult brain (6 month). Transcriptome analysis of Escherichia coli C strains (wt and PKH5000, a butanol-tolerant mutant) after 1-butanol treatment

Project description:The goal of this study is to explore genes that are differentially expressed in E. coli C strains (wt and a butanol-tolerant mutant) after 1-butanol treatment. The butanol-tolerant mutant strain PKH5000 (denoted by 'E' for 'evolved') were derived from KCTC 2571 (wt) (denoted by 'A' for 'ancestral') by proton beam irradiation. 0 and 1 in sample title mean before and after butanol treatment, respectively. All microarray experiments were carried out in triplicate (rep1-3). Probes were spotted in duplicate on separate area of each microarray slide, which produces two GPR files (a and b suffixes).

Project description:Chronic lymphocytic leukemia (CLL) stereotyped subsets #6 and #8 include cases expressing unmutated B cell receptor immunoglobulin (BcR IG) (U-CLL). Yet, subset #6 (IGHV1-69/IGKV3-20) is less aggressive compared to subset #8 (IGHV4-39/IGKV1(D)-39) which has the highest risk for Richter’s transformation among all CLL. The underlying reasons for this divergent clinical behavior are not fully elucidated. To gain insight into this issue, here we focused on their gene expression profiling and performed RNA-seq.

We continuously monitored the rats' blood pressure levels, measured their body and heart weights, and evaluated their cardiac structure and function using echocardiography. We performed proteome analysis using the tandem mass tag (TMT) technology.

Analysis of human, chimpanzee, macaque and mouse tissue transcriptomes using Next Generation Sequencing

Project description:We performed deep strand-specific sequencing of poly-adenylated RNA (polyA+ RNAseq) from human, chimpanzee, macaque and mouse tissues, with the goal of detecting numerous non-annotated poorly expressed and antisense genes. We identified thousands of annotated and novel genes, especially in testis. We discovered that ~2% of the human and chimpanzee multiexonic genes were specific from such species. We generated RNA-Seq data (∼2.10 billion paired-end reads, 25-100 bp length) for the polyadenylated RNA fraction of brain (cerebral cortex), heart, liver and testis. In human and chimpanzee, we generated 2 samples per tissue corresponding to different individuals. In macaque, only 1 sample per tissue was generated. In mouse, considered as the evolutionary outgroup, we generated three pools of brain samples, and one pool of heart, liver and testis samples. We generated an additional sample in Testis without including reverse transcriptase as a control of DNA contamination.

Mitotic cycle-related molecular mechanism of aerobic exercise training on hypertensive heart based on transcriptomics analysis

Project description:It is still unclear how aerobic exercise training regulates cell cycle in hypertensive heart. This microarray research was intended to pathway analysis exploration about effect of exercise in hypertension heart molecular mechanism. Experiment involved Wistar Kyoto rat which was used as wild type (CON) group and spontaneous hypertensive rat (SHR). SHR was divided into two groups, hypertensive swimming exercise group (HTN-EX) and hypertensive sedentary group (HTN). Microarray hybridization was analyzed using the Affymetrix GeneChip Rat Gene 1.0 ST Array. Arrays were hybridized at 60 rpm and 45°C for 17 hours. Subsequently, arrays were washed using the Affymetrix Fluidics Station 450 and stained with streptavidin-phycoerythrin using the GeneChip® Hybridization, Wash, and Stain Kit (900720). The stained array was then scanned on an Affymetrix GeneChip® Scanner 3000.
