Genotyping amplicons from SARS-CoV-2 viruses to verify the identity of PCR products

Project description:We used endpoint PCR to verify the presence of a new subgenomic RNA in SARS-CoV-2 (termed N.iORF3) and verify using nanopore sequencing that this is expressed via a newly evolved transcription regulatory sequence (TRS). We further show that this encodes a truncated C-terminal portion of Nucleocapsid, which is an antagonist of type I interferon production. Using reverse genetics-derived viruses we show N.iORF3 contributes to viral fitness during infection and observe distinct phenotypes when the Nucleocapsid coding sequence is mutated compared to when the TRS alone is ablated.

Oxford Nanopore MinION sequencing of multiplex PCR amplified, pathogen-spiked blood and plasma samples

Project description:To evaluate targeted MinION next generation sequencing as a diagnostic method for detection of pathogens in human blood and plasma, human blood or plasma samples were spiked with measured amounts of viruses, bacteria, protozoan parasites or tested pathogen-free as negative controls. Nucleic acid was extracted from samples and PCR amplification performed in multiplex primer pools with a procedure described in ArrayExpress experiment submission ID 18379. The PCR products were used for library preparation. The libraries sequenced on an Oxford Nanopore MinION. The passed reads aligned with a custom reference file to determine the identity of the pathogen in the sample.

Comparative analysis of single-cell and spatial Nanopore long-read methods

Project description:Alternative splicing significantly contributes to transcriptome complexity and has critical implications for cellular functions. Recent advancements in single-cell isolation and capture techniques have enabled high-throughput quantification of gene expression at single-cell resolution. Long-read sequencing technologies can further be combined with single-cell technologies and enable an unambiguous identification of complete exon structures. Several computational methods have been developed to specifically address bioinformatics challenges associated with the processing of long read scRNA-seq data. Evaluating and comparing these computational methods becomes crucial. The goal of this study was to benchmark state-of-the-art computational tools for single-cell and spatial long-read transcriptomics. The scRNA-seq data were generated from two tumors developed by a mouse model, and designated as MPNST1 and MPNST2. Data were obtained by using the 10X Genomics technology, then generating sequencing libraries using either Illumina, Oxford Nanopore Technology (ONT) or scNaUmi-Seq protocols. Raw data were obtained after sequencing the libraries on Illumina, MinION or PromethION sequencing platforms. The two Illumina data were uploaded as part of the related submission E-MTAB-14222, with sample MPNST1 corresponding to 2020_23 and MPNST2 to 2022_26. This current submission contains the four long-read raw data et the data processed using the wf-single-cell pipeline. Project description:We used targeted long-read Oxford Nanopore Technologies sequencing enriching for a panel of 1036 pharmacogenes extracted from the PharmGKB database. The enrichment was performed using ONT's adaptive sampling feature, enabling in silico enrichment without physically capturing the fragments of interest using hybridization.

CapTrap-Seq: A platform-agnostic and quantitative approach for high-fidelity full-length RNA transcript sequencing

Project description:Here we describe CapTrap-Seq, an experimental workflow designed to address the problem of reduced transcript end detection by long-read RNA sequencing methods, especially at the 5' ends. We apply CapTrap-Seq to profile transcriptomes of the human heart and brain and we compared the obtained results with other library preparation approaches. CapTrap-Seq is a platform-agnostic method and here tested the method by using 3 different long-read sequencing platforms: MinION (ONT), Sequel (PacBaio) and Sequel II (PacBio).
